Bulk RNA-seq analysis of mouse brain microvessels following controlled cortical impact-induced traumatic brain injury

ABSTRACT: This study profiles transcriptomic changes in mouse brain microvessels collected 12 hours after controlled cortical impact (CCI)-induced traumatic brain injury. Bulk RNA-seq was performed on total RNA isolated from mouse brain microvessels from sham and CCI groups, with three biological replicates per group.

Exercise intensity and sex alter neurometabolic, transcriptional, and functional recovery following traumatic brain injury.

Project description:In order to assess the impact of treadmill exercise on traumatic brain injury outcomes, we subjected male and female swiss webster mice to a controlled cortical impact (CCI), followed by 10 days of sedentary, low-, moderate-, or high-intensity treadmill exercise. Outcome measures included neurometabolic function, cognitive recovery, oxidative stress, pathophysiology, and single nuclei RNA sequencing (snRNA seq). The snRNA seq study was conducted on both male and female mice, and included a total of 2 replicates (each was a pool of 2 tissue samples) from each of the following groups: male sham sedentary, male CCI sedentary, male CCI low, male CCI high, female sham sedentary, female CCI sedentary, female CCI low, female CCI high. Our data reveal exercise intensity- and sex-dependent effects of treadmill exercise following injury. Transcriptomic changes were largely limited to the low-intensity exercised CCI males.

Project description:This study analyzed the effect of RBM5 gene deletion in cortical brain tissue on differential gene expression/splicing changes 48h after a traumatic brain injury (TBI). TBI was induced in WT vs. KO mice by controlled cortical impact (CCI) injury. The four grouops included: (1) Sham-WT, (2) CCI-WT, (3) Sham-KO, and (4) CCI-KO. The objective of this study was to test if RBM5 KO decreased the expression of cell death mediators in the contused brain 48h post-injury.

Single-Cell Sequencing Reveals the Impact of Mild Traumatic Brain Injury on the Hippocampus

Project description:To elucidate molecular features of the cells of Hippocampus, their progeny at each differentiation stage, and surrounding cells in hippocampus undercontrolled cortical impact (CCI) conditions, >15000 cells were profiled from matched hippocampus of 3 mice that had received CCI and 3 sham-operated controls.Cell type specific gene expression responding to (mild traumatic brain injury, mTBI) were revealed, some of which were closely associated with pathogenesis post-injury. Furthermore, the diverse cell to cell interaction networks uncovered an array of cellular processes under mTBI. Our gene expression atlas provides extensive resources for future researches regarding mTBI induced pathogenesis, its therapeutic interventions or diagnostic tests.

Gene expression profiles after traumatic brain injury

Project description:Time dependent-profiles in the gene expression level following lateral moderate fluid percussion injury in the rat brain We used microarray to elucidate relationship between the alteration of gene expression levels and the progression of brain damages following traumatic brain injury. To examine the levels of gene expression in the early phase of traumatic brain injury, we analyzed the gene expression at 3, 6, 12, and 48 h after trauma using the lateral moderate fluid percussion TBI model. The ratios of the gene expression level were compared between chips corresponding to the 3, 6 and 12 h fluid percussion groups and the sham group chips. On the other hand, the rations of gene expression level after 48 h FPI were compared with 48 h sham chip, because the gene expression levels of 48 h sham chip were distinct from sham group chips (3, 6 and 12 h) in the cluster and principal components analyses.

Defining the Phosphodiesterase Superfamily Members in Rat Brain Microvessels

Project description:A filtration method followed by microarray analyses allows PDE components to be identified in brain microvessels, and confirmed that PDE4D and PDE5A are the primary forms expressed in rat brain microvessels. Adult male F344 rats were sacrificed and blocks of the cerebral cortex and infratentorial areas were dissected. Microvessels were isolated using a filtration method, and total RNA was extracted. Two microarrays using four sample RNAs (microvessels from the cerebral cortex vs. microvessels from the infratentorial block) were included in the present study. Microarrays demonstrated that there were 16 PDE transcripts in the PDE superfamily, exhibiting quantifiable density in the microvessels.

Gene expression profiling of the retinal microvessels and the brain microvessels

Project description:Rat retinal microvessels (RMVs) and brain microvessels (BMVs) were mechanically isolated under ice-cold condition. Retinal and brain tissues (RT, BT) from the same animals were collected for comparisons. Total RNA were individually extracted, amplified and processed on Affymetrix rat 2.0 microarray Chips. We sought to obtain the whole gene expression profile of RMVs, RT, BMVs and BT. Differently expressed genes (DEGs) between RMVs and RT, and between RMVs and BMVs, between RT and BT were analyses. Using these DEGs, we comprehensively analyzed gene expression of the microvessels and highlighted their involvement in critical functional structures in RMVs and BMVs, such as junctional complex, transporters and signaling pathways.
