Project description:0.5 mM SA plus 0.02% Silwet or 0.02% Silwet (control) was sprayed on leaves of 3.5 week old Arabidopsis plants. Samples were harvested at 0 (prior to treatment) , 3, 6, 12, and 24 hours post treatment. A subset of these samples were processed. Arabidopsis plants grown in parallel under standardized conditions were treated with SA + Silwet or Silwet alone (control). Only mature leaves of the same developmental age were harvested using leaves from 2-4 plants, totalling ~0.2 grams per sample. Plants were not resampled. In our hands, experimental replicates are highly reproducible. This was an exploratory experiment to look for candidate genes impacted by exogenous SA treatment. We were only able to process a subset of samples and chose to process key time points, sacrificing replicates at each time point.

Leaves were harvested and frozen in liquid nitrogen. Three biological replicates were obtained over a period of 6 months. For each replicate, RNA was extracted using standard phenol/chloroform protocol and biotin-labeled cRNA was synthesized. cRNA was hybridized to 6 ATH1 GeneChip arrays. Cel files produced by the Affymetrix software were imported into R. Background subtraction, normalization and probe summaries were performed with the rma, quantile.normalization and median polish options of the rma function. Comparison of the SA- versus mock-treated tissue provides insight on the genes involved in systemic acquired resistance in Arabidopsis. Project description:Pisum sativum (cv. Kudrnac) seeds were obtained from SEMO a.s., Smržice, Czechia. All plants used for the study grew in the experimental field plot at Veletiny, Czechia (49°02'N 17°33'E; 195 m a.s.l.). Sowing was done after the rainfall on June 1, 2022, and plants were grown in a natural environment without any additional treatment. After 35 days, the field was divided into three blocks (mock, SAt1, SAt2), each containing approxi-mately 100 plants. For five weeks, plants were weekly sprayed with 1.5 L water solution supplemented with 0.025% (v/v) Silwet L-77 (mock; K), or 100 µM salicylic acid and Silwet (final concentration as for the mock; SA-a). The third set was treated as the mock for two weeks, followed by four weeks with salicylic acid treatment (SA-b).

Project description:The plant immune hormone salicylic acid (SA) modulates transcriptional reprogramming via controlling the master transcriptional coactivator, NPR1. Here we examined the role of HECT-type ubiquitin ligases, UPL1 and UPL5, in SA/NPR1-dependent transcriptional control. We showed that UPL1 and UPL5 are essential regulators of SA-responsive genes, and regulate SA-induced transcriptional reprogramming in a NPR1-dependent manner. Four-week old Arabidopsis thaliana plants of wild-type Col-0, mutant upl1, mutant upl5, and mutant npr1-1 genotypes were germinated on soil in 100% relative humidity. Plants were continuously grown in an environmental chamber with 16/8 hour day/night light regime (120 mol m-2 s-1 light intensity), 21/18 degrees celcius day/night cycle and 65% relative humidity. 4-week-old plants were sprayed with water or 0.5 mM SA until all leaves were thoroughly covered with fine droplets, samples were collected after 24 hours treatment. In total two independent biological repeats were collected.

Project description:Activation of plant immunity is associated with dramatic transcriptome reprogramming to prioritise immune responses over normal cellular functions. Changes in gene expression are coordinated by the immune hormone salicylic acid (SA). Here we investigated the involvement of the HECT-type ligase Ubiquitin Protein Ligase 3 (UPL3) in SA-induced transcriptional reprogramming. We show that UPL3 acts as an amplifier of SA-induced changes in gene expression. Four-week old Arabidopsis thaliana plants of wild-type Col-0 and mutant upl3-4 genotypes were germinated on soil in 100% relative humidity. After 12 days plants were transplanted to larger pots (six plants per pot) and grown for an additional 3 weeks before experimental treatment. Plants were continuously grown in an environmental chamber with 16/8 hour day/night light regime (120 mol m-2 s-1 light intensity), 21/18 degrees celcius day/night cycle and 65% relative humidity. Plants were then sprayed with water or 0.5 mM SA until all leaves were thoroughly covered with fine droplets. After 24 hours leaf tissue was harvested from 6 plants per treatment and pooled together into a single biological repeat. In total two or three independent biological repeats were collected. After harvesting leaf tissue was immediately frozen in liquid nitrogen until further analysis.

