Single-cell CITE-seq of peritoneal exudate cells from C57BL/6J mice during acute Toxoplasma gondii infection

ABSTRACT: C57BL/6J mice were infected intraperitoneally with 20 cysts of Toxoplasma gondii. Peritoneal exudate cells were harvested on day 5 post-infection and profiled by single-cell CITE-seq (10x Genomics) using the BioLegend TotalSeq-B Mouse Universal Cocktail v1.0 to jointly measure transcriptome and cell-surface protein expression. This dataset was used to characterize T-bet (Tbx21) expression across myeloid populations during acute toxoplasmosis.

Single-cell RNA-seq and CITE-seq of autochthonous KP and KPN mouse tumors

Project description:Colorectal cancers are complex ecosystems, with interactions between the cancer epithelium and the tumor microenvironment (TME) shaping disease progression. Cancer-associated fibroblasts are key TME components, influencing epithelial plasticity and immune cell infiltration. In this study, we collected autochthonous tumours from KP (villinCreER KrasG12D/+ Trp53fl/fl) and KPN (villinCreER KrasG12D/+ Trp53fl/fl Rosa26N1icd/+) mice, colorectal cancer models that develop invasive tumours and metastasise to the liver with high penetrance and short latency. We aimed to characterise the cellular composition of these tumours, focusing on shifts in different cell compartments, particularly fibroblast phenotypes. Dissociated single cells were enriched for fibroblasts by fluorescence-activated cell sorting based on negative expression of Epcam and Cd45 (Double negative, DN). Single-cell RNA sequencing and CITE-seq were performed. CITE-seq staining used the TotalSeq™-C Mouse Universal Cocktail V1.0 (BioLegend), and cell hashing was performed using TotalSeq™-C0308 anti-mouse Hashtag 8 (Barcode: TATAGAACGCCAGGC) and TotalSeq™-C0314 anti-mouse Hashtag 14 (Barcode: CTTTCGCCAACTCTG).

Single cell RNA and CITE sequencing of cells from synovial tissue biopsies of healthy donors, and Rheumatoid Arthritis (RA) patients with active disease or sustained clinical remission

Project description:The dataset includes the raw FASTQ files generated from the 10x Genomics Single Cell 3’ v3.1 experiments. For samples processed with TotalSeq Hashtag reagents, the corresponding hashtag oligonucleotide and condition annotations are provided as separate .csv files. The processed matrices contain filtered readcounts for each cell barcode and, where multiplexing was used, the demultiplexed sample assignments derived from the hashtag data as .csv files. Synovial biopsies were taken using 14G Precisa Needle (HS Hospital Service, Italy) in ultrasound-guided protocol, and digested as described previously (Alivernini et al, 2020). Live CD45+ cells from the synovial tissue (ST) of healthy donors (n=3), patients with active RA (n=5) and patients in sustained remission (n=2) were sorted for single cell RNA (scRNA) or CITE (scCITE) sequencing using the 10x Genomics platform. Maximum 20,000 immune cells from tissue were sorted into Protein LoBind 1.5 ml Eppendorf tube containing 300 μl of RPMI media with 10% of FSC. Cells were loaded onto a Chromium Controller (10X Genomics) for single-cell partitioning, followed by library preparation using Single-Cell 3’ Reagent Kits v3.1. For 3 healthy ST and 4 ST from active RA (Figure S1), Totalseq Hashtag were used (Biolegend #394601, #394603, #394605, #394607, #394609) to combine 2 samples per run, and TotalSeq™-A Human Universal Cocktail (V1.0) was used to collect protein expression (CITEseq) data together with transcriptome data. Single-cell libraries were sequenced on the Illumina HiSeq 4000 system to a minimum depth of 50k reads/cell.

Muscle strain injury exudate favors acute tissue healing and prolonged connective tissue formation in humans

Project description:Traumatic strain injury in skeletal muscle is often associated with fluid accumulation on the site of rupture, but the role of this injury exudate in cellular responses and healing is unknown. Exudate fluid from subjects suffering from acute hamstering or calf muscle strain injury was aspirated and the cells isolated. These exudate cells and cells derived from the blood were subjected to RNA sequencing and compared to analyze the nature of the exudate cells.

