CircRNA Microarray Service for 6 mouse eWAT samples

ABSTRACT: We have completed the Arraystar Mouse circRNA Array V2 analysis of the 6 samples that you submitted. Total RNA from each sample was quantified using the NanoDrop ND-1000. The sample preparation and microarray hybridization were performed based on the Arraystar’s standard protocols. Briefly, total RNAs were digested with Rnase R (Epicentre, Inc.) to remove linear RNAs and enrich circular RNAs. Then, the enriched circular RNAs were amplified and transcribed into fluorescent cRNA utilizing a random priming method (Arraystar Super RNA Labeling Kit; Arraystar). The labeled cRNAs were hybridized onto the Arraystar Mouse circRNA V2 Array (8x15K, Arraystar). After having washed the slides, the arrays were scanned by the Agilent Scanner G2505C

Briefly, total RNAs were digested with Rnase R (Epicentre, Inc.) to remove linear RNAs and enrich circular RNAs. Then, the enriched circular RNAs were amplified and transcribed into fluorescent cRNA utilizing a random priming method (Arraystar Super RNA Labeling Kit; Arraystar). The labeled cRNAs were hybridized onto the Arraystar Human circRNA Array (8x15K, Arraystar). After having washed the slides, the arrays were scanned by the Agilent Scanner G2505C. Agilent Feature Extraction software (version 11.0.1.1) was used to analyze acquired array images. Quantile normalization and subsequent data processing were performed using the R software package. Differentially expressed circRNAs with statistical significance between two groups were identified through Volcano Plot filtering. Differentially expressed circRNAs between two samples were identified through Fold Change filtering. Hierarchical Clustering was performed to show the distinguishable circRNAs expression pattern among samples.

Circular RNA expression profiling of mouse MOVAS cells upon benzo[a]pyrene (BaP) exposure

Project description:Circular RNA microarray was performed to profile the circular RNA transcriptome of mouse MOVAS cells with or without benzo[a]pyrene (BaP) treatment. MOVAS cells were exposed to 10 μM BaP for 72 hours, and untreated MOVAS cells were used as control, with three biological replicates for each group (6 samples in total). Total RNA extracted from all samples was digested with RNase R to eliminate linear RNAs and enrich circular RNAs, followed by amplification and Cy3 fluorescent labeling using Arraystar Super RNA Labeling Kit. Labeled cRNAs were hybridized onto Arraystar Mouse circRNA Array V2 microarrays. Slides were scanned with Agilent Scanner G2505C, and raw intensity data were extracted via Agilent Feature Extraction software v11.0.1.1. Quantile normalization was conducted using the limma package in R. This submission contains raw and normalized microarray expression data only. The data provides a complete circRNA expression baseline for subsequent exploration of molecular mechanisms underlying BaP-induced vascular cell injury.

Circular RNA profiling in gastric cancer and matched non-tumor tissues

Project description:To explore the potential role of circular RNAs in gastric cancer, we employed microarray profiling as a discovery platform. Circular RNA expression was analyzed in three paired gastric cancer and adjacent non-tumor tissues using the Arraystar Human circRNA microarray V2 (Agilent one-color). Quantile normalization and statistical testing identified circRNAs differentially expressed between tumor and non-tumor tissues, providing candidate biomarkers for gastric cancer.

Project description:We identified the differentially expressed circular RNAs in vitiligo patients before and after treatment of methylprednisolone. We have completed the Arraystar Human circRNA Array V2 analysis of the 8 peripheral blood specimens. Whole blood samples (3 mL each) were collected by venipuncture into heparinized vacutainers from a total of four patients diagnosed with nonsegmental vitiligo before and after systemic glucocorticoid therapy (oral methylprednisolone tablets, 12mg daily for eight weeks).