Project description:The study of natural genetic variation for plant disease resistance responses is a complementary approach to utilizing mutants to elucidate genetic pathways. While some key genes involved in pathways controlling disease resistance, and signaling intermediates such as salicylic acid (SA) and jasmonic acid (JA), have been identified through mutational analyses, the use of genetic variation in natural populations permits the identification of change-of-function alleles, which likely act in a quantitative manner. Whole genome microarrays, such as Affymetrix GeneChips, allow for molecular characterization of the disease response at a genomics level and characterization of differences in gene expression due to natural variation. Differences in the level of gene expression, or expression level polymorphisms (ELPs), can be mapped in a segregating population to identify regulatory quantitative trait loci (expression QTLs, e-QTLs) affecting host resistance responses. We assessed Arabidopsis accessions Bayreuth-0 (Bay-0) and Shahdara (Sha) for natural variation in the response to SA. We treated vegetatively grown plants with either SA or a control solution (Silwet), and harvested the plants 4, 28, or 52 hours after chemical treatment. We present Affymetrix GeneChip microarray expression data for 2 biological replications of the SA-treated samples for Bay-0 and Sha. The GeneChip microarray expression data for the control (Silwet-treated) samples was submitted as E-TABM-61. Normalized data is not provided here as the normalization step was included in the data statistical analsyses - for more information please contact the experiment provider.

Project description:Potato cultivar Russet Norkotah was grown in a growth chamber at 16 hour light/8 hour dark at 22°C fertilized with Osmocote. Plants were from tissue culture, transplanted to soil and used approximately 4 weeks after transplanting. RNA was extracted from leaves using Trizol. Plants were sprayed with one of four treatments, either 1mM salicylic acid, 100 µM methyl jasmonate, 1 mg/ml arachidonic acid or 100 µM methyl jasmonate plus 1 mM salicylic acid together. Samples were harvested at 3, 24 and 72 hours after spraying. Each salicylic acid or arachidonic acid treatment has 3 biological replicates done in parallel, using leaves pooled from 2 plants. The control for SA or AA treated plants were water sprayed plants, from which leaves of 3 different plants were pooled at each timepoint, done side-by-side with the treated samples. Methyl jasmonate or MJ+SA treatments had 2 biological replicates each, using leaves pooled from 2 plants. A separate set of water sprayed plants (from the SA and AA control treatments) were used as controls, and pooled leaves from 3 plants were used at each time-point, and done in parallel with the treated samples. Project description:Salicylic acid (SA) is a critical molecule mediating plant innate immunity with an important role limiting the growth and reproduction of the virulent powdery mildew (PM) Golovinomyces orontii on Arabidopsis thaliana. To investigate this later phase of the PM interaction, and the role played by SA, we performed replicated global expression profiling for wild type and SA biosynthetic mutant ics1 Arabidopsis from 0 to 7 days post infection. We found that ICS1-impacted genes comprise 3.8% of profiled genes with known molecular markers of Arabidopsis defense ranked very highly by the multivariate empirical Bayes statistic (T2 statistic ((Tai and Speed, 2006)). Functional analyses of T2-selected genes identified statistically significant PM-impacted processes including photosynthesis, cell wall modification, and alkaloid metabolism that are ICS1-independent. ICS1-impacted processes include redox, vacuolar transport/secretion, and signaling. Our data also supports a role for ICS1 (SA) in iron and calcium homeostasis and identifies components of SA crosstalk with other phytohormones. Through our analysis, 39 novel PM–impacted transcriptional regulators were identified. Insertion mutants in one of these regulators, PUX2, results in significantly reduced reproduction of the powdery mildew in a cell death independent manner. Though little is known about PUX2, PUX1 acts as a negative regulator of Arabidopsis CDC48 (Rancour et al., 2004; Park et al., 2007), an essential AAA-ATPase chaperone that mediates diverse cellular activities including homotypic fusion of ER and Golgi membranes, ER-associated protein degradation, cell cycle progression, and apoptosis.
