Gene Level Expression Profiling of MEFs derived from wild type and Smurf2-/- embryos

ABSTRACT: Transcriptome analysis of RNAs extracted from early passage and late passage (immortalized) mouse embryonic fibroblasts (MEFs) We compared the gene expression profiles of early (p.6-7) and immortalized (p.28-33) Smurf2KO cells to those of their wild-type counter parts, and selected the genes that were differentially expressed at a cut-off of 1.54 folds in both B6 and BL backgrounds. The results showed a progressive increase in differential gene activities with the number of cell passages. We detected 101 differentially expressed genes in the early passage and 668 in the immortalized Smurf2KO cells, with 49 in common between these two categories. These data pointed to a global deregulation of gene expression as the cells became immortalized in the absence of Smurf2.

Effect of Smurf1 or Smurf2 deficiency on Gene Expression Profiling of aged mouse liver tissues

Project description:Transcriptome analysis of RNAs extracted from livers of wild type or Smurf1 knock out (KO) or Smurf2 KO mice at age of 11 month old. We prepared RNA from the following groups: livers of Wild type (WT) or Smurf1 KO or Smurf2 KO mouse from mixed Black Swiss/129SvEv background at age of 11 month old. The gene expression profiles were compared, and selected genes that showed either increased or decreased expression by a cut-off of 1.5 folds, p< 0.05. The results showed that many genes that are involved in lipid metabolism were upregulated in Smurf1-/- livers. These results also indicate that Smurf1 plays a more prominent role in the liver than Smurf2.

Dino-dependent gene expression signature in MEFs

Project description:Genetically modified Dino mice were generated with loxP sites flanking the mouse Dino gene. We set out to identify the set of genes regulated by Dino in DNA damaged mouse embryonic fibroblasts using 3' sequencing. Early passage Dino+/+ or Dino loxP/loxP MEFs were treated with 0.2ug/mL doxorubicin prior to addition of Trizol and RNA isolation.

miRNA Expression in Senescent and Immortalized BJ fibroblasts

Project description:Limited data exists regarding changes of microRNA (miRNA) expression during senescence in human cells and no reports correlate telomerase expression with regulation of senescence-related miRNAs. We used miRNA microarrays to provide a detailed account of miRNA profiles for early passage and senescent human foreskin (BJ) fibroblasts as well as early and late passage immortalized fibroblasts (BJ-hTERT) that stably express the human telomerase reverse transcriptase subunit hTERT. The revelation that miRNA expression changes with extended passaging in BJ-hTERT cells will contribute to a comprehensive understanding of the connections between telomerase expression, senescence and processes of cellular aging.

Transcript abundance was compared between C. jejuni variants during growth in the ceca of C57 BL/6 IL-10 deficient germ-free mice. Unpassaged (p0) C. jejuni 11168 was compared to the same strain after three passages (p3) through the mice. Biological replicates: 4; 2 biological replicates were dye swaps.

c-Met activation leads to the establishment of a TGFβ receptor regulatory network required for bladder cancer invasion

Project description:Treatment of muscle-invasive bladder cancer remains a major clinical challenge. Aberrant HGF/c-MET upregulation and activation is frequently observed in bladder cancer correlating with cancer progression and invasion. However, the precise mechanisms underlying HGF/c-MET mediated invasion in bladder cancer remains unknown. As part of a negative feedback loop SMAD7 binds to the E3 ligase SMURF2 targeting the TGFβ receptor for degradation. Under these conditions SMAD7 acts as an agonist disrupting the intermolecular interactions within SMURF2, permitting SMURF2 activation. We demonstrate that HGF stimulates TGFβ signaling by inducing c-SRC mediated phosphorylation of SMURF2 at two tyrosine residues impeding SMAD7 binding and enhancing SMURF2 C2-HECT domain interaction, resulting in SMURF2 inhibition and TGFβ receptor stabilization. This upregulation of the TGFβ pathway by HGF leads to TGFβ-mediated EMT and invasion. Using biologically relevant orthotopic mouse models we show that inhibition of TGFβ signaling completely prevents HGF induced bladder cancer invasion. Furthermore, we make a rationale for the use of TGFβ receptor and MEK inhibitors in the treatment of high grade non-muscle-invasive bladder cancers or early stage muscle invasive bladder cancers.

Transcriptomic output of endogenous KRasG12D and modestly overexpressed MYC in MEFs

Project description:We sought to compare the transcriptomic output of Kras activation with that of modestly overexpressed cMYC, to better understand the mechanism of oncogenic cooperation. We isolated fibrobalsts from mouse embryos carrying CRE-inducible alleles for KRasG12D (LSL-KRasG12D) and MYC (Rosa26-LSL-MYC), alongside double positive and wild-type control MEFs. All MEFs were infected at early passage with Adeno-CMV-CRE, to induced expression of conditional alleles, where present, and RNA was isolated 24hrs post infection.
