RNA-seq profiling of osteosarcoma and healthy bone samples from a Central Mexican cohort

ABSTRACT: This bulk RNA-seq dataset contains transcriptomic profiles from osteosarcoma tumor samples and healthy bone reference samples from a Central Mexican cohort. Gene-level raw count and TPM-normalized expression matrices were generated from paired-end RNA-seq reads processed through a standardized quality-control, alignment, and quantification workflow. The dataset supports analyses of differential gene expression and molecular pathways involved in osteosarcoma biology, bone remodeling, extracellular matrix organization, immune regulation, and osteo-immune programs.

Project description:This dataset contains processed RNA sequencing expression matrices derived from osteosarcoma patient samples. A total of 40 clinical specimens were analyzed, including 30 primary osteosarcoma tumor tissues and 10 non-sarcoma tissues. Raw sequencing data were preprocessed to generate normalized gene expression matrices suitable for downstream bioinformatic analyses, such as differential expression and pathway enrichment studies.

In silico analyses of survival-associated microRNA signatures in pediatric osteosarcoma

Project description:Osteosarcoma is the most common bone tumor in children, adolescents, and young adults. In contrast to other childhood malignancies, no biomarkers have been consistently identified as predictors of outcome. This study was conducted to assess the microRNAs (miRs) expression signatures in pre-treatment osteosarcoma specimens and correlate with outcome to identify biomarkers for disease relapse The cohort consisted of 25 patients of 70% Mexican-American ethnicity. High-throughput RT-qPCR approach was used to generate quantitative expression of 754 miRs in the human genome.

DNA methylation signature from acute lymphoblastic leukemia pediatric Mexican patients

Project description:Acute lymphoblastic leukemia (ALL) is the most common childhood cancer worldwide, with higher incidence and lower survival rates observed in the Mexican population. This study aimed to characterize the genome-wide DNA methylation landscape in a cohort of Mexican pediatric ALL patients. Bone marrow (BM) or peripheral blood (PB) samples were collected at diagnosis from 53 children under 17 years old with B-cell ALL, alongside BM samples from 5 pediatric non-ALL controls. DNA methylation profiling was performed using the Illumina Infinium MethylationEPIC v2.0 array. Data processing and identification of differentially methylated positions (DMPs) were conducted using the ChAMP package in R. This dataset provides a comprehensive epigenomic resource for investigating methylation-based biomarkers and dysregulated pathways in this understudied population.

Integrated Multiomic Profiling Enhances Risk Stratification and Prognostication in Canine Osteosarcoma

Project description:Osteosarcoma is a heterogeneous and aggressive primary bone malignancy that affects both canines and humans. Standardized treatment regimens prescribed to both species do not address the complexity of the disease and thus have resulted in stagnant patient outcomes for more than 30 years. Here we present the first multiomic dataset created from a large outcome-linked biobank of canine OS treatment-naïve primary tumors utilizing a computational framework designed to interrogate each dataset individually, and to compare and integrate findings. This work demonstrates the presence of MYC amplification as a poor prognostic indicator and as well as alterations in DNA damage repair, metabolism, and cell cycle genes that are shared with humans. Further, we show relationships between the local tumor immune microenvironment, TP53 mutations, MYC status and global gene methylation patterns that further highlight the complexity of the disease and provide new insight into the utility of prognostic biomarkers and potential druggable targets for future study.

Methylation of osteosarcoma patients

Project description:Osteosarcoma is the most common primary malignant tumour of bone occurring in children and young adolescents. Osteosarcoma is characterized by considerable phenotypic and genomic heterogeneity, and few recurrent targetable genetic changes have been reported. Osteosarcoma exhibits a complex karyotype with high genomic and chromosomal instability; and harbours multiple rearrangements across the genome, kataegis and chromothripsis as well as epigenetic changes. Here we have performed DNA methylation profiling on 10 osteosarcoma patient samples and four bones using the Infinium HumanMethylation450 BeadChip from Illumina, covering 485,000 CpG sites across the genome.

Identification of miR-708-5p in peripheral blood monocytes: Potential marker for postmenopausal osteoporosis in Mexican-Mestizo population

Project description:This is the first study in which hsa-miR-708-5p has been identified in peripheral blood monocytes (osteoclast precursors) and associated with postmenopausal osteoporosis through small RNA-Sequencing, in an Admixed Mexican Mestizo population. By conducting in silico and bioinformatic analyzes, we identified target genes and important signaling pathways involved in bone metabolism pointing hsa-miR-708-5p as a candidate marker for osteoporosis in Mexican population. These approaches provide a landscape of the post-transcriptional regulation, which can be useful for the management of postmenopausal osteoporosis along with the potential use of microRNAs as markers for its early detection.
