Single-cell transcriptomes of paired peripheral blood mononuclear cells collected before and 7 days after irreversible electroporation in patients with localized prostate cancer

ABSTRACT: This submission describes paired single-cell RNA-sequencing profiles of peripheral blood mononuclear cells (PBMCs) from five patients with clinically localized prostate cancer undergoing irreversible electroporation (IRE). For each participant, one PBMC sample was collected immediately before IRE and one PBMC sample was collected 7 days after IRE, generating ten independent single-cell libraries. Raw sequencing reads were previously submitted to SRA under BioProject PRJNA1497318 and are linked here through the corresponding SRA accessions. The GEO submission provides the processed filtered gene-barcode matrices used for downstream quality control, integration, clustering, and annotation.

Project description:This submission describes a single-cell RNA-sequencing resource generated from two mouse prostate cancer models. The dataset contains six subcutaneous RM-1 tumors and four orthotopic RM-1 prostate tumors collected 7 days after sham intervention or irreversible electroporation (IRE). Each excised tumor represents one biological replicate and was processed as an independent whole-cell suspension before library construction. Raw sequencing reads were previously submitted to SRA under BioProject PRJNA1497318 and are linked here through the corresponding SRA accessions. The GEO submission provides the processed filtered gene-barcode matrices used for downstream quality control, integration, clustering, and cell-type annotation.

Targeting Tumor-associated CCR2+ Macrophages with Proteolipid Nanovesicles to Inhibit Pancreatic Cancer Recurrence Following Irreversible Electroporation

Project description:Irreversible electroporation (IRE) has emerged as a promising radical ablative therapy for PDAC; however, its clinical efficacy is hindered by the high recurrence rate. Herein, using a preclinical orthotopic PDAC tumor model, we comprehensively characterized the tumor immune microenvironment following IRE treatment through scRNA-seq. Our findings provide direct evidence that IRE treatment induces a CCR2+ tumor-associated macrophages (CCR2+ TAMs)-mediated immunosuppressive microenvironment in the residual tumor, ultimately accelerating tumor recurrence. Targeting CCR2+ TAMs enhances antitumor immunity and improves the chemotherapeutic response in PDAC.

Project description:The goal of this pilot clinical trial is to learn about the combination of immune boosting drugs and irreversible electroporation (IRE) in patients with colon cancer that has spread to the liver (metastasis). The main questions it aims to answer are: 1. to document the rate of complications associated with combining IRE with immune boosting drugs. 2. After one liver metastasis is treated with IRE and immune boosting drugs, what is the change in the size of the non-IRE-treated liver metastases? 3. What is the immune response (measured in a blood sample) when IRE is combined with one or two types of immune boosting drugs?

Efficacy of Irreversible Electroporation (IRE) for Central Colorectal Liver Metastases

Project description:Irreversible electroporation (IRE) is a new, minimal-invasive image-guided treatment method for tumors not amenable for surgical resection or thermal ablation, due to vicinity near vital structures such as vessels and bile ducts. With IRE, multiple electrical pulses are applied to tumorous tissue. These pulses alter the existing transmembrane potential of the cell membranes, and create ‘nanopores’, after which the cell dies through loss of homeastasis. The purpose of this study is to investigate the efficacy of percutaneous and open IRE in the treatment of patients with colorectal liver metastases (CRLM) that are unsuitable for resection or thermal ablation due to vicinity to vulnerable structures such as vessels and bile ducts. Other objectives are safety, feasibility (technical success) and imaging characteristics on follow-up (PET-)CT and PET-MRI and the value of these imaging modalities in dianosing local site recurrence (LSR) or residual disease (RD). 29 patients with histologically confirmed colorectal carcinoma who present with unresectable and not thermally ablative CRLM< 3.5cm suitable for IRE will undergo percutaneous or open irreversible electroporation of the tumor using CT and ultrasound guidance. All (serious) adverse events are registered. One day post-IRE MRI is performed to assess technical success. Follow-up will consist of frequent (PET-)CT and (PET-)MRI scanning to localize residual or recurrent disease. Overall technique effectiveness is determined 1 year after treatment. The investigators hypothesize that IRE for central CRLM will lead to good tumor control without causing severe complications.

Pilot-study: Non-thermal Ablation Using Irreversible Electroporation to Treat Colorectal Liver Metastases

Project description:Irreversible electroporation is a new, minimal-invasive image-guided treatment to treat tumors near or around vulnerable structures, such as central liver tumors. To investigate the safety and efficacy of IRE in the treatment of colorectal liver metastases, patients with resectable colorectal liver metastases undergo IRE and resection of the metastases in the same session. After resection, the specimen is examined macroscopically to determine vitality using a specific vitality staining (triphenyl-tetrazoliumchloride) and to visualize the exact ablation zone. Subsequently, histopathologic examination is used to determine type of cell death and the microscopic ablation zone. The investigators hypothesize that IRE is a safe effective method to treat colorectal liver metastasis and that cell damage and cell death is demonstrated as soon as 1 hour after the procedure.

RNA-seq profiling of gene expression in mock-infected and human cytomegalovirus (HCMV)–infected human embryonic lung fibroblasts (HELF) at 72 hours post infection (two biological replicates per condition)

Project description:RNA-seq was performed to quantify host gene-expression changes in human embryonic lung fibroblast (HELF) cells following infection with the human cytomegalovirus (HCMV) HAN strain. HELF cells harvested at 72 hours post infection and mock-infected controls were profiled, with two biological replicates per condition (HELF_1/2 for mock; HCMV_HELF_1/2 for infected). Libraries were sequenced on an Illumina platform with paired-end 150-bp reads, and reads were aligned to the human reference genome (GRCh38) for gene-level quantification. The submission includes a cross-sample expression matrix (raw counts and FPKM) and a differential-expression results table comparing infected versus mock conditions, enabling reuse of the dataset for downstream analyses. Raw FASTQ files are deposited in SRA under the corresponding BioProject and BioSample accessions.

Irreversible Electroporation Ablation for Colorectal Metastases to the Lung

Project description:The investigators are investigating the use of a new cancer treatment called Irreversible Electroporation (IRE). This treatment delivers electrical energy between two needles placed in a cancer. The electrical energy causes cells to die. While this has been used in patients for different applications, the investigators are trying to understand how safe and well it works in colon cancer that has spread to the lung. Once the irreversible electroporation procedure is completed during the operation, the surgeon will then remove the cancer according to standard procedure. As part of the study, they will be measuring safety of the electrical energy delivered and will be reviewing the resected specimen under the microscope.
