MERFISH spatial transcriptomic profiling of extracellular matrix and vascular-associated populations in the adult human pancreas

ABSTRACT: The extracellular matrix (ECM) and basement membrane (BM) are critical structural and signaling components of the human pancreatic endocrine niche. To define the cellular sources and spatial organization of vascular ECM programs in the adult human pancreas, we performed MERFISH spatial transcriptomics on FFPE pancreatic tissue sections from non-diabetic (ND) and type 2 diabetic (T2D) donors using the Vizgen MERSCOPE platform with a custom 300-gene panel enriched for extracellular matrix, vascular, endocrine, and stromal-associated genes.

Project description:Two diagnostic liver biopsy specimens from pediatric patients with primary sclerosing cholangitis were profiled by single-cell spatial transcriptomics using the VizGen MERSCOPE platform with a custom 400-gene liver immunology panel. The material consisted of freshly cut, unstained sections from archived FFPE needle biopsies mounted on VizGen-provided slides for hybridization according to the manufacturer’s protocol. Both specimens contained focal periductal and bridging fibrosis.

Spatial transcriptomics of P35 septum

Project description:Purpose: The goal of this study is to use MERFISH to identify the spatial distribution of septal cells Methods: P35 CD1 mice were collected.10 µm tissue sections were obtained from along the rostro-caudal axis and adhered to the MERSCOPE Slide. The samples were permeabilized in 70% ethanol overnight, followed by cell boundary staining. A 500-gene panel was generated based on enriched genes in each astrocyte and neuron cluster, with approximately 100 astrocyte genes and 400 neuron genes, The samples were then hybridized using the gene panel mix, followed by gel embedding and clearing steps. Images were processed using the MERSCOPE instrument and analysis computer, along with MERSCOPE visualizer software to streamline the acquisition of high-quality MERFISH data accroding to Vizgen; Results: Neurons and astrocytespatial clusters were defined in the septum based on unique gene enrichment

Spatial Proteomics Profiling of Vascular Smooth Muscle Cells and Atherosclerotic Plaques in a Diabetic Atherosclerosis Mouse Model

Project description:This project presents a spatial proteomic investigation of vascular smooth muscle cells (VSMCs) and atherosclerotic plaque regions in a diabetic mouse model of atherosclerosis (DMAS). Using ApoE-/- mice fed with a high-fat diet and treated with low-dose streptozotocin (STZ) to induce a diabetic phenotype, we performed laser capture microdissection (LCM) to separately isolate plaque regions and adjacent VSMC-rich areas of the aortic arch. Subsequently, spatially resolved proteomic profiling was carried out using LC-MS/MS, followed by quantitative analysis based on iBAQ values. Differentially expressed proteins between plaque and VSMC regions were identified and enriched pathway analysis revealed significant alterations in oxidative stress response, insulin signaling, mitochondrial function, RNA transport, and extracellular matrix remodeling under diabetic conditions. Of particular interest, the spatial proteomics data highlighted a marked downregulation of the nuclear pore complex protein Nup93 in VSMCs from diabetic mice, implicating impaired nuclear transport and dysregulation of RNA alternative splicing. This finding was supported by transcriptomic integration and functional analyses that revealed aberrant splicing of SerpinE2, a gene associated with cell proliferation and ECM accumulation. This dataset provides region-specific, high-resolution proteomic profiles of vascular tissues in a diabetic atherosclerosis model. It serves as a valuable resource for investigating the spatial heterogeneity of vascular pathology and the molecular mechanisms underlying diabetes-accelerated atherosclerosis. The raw and processed data can be used to explore protein expression dynamics, identify spatiotemporal biomarkers, and validate candidate targets such as Nup93 and SerpinE2 involved in VSMC phenotypic switching.

Systematic benchmarking of imaging spatial transcriptomics platforms in FFPE tissues - MERSCOPE Data

Project description:Emerging imaging spatial transcriptomics (iST) platforms and coupled analytical methods can recover cell-to-cell interactions, groups of spatially covarying genes, and gene signatures associated with pathological features, and are thus particularly well-suited for applications in formalin fixed paraffin embedded (FFPE) tissues. Here, we benchmark the performance of three commercial iST platforms—10X Xenium, Vizgen MERSCOPE, and Nanostring CosMx—on serial sections from tissue microarrays (TMAs) containing 17 tumor and 16 normal tissue types for both relative technical and biological performance. On matched genes, we find that Xenium consistently generates higher transcript counts per gene without sacrificing specificity. Xenium and CosMx measure RNA transcripts in concordance with orthogonal single-cell transcriptomics. All three platforms can perform spatially resolved cell typing with varying degrees of sub-clustering capabilities, with Xenium and CosMx finding slightly more clusters than MERSCOPE, albeit with different false discovery rates and cell segmentation error frequencies. Taken together, our analyses provide a comprehensive benchmark to guide the choice of iST method as researchers design studies with precious samples in this rapidly evolving field.

Bioengineering of the implantable vascularized endocrine constructs for insulin delivery suitable for clinical upscaling

Project description:Beta cell replacement therapy for type 1 diabetes is hindered by poor graft survival and suboptimal function, largely due to inadequate vascularization and lack of supportive microenvironment. To address these challenges, we developed a clinically scalable, extracellular matrix (ECM)–mimetic hydrogel, termed Amniogel, derived from human amniotic membrane via streamlined, clinically compliant process. Co-encapsulation of pancreatic islets with blood outgrowth endothelial cells (BOECs) within Amniogel facilitated the formation of prevascularized endocrine constructs (VECs).
