Single-cell RNA sequencing of ovarian CD45+ immune cells from gonadotropin-treated and untreated mice

ABSTRACT: CD45+ immune cells were isolated from ovaries of adult female C57BL/6J mice treated with gonadotropin (n=5) or saline control (n=5). Individual mice were labeled with TotalSeq-B hashtag antibodies, pooled by treatment group, and subjected to 10x Genomics Chromium single-cell RNA sequencing. Hashtag oligonucleotide libraries were used for sample demultiplexing. The dataset was generated to characterize ovarian immune cell populations and their response to gonadotropin-induced hormonal stimulation.

Single cell RNA and CITE sequencing of cells from synovial tissue biopsies of healthy donors, and Rheumatoid Arthritis (RA) patients with active disease or sustained clinical remission

Project description:The dataset includes the raw FASTQ files generated from the 10x Genomics Single Cell 3’ v3.1 experiments. For samples processed with TotalSeq Hashtag reagents, the corresponding hashtag oligonucleotide and condition annotations are provided as separate .csv files. The processed matrices contain filtered readcounts for each cell barcode and, where multiplexing was used, the demultiplexed sample assignments derived from the hashtag data as .csv files. Synovial biopsies were taken using 14G Precisa Needle (HS Hospital Service, Italy) in ultrasound-guided protocol, and digested as described previously (Alivernini et al, 2020). Live CD45+ cells from the synovial tissue (ST) of healthy donors (n=3), patients with active RA (n=5) and patients in sustained remission (n=2) were sorted for single cell RNA (scRNA) or CITE (scCITE) sequencing using the 10x Genomics platform. Maximum 20,000 immune cells from tissue were sorted into Protein LoBind 1.5 ml Eppendorf tube containing 300 μl of RPMI media with 10% of FSC. Cells were loaded onto a Chromium Controller (10X Genomics) for single-cell partitioning, followed by library preparation using Single-Cell 3’ Reagent Kits v3.1. For 3 healthy ST and 4 ST from active RA (Figure S1), Totalseq Hashtag were used (Biolegend #394601, #394603, #394605, #394607, #394609) to combine 2 samples per run, and TotalSeq™-A Human Universal Cocktail (V1.0) was used to collect protein expression (CITEseq) data together with transcriptome data. Single-cell libraries were sequenced on the Illumina HiSeq 4000 system to a minimum depth of 50k reads/cell.

BMP10 signaling promotes the development of endocardial cells from human pluripotent stem cell-derived cardiovascular progenitors

Project description:We established a differentiation strategy to generate endocardial-like cells from hPSCs. Endocardial-like cells generated from our protocol display major functional properties of endocardium in developing embryo: they can induce trabecular markers in early hPSC-derived ventricular cardiomyocytes and they can undergo endothelial-to-mesenchymal-trasition under appropriate conditions. Furthermore, the transcriptome of our in vitro generated endocardial cells showed a very high level of correlation to that of primary fetal endocardial cells. Functional properties and transcriptional profile of hPSC-derived endocardial cells were also compared to those of control (non-endocardial) endothelial cells. For scRNA-seq analysis live cells from bulk endocardial and control endothelial differentiation cultures were labeled with two different sets of anti-human Hashtag antibodies before sequencing. Single cell RNA sequencing was carried out on a sample consisting of 85% bulk endocardial cells (TotalSeq-A0255 anti-human Hashtag 5 antibody, BioLegend) and 15% bulk control endothelial cells (TotalSeq-A0254 anti-human Hashtag 4, Biolegend).

Comparison of granulosa cells from WT and Inha KO mice following gonadotropin stimulation

Project description:Inhibin α knockout (Inha-/-) female mice develop sex cord-stromal ovarian cancer with complete penetrance and previous studies demonstrate that the pituitary gonadotropins [follicle stimulating hormone (FSH) and luteinizing hormone (LH)] are influential modifiers of granulosa cell tumor development and progression in inhibin-deficient females. Recent studies have demonstrated that Inha-/- ovarian follicles develop precociously to the early antral stage in prepubertal mice without any increase in serum FSH and these studies suggested that in the absence of inhibins, granulosa cells differentiate abnormally, and thus at sexual maturity may undergo an abnormal response to gonadotropin signaling. To test this hypothesis, we stimulated immature WT and Inha-/- female mice prior to gross tumor formation with gonadotropin analogs, and subsequently examined post-gonadotropin induced ovarian follicle development, as well as preovulatory and hCG-induced gene expression changes in granulosa cells. We find that at three weeks of age, inhibin-deficient ovaries do not show further antral development nor undergo cumulus expansion. Widespread alterations in the transcriptome of gonadotropin-treated Inha-/- granulosa cells suggest that gonadotropins initiate an improper program of cell differentiation in Inha-/- cells. Overall, our experiments reveal that inhibins are essential for the normal gonadotropin-dependent response of granulosa cells. Single-cell V(D)J-seq of CD3+ and CD19+ lymphocytes from PBMCs of COVID-19 patients

