Integrating machine learning with transcriptomic data for comprehensive assessment of resistance genes against powdery scab in potato

ABSTRACT: Powdery scab of potato (Solanum tuberosum L.), caused by Spongospora subterranea f. sp. subterranea, is a devastating disease that causes substantial economic losses. However, the molecular mechanisms underlying tuber specific resistance remain poorly understood, largely due to phenotyping bottlenecks and the dynamic nature of infection.

Multi-omics reveals mechanisms of potato resistance to powdery scab

Project description:The potato powdery scab agent Spongospora subterranea causes damage on the skin of tubers and induces root gall formation, precipitating considerable yield and quality losses. Currently, there are no effective chemical treatments for the control of powdery scabs. Understanding the inducible defence responses in roots of potato plants in the resistant and susceptible host environment, particularly during colonisation of the root by S. subterranea is required for the breeding of novel resistant cultivars. Here, we integrated transcriptomics, proteomics and metabolomics datasets to uncover the mechanisms underlying of the potato resistance to powdery scab. This multi-omics approach identified upregulation of glutathione metabolism at the levels of RNA, protein and metabolite in the resistant cultivar but not in the susceptible cultivar. Upregulation of the lignin metabolic process was also specific to in the resistant cultivar at the transcriptome level. In addition, Tthe inositol phosphate pathway was differentially expressed between two cultivars in response to S. subterranea infection, where it was upregulated in the susceptible cultivar but downregulated in the resistant cultivar. We provide, for the first time, large-scale multi-omics data of Spongospora-potato interaction, thereby suggesting the signaling role of glutathione metabolism in the potato resistance against powdery scab

Analysis of Potato Smooth Skin Mutant Susceptible to Powdery Scab Disease

Project description:Russet Nugget and the corresponding smooth skin mutant tubers harvested from disease and healthy filed plots. Tubers were washed with 10% Clorox and dried before harvesting tissue. Cortex and peel tissue was collected from healthy and infected regions of the mutant. Healthy peel and cortex tissue was collected from Russet Nugget (wild-type) potato tuber and snap-frozen in liquid nitrogen and stored at -80 °C. RNA was extracted from frozen tissues using a hot phenol method in triplicate from the different sets of tuber tissue. Extracted RNA was purified by Qiagen kits after treatment with DNAse. In all of these experiments RNA from Russet Nugget peel and cortex tissue will be used as reference samples where as mutant tissue will be used as query samples. Keywords: Direct comparison

Effect of potato tuber bruising on gene expression 2h after mechanical shock in tetraploid potato genotypes

Project description:Tuber bruising in tetraploid potatoes (Solanum tuberosum) is a trait of economical importance, as it affects tubers' fitness for sale. Understanding the genetic components affecting tuber bruising is a key step in developing potato lines with increased resistance to bruising. As the tetraploid setting renders genetic analyses more complex, there is still a lot to learn about this complex phenotype. Here, we used genotype by sequencing data on a panel of half-sibling populations from a breeding programme to perform a genome-wide association analysis for tuber bruising. In addition, we collected transcriptomics data to enrich the GWAS results, by performing a differential expression analysis between samples with high- and low-bruising susceptibility.

Microarray-based species identification of Streptomyces spp. isolated from potato scab lesions in Norway

Identification of differentially expressed genes in tolerant and susceptible potato cultivars in response to Spongospora subterranea f. sp. subterranea tuber infection

Project description:We report the application of RNA- sequencing technology for high-throughput profiling of histone modifications in mammalian cellsor identification of expressed genes upon infection by Spongospora subterranea. Using RNA-sequencing (RNA-seq), 2058 differentially expressed genes (DEGs) were identified from two potato cultivars (tolerant and susceptible) in response to Sss infection. Analysis of the expression patterns of ten selected defense-response genes was carried out at two different stages of tuber growth using RT-qPCR to validate the RNA-seq data. Several defense related genes showed contrasting expression patterns between the tolerant and susceptible cultivars, including marker genes involved in the salicylic acid hormonal response pathway (StMRNA, StUDP and StWRKY6). Induction of six defense related genes (StWRKY6, StTOSB, StSN2, StLOX, StUDP and StSN1) persisted until harvest of the tubers, while three other genes (StNBS, StMRNA and StPRF) were highly up-regulated during the initial stages of disease development. The results of this study suggested that the tolerant potato cultivar employs quantitative resistance and salicylic acid pathway hormonal responses against tuber infection by Sss. The identified genes have the potential to be used in the development of molecular markers for selection of powdery scab resistant potato lines in marker assisted breeding programs.

Effects of StSP6A overexpression and silencing on potato stolons

Project description:Summary StSP6A is a protein with sequence homology to the Arabidopsis FLOWERING LOCUS T (FT). FT is a main component of the long range flowering promoting signal or florigen that induces photoperiodic flowering under long days (LDs). In potato, short days (SDs) promote tuber induction, and wild subspecies like Solanum tuberosum ssp andigena (wild type line 7540) are strictly dependent on SDs to tuberize. StSP6A transcription is induced in leaves and stolons at early stages upon transfer to SD inductive conditions, priotr to visible solon swelling. Transgenic andigena lines over-expressing the StSP6A gene under the control of the 35S promoter are able to tuberize under LD non-inductive conditions, whereas silencing of this gene by means of an specific RNAi construct are strongly delayed in tuber induction in SD inductive conditions. This data indicate that StSP6A plays a central role in the control of tuber induction.

Insight on genes affecting tuber development in potato upon Potato spindle tuber viroid (PSTVd) infection

Project description:Potato (Solanum tuberosum L) is a natural host of Potato spindle tuber viroid (PSTVd) which can cause characteristic symptoms on developing plants including stunting phenotype and distortion of leaves and tubers. PSTVd is the type species of the family Pospiviroidae, it can replicate in the nucleus and the viroid RNA moves systemically in infected plants. Its KF440-2 strain can cause severe symptoms in potato. It is not well understood how the viroid can affect host genes for successful invasion and which genes show altered expression levels upon infection. In this study, we used a high-scale method to identify differentially expressed genes in potato. We have identified defence, stress and sugar metabolism related genes having altered expression levels upon infection. Additionally, hormone pathways connected genes showed up- or down-regulation. Our primary focus is on the identification of genes which can affect tuber formation as the viroid infection can strongly influence tuber development, especially tuber shape is affected. DWARF1/DIMINUTO, Gibberellin 7-oxidase and BEL5 protein were identified and validated which showed differential expression in viroid infected tissues suggesting that gibberellin and brassinosteroid pathways have a possible role in tuber development upon PSTVd infection.
