ATAC-seq of liver CD45+ immune cells from naive and Mr BMT mice

ABSTRACT: Microglia replacement by bone marrow transplantation (Mr BMT) is an emerging strategy for replacing resident macrophages and microglia with donor-derived cells. To characterize chromatin accessibility changes associated with long-term macrophage replacement, ATAC-seq was performed on liver CD45+ immune cells isolated from 11.5-month-old naïve and Mr BMT mice. This dataset provides genome-wide profiles of accessible chromatin regions in peripheral immune cells following Mr BMT.

This dataset provides a comprehensive characterization of the transcriptional states of resident and donor-derived liver macrophages and enables the assessment of macrophage adaptation and tissue-specific remodeling following Mr BMT.

Project description:Microglia replacement by bone marrow transplantation (Mr BMT) is an emerging strategy that enables efficient engraftment of donor-derived microglia in the central nervous system. Because the conditioning regimens used for Mr BMT, including myeloablation and CSF1R inhibitor-mediated macrophage depletion, may also affect peripheral tissues, we systematically investigated the long-term impact of transplantation on multiple organs. Bulk RNA-seq was performed on lung, liver, spleen, and kidney tissues from naïve, traditional bone marrow transplantation (tBMT), and Mr BMT mice at 3.5 months of age, as well as from 11.5-month-old naïve and Mr BMT mice with or without LPS challenge. These datasets provide a comprehensive resource for evaluating tissue-specific transcriptional remodeling, donor-derived macrophage adaptation, and maintenance of peripheral immune homeostasis following bone marrow transplantation-based macrophage replacement.

Project description:BM cells were isolated from C57BL/6 (CD45.2) Tet2–/– mice and Tet2+/+ littermates, as well as from congenic C57BL/6.SJL (CD45.1) mice (all genotypes purchased from JAX). lethally irradiated (9.5 Gy) CD45.1 mice received 10% Tet2–/– CD45.2 BM cells and 90% WT CD45.1 BM cells (2x105 Tet2–/– CD45.2 BM cells and 18x105 WT CD45.1 BM cells; total of 2x106 BM cells/recipient mouse). This group was designated ‘10% Tet2–/– BMT’ (experimental). For the control group that was designated ‘10% Tet2+/+ BMT’, lethally irradiated (9.5 Gy) CD45.1 mice received 10% Tet2+/+ CD45.2 BM cells and 90% WT CD45.1 cells (2x105 Tet2+/+ CD45.2 BM cells & 18x105 WT CD45.1 BM cells, thus exclusively TET2-sufficient cells; total of 2x106 BM cells/recipient mouse). At 12 weeks post-BMT (when there is complete reconstitution of hematopoiesis from transplanted long-term HSCs), ‘10% Tet2–/– BMT’ and ‘10% Tet2+/+ BMT’ mice either received no further treatment (and examined for natural periodontal bone loss) or were subjected to LIP for 5 days.

Gene Changes in Hippocampus from Mice with Conditional Knockout of Hippocampal GR, MR, or both GR and MR

Project description:Glucocorticoids are primary stress hormones that have been implicated in the pathogenesis of cognitive impairments and psychiatric illnesses. The hippocampus expresses high levels of glucocorticoid (GR) and mineralocorticoid receptors (MR) which both bind glucocorticoids. However, the specific and cooperative roles played by GR and MR in mediating the direct actions of stress on the hippocampus are unknown. To elucidate the function of hippocampal GR and MR, we generated mice with conditional knockout of GR (GREmx1-cre), MR (MREmx1-cre), or both GR and MR (GRMREmx1-cre) in the hippocampus. Genome-wide microarrays were performed on RNA isolated from the whole hippocampus to 1) identify genes subject to regulation by GR alone, MR alone, or both GR and MR and 2) identify the genes responsible for the morphological and behavioral phenotypes observed in these mice.