Project description:We selected COVID-19 positive individuals, their direct contacts, and unmatched controls. CD3+ and CD19+ cells were sorted from PBMCs and they were analyzed for surface expression, 5' gene expression, and TCR/BCR profiling at single-cell resolution. For each group, three samples were pooled using Biolegend hashtag antibodies (TotalSeq™-C C0251, TotalSeq™-C C0252, and TotalSeq™-C C0253 ) and multiple runs were performed per library. The raw data for each run will be provided upon request.

Single-cell RNA-seq and CITE-seq of autochthonous KP and KPN mouse tumors

Project description:Colorectal cancers are complex ecosystems, with interactions between the cancer epithelium and the tumor microenvironment (TME) shaping disease progression. Cancer-associated fibroblasts are key TME components, influencing epithelial plasticity and immune cell infiltration. In this study, we collected autochthonous tumours from KP (villinCreER KrasG12D/+ Trp53fl/fl) and KPN (villinCreER KrasG12D/+ Trp53fl/fl Rosa26N1icd/+) mice, colorectal cancer models that develop invasive tumours and metastasise to the liver with high penetrance and short latency. We aimed to characterise the cellular composition of these tumours, focusing on shifts in different cell compartments, particularly fibroblast phenotypes. Dissociated single cells were enriched for fibroblasts by fluorescence-activated cell sorting based on negative expression of Epcam and Cd45 (Double negative, DN). Single-cell RNA sequencing and CITE-seq were performed. CITE-seq staining used the TotalSeq™-C Mouse Universal Cocktail V1.0 (BioLegend), and cell hashing was performed using TotalSeq™-C0308 anti-mouse Hashtag 8 (Barcode: TATAGAACGCCAGGC) and TotalSeq™-C0314 anti-mouse Hashtag 14 (Barcode: CTTTCGCCAACTCTG).

Project description:the aim 1 was to evaluate hashing (sample multiplexing) accuracy of TotalSeq-B antibodies and CellPlex (a multiplexing solution from 10x Genomics) on 2 pools of PBMCs from 3 different donors. Thus the genetic difference between donors was used as a ground truth for sample demultiplexing based on antibody or lipid hashing hashing. the aim 2 was to evaluate TotalSeq antibody and lipid hashing on different mice primary tissues using different hashing protocols.

Single-cell RNA sequencing of intratumoral CD45+ Immune cells in a murine cancer model under chronic unpredictable mild stress (CUMS)

Project description:We performed single-cell RNA sequencing (scRNA-seq) of intratumoral CD45+ Immune cells from mice subjected to chronic unpredictable mild stress (CUMS) or control conditions. Cells were multiplexed using hashtag oligonucleotides (HTO1-HTO4, TotalSeq-C) and sequenced using the 10x Genomics 5-prime Gene Expression + Feature Barcode + B cell receptor (BCR) V(D)J workflow (Well 3). This dataset contains GEX profiles of intratumoral B cells from 4 samples (2 conditions x 2 biological replicates; 29,456 cells total). BCR V(D)J sequencing data (IGH/IGK/IGL; 1,107 contigs from 604 B cells) from the same tumor well are also provided. The raw files contain additional unrelated, unlabeled samples as the sequencing was done in multiplex for multiple projects; the processed files reference only the samples used for this study.

Transcriptomic profiling of genetically engineered mouse tumors using SOCRATES

Project description:This dataset contains single-cell RNA sequencing data from murine colorectal tumors engineered using the SOCRATES platform, a CRISPR-based multiplex genome engineering system. Tumors were initiated in genetically engineered mouse models via lentiviral delivery of pooled sgRNAs targeting key driver genes in colorectal cancer, including Apc, Kras, Trp53, Smad4, and Pten. Following tumor formation, tissues were dissociated and processed using the 10x Genomics Chromium platform. Cells were multiplexed using TotalSeq-B hashing antibodies, and both gene expression and hashtag libraries were generated using the Chromium Next GEM Single Cell 3' Reagent Kit v3.1. Sequencing was performed on a NovaSeq6000 platform. Fastq files, raw counts (gene-by-cell matrix), and associated cell metadata (including sample identifiers, genotypes, classification categories, and run information) are provided. The individual reads of the respective tumours need to be demultiplexed and assigned to the individual samples. In the raw counts file and the cell metadata file, the individual samples are already demultiplexed and the cells can be assigned with the metadata file. This dataset enables the exploration of genotype-dependent transcriptional states, and microenvironmental composition at single-cell resolution.
