RNA sequencing of vtRNA-knockout HEK293T cell lines

ABSTRACT: HEK293T cell lines lacking one or more of the human VTRNA1 paralogs, alongside wild-type parental cells, had their RNA sequenced by Plasmidsaurus (poly-A enrichment) and/or Genewiz (rRNA depletion). Differential expression was performed to determine transcriptomic effects of vtRNA knockout, as well as to compare the two sequencing approaches.

RNA-Seq in HEK293T human cells

Project description:RNA-Seq procedure was used for analysis of expression in HEK293T cells. Cells were separately lysed with Trizol reagent (Invotrogen). Total RNA was extracted from cell lysed with Trizol reagent and PureLink RNA Micro Kit (Invitrogen) according to manufacture instruction. RNA quality was checked with BioAnalyser and RNA 6000 Nano Kit (Agilent). Poly(A)+ RNA was purified with Dynabeads® mRNA Purification Kit (Ambion). Illumina library was prepared from poly(A)+RNA with NEBNextNEBNext® Ultra™II RNA Library Prep Kit for Illumina® (NEB) according to manual. Sequencing was performed on HiSeq1500 with 50 bp read length. At least 10 millions of reads were generated for each sample.

Project description:Analysis of HEK293T cells overexpressing ZAPS (zinc finger antiviral protein, short form; NP_078901), which is a member of the PARP (poly (ADP-ribose) polymerase)-superfamily. Results of gene profiles provide insight into the role of ZAPS in innate immunity. HEK293T cells were transfected with ZAPS expression vector or control, and forty-eight hours later, total RNA was prepared for the subsequent cDNA systhesis and microarray analysis (GeneticLab Pathology Center Co., Ltd) with the Human Genome U133 Plus 2.0 Array (Affymetrix). Data analysis was performed with GeneChip Operating Software (Affymetrix).

Project description:parental HEK293T were challenged with 1064 µg/cm2 calcium oxalate monohydrate (COM) or sodium oxalate (NaOx) 4mM or vehicle for 24 hours and DNA microarray was performed.