Single-cell V(D)J-seq of CD3+ and CD19+ lymphocytes from PBMCs of COVID-19 patients

Project description:We selected COVID-19 positive individuals, their direct contacts, and unmatched controls. CD3+ and CD19+ cells were sorted from PBMCs and they were analyzed for surface expression, 5' gene expression, and TCR/BCR profiling at single-cell resolution. For each group, three samples were pooled using Biolegend hashtag antibodies (TotalSeq™-C C0251, TotalSeq™-C C0252, and TotalSeq™-C C0253 ) and multiple runs were performed per library. The raw data for each run will be provided upon request.

A sandbox for prediction and integration of DNA, RNA, and proteins in single cells

Project description:Single-cell multiomics data collected from bone marrow mononuclear cells of 12 healthy human donors. Half the samples were measured using the 10X Multiome Gene Expression and Chromatin Accessability kit and half were measured using the 10X 3' Single-Cell Gene Expression kit with Feature Barcoding in combination with the BioLegend TotalSeq B Universal Human Panel v1.0. The dataset was generated to support Multimodal Single-Cell Data Integration Challenge at NeurIPS 2021. Samples were prepared using a standard protocol at four sites. The resulting data was then annotated to identify cell types and remove doublets. The dataset was designed with a nested batch layout such that some donor samples were measured at multiple sites with some donors measured at a single site. In the competition, participants were tasked with challenges including modality prediction, matching profiles from different modalities, and learning a joint embedding from multiple modalities.

BMP10 signaling promotes the development of endocardial cells from human pluripotent stem cell-derived cardiovascular progenitors

Project description:We established a differentiation strategy to generate endocardial-like cells from hPSCs. Endocardial-like cells generated from our protocol display major functional properties of endocardium in developing embryo: they can induce trabecular markers in early hPSC-derived ventricular cardiomyocytes and they can undergo endothelial-to-mesenchymal-trasition under appropriate conditions. Furthermore, the transcriptome of our in vitro generated endocardial cells showed a very high level of correlation to that of primary fetal endocardial cells. Functional properties and transcriptional profile of hPSC-derived endocardial cells were also compared to those of control (non-endocardial) endothelial cells. For scRNA-seq analysis live cells from bulk endocardial and control endothelial differentiation cultures were labeled with two different sets of anti-human Hashtag antibodies before sequencing. Single cell RNA sequencing was carried out on a sample consisting of 85% bulk endocardial cells (TotalSeq-A0255 anti-human Hashtag 5 antibody, BioLegend) and 15% bulk control endothelial cells (TotalSeq-A0254 anti-human Hashtag 4, Biolegend).

Proteomic analysis of exudate of Cercospora armoraciae from Armoracia rusticana

Project description:Cercospora armoraciae causes leaf spot disease on Armoracia rusticana. Exudation of droplets, when grown on PDA, distinguishes this fungi from other members of the genus Cercospora. The role this exudate plays in the virulence of this pathogen has not been elucidated. To explore this, we characterized the proteome of exudate associated with this plant pathogen. Nano-HPLC-MS/MS analysis was used to identify proteins in the pathogen exudate. A total of 576 proteins comprising 1,538 peptides, 1,524 unique peptide, were identified from the exudate.

Transcriptomic response to concentrated pea root exudate

Project description:The secretion of metabolites by plant roots is a key determinant of microbial growth and colonisation. We have used Pisum sativum and its natural symbiont Rhizobium leguminosarum (it can form N2 fixing nodules on pea roots) to study the natural metabolites secreted by roots. To do this root secretion was harvested from pea plants grown under sterile conditions. This root exudate was then concentrated and used as a sole carbon and nitrogen source for growth of the bacteria in the laboratory. These bacteria were harvested in mid-exponential growth and RNA extracted for microarray analysis. As control cultures the bacteria were grown on 30 mM pyruvate as a carbon source and 10 mM ammonium chloride as a nitrogen source and RNA extracted. Two colour microarrays were performed using root exudate cultures versus pyruvate ammonia grown cultures. This was done in biological triplicate.
