Single-cell RNA-seq of healthy human epidermal cells from adult abdominal skin

ABSTRACT: Single-cell RNA sequencing was performed on viable epidermal cells isolated from healthy adult human abdominal skin samples obtained during abdominoplasty. Epidermal cell suspensions were generated by enzymatic dissociation, viability sorting, and 10x Genomics Chromium-based single-cell library preparation. Libraries were sequenced on an Illumina HiSeq 3000/4000 platform.

Project description:Purpose: To establish the steady state heterogeneity of murine Dendritic Epidermal T Cells (DETC) and to investigate the function of their constitutive interaction with neighbouring keratinocytes via Skint1 Methods: CD3+ cells were FACS purified from ear epidermal suspensions prepared from FVB mice administered isotype control or anti-Skint1 antibody 7d prior, then loaded into the 10x Genomics Chromium Platform and sequenced using Illumina HiSeq 4000. Conclusions: This analysis identifies four states of DETC in unperturbed epidermis, and reveals that DETC TCR sensing of keratinocytes via Skint1 potentially enables natural immune surveillance and maintains their thymic maturation signature in the periphery

Single-cell RNA sequencing of chicken skin

Project description:Cells were isolated from the back skin of 1-day old chicks after plucking down feathers. Cells were dissociated and enriched for epidermal cells according to a published protocol (PMID: 33157095). Single‐cell separation (10X Genomics Chromium), library preparation (10X Genomics Cell Ranger, version 3.0.2), sequencing (Illumina HiSeq 3000/4000) and data analysis (Seurat Version 3, Satija Lab, NY) were performed according to a published protocol (PMID: 31930613).

Global transcriptional profiles of abdominal skin epidermis during perinatal period

Project description:We report global transcriptional alteration and transcriptional heterogeneity of epidermal cells in remodeling mouse abdominal skin during perinatal period. By RNA-sequencing of FACS-isolated interfollicular epidermal (IFE) basal cells from abdominal skin of wildtype (WT) non-pregnant (NP) mice, pregnant mice, and Tbx3 cKO pregnant mice, we revealed pregnancy-associated genes and a key role of Tbx3 in regulating the pregnancy-associated transcriptome. To resolve the transcriptional heterogeneity of epidermal cells at single cell resolution, we performed single cell RNA sequencing of epidermal cells isolated from the abdominal skin of NP mice, pregnant mice, and post-partum mice by using Tbx3creERT2;R26H2B-EGFP mice. By unsupervised evaluation of clustering-based cell identities of total samples on the Seurat platform, we identified 14 main clusters, where the IFE1 cluster was appeared to be enriched in Dpc16 samples, and further revealed the pseudotime differentiation of Tbx3cre labeled cells during perinatal period.
