Sub-cellular System Drift Drives Mosaic Evolution of Mammalian Neurons

ABSTRACT: To examine the rate of evolutionary divergence between Mus musculus (C57BL/6) and Rattus norvegicus (Sprague–Dawley) dendritic transcriptome, we generated a rat sister datasets to a previously existing mouse dataset from our lab (GSE115480). We manually separated the dendrites and soma of pirimary rat hippocampal neurons using a micropipette and performed RNA-seq on each subcellular fraction as separate but paired subcellular transcriptomic experiments for each captured cell.

ChIP-seq analysis of histone modifications and CCCTC-binding factor (CTCF) binding in the livers of five strains of mouse and rat

Project description:This study aims to investigate the interactions of mutagenic lesions from diethylnitrosamine (DEN) treatment of mouse and rat livers with cellular processes such as replication, transcription, and the interactions of DNA with proteins. Data are available for the following laboratory strains of mouse and rat: Mus musculus (C57BL/6J and C3H), Mus musculus castaneous (CAST), Mus caroli (CAROLI), and Rattus norvegicus (F344). Liver samples from untreated mice (postnatal day 15, P15) and rats (postnatal day 56, P56) were isolated and flash-frozen. ChIP-seq was performed to identify histone modification (H3K4me3 and H3K27ac) and CTCF binding sites in livers of ten pooled individuals (mice) or one individual (rat). The experiment was done with at least three biological replicates, plus matched input libraries. Data for CTCF binding in C3H mice is available at ArrayExpress (E-MTAB-11959).

Molecular complexity of the major urinary protein system of the Norway rat, Rattus norvegicus C4PR_LIV

Project description:Major urinary proteins (MUP) are the major component of the urinary protein fraction in house mice (Mus spp.) and rats (Rattus spp.). The structure, polymorphism and functions of these lipocalins have been well described in the western European house mouse (Mus musculus domesticus), clarifying their role in semiochemical communication. The complexity of these roles in the mouse raises the question of similar functions in other rodents, including the Norway rat, Rattus norvegicus. Norway rats express MUPs in urine but information about specific MUP isoform sequences and functions is limited. In this study, we present a detailed molecular characterization of the MUP proteoforms expressed in the urine of two laboratory strains, Wistar Han and Brown Norway, and wild caught animals, using a combination of manual gene annotation, intact protein mass spectrometry and bottom-up mass spectrometry-based proteomic approaches. Detailed sequencing of the urinary MUP isoforms reveals a less complex pattern of primary sequence polymorphism in the rat than the mouse. However, rat MUPs exhibit added complexity in the form of post-translational modifications, including the phosphorylation of Ser4 in some isoforms, and exoproteolytic trimming of specific isoforms.

Transcriptional Profiling of the Metanephric Kidney

Project description:In this study we identify molecules with highly restricted expression patterns during the initial stages of metanephric development, when the ureteric bud has entered the metanephric mesenchyme and initiated branching morphogenesis. Using the Affymetrix Mouse Genome 430 2.0 Array, we compare gene expression patterns in ureteric bud tips, stalks and metanephric mesenchymes from mouse E12.5 embryos. To identify conserved molecular pathways, we also analyze transcriptional profiles in rat E13.5 ureteric buds and metanephric mesenchymes using the Affymetrix Rat Genome U34 Set. Taken together, these data sets help to identify conserved and highly localized transcripts in the metanephric kidney. Project description:Using microdissected dendrites from primary cultures of hippocampal neurons of two mouse strains (C57BL/6 and Balb/c) and one rat strain (Sprague-Dawley), we investigate via microarrays, subcellular localization of mRNAs in dendrites of neurons to assay the evolutionary differences in subcellular dendritic transcripts localization. To assess neuronal dendrite expression divergence between mice and rats, we used the Affymetrix array platform to assay the transcriptomes of micro-dissected individual dendrites of hippocampal neurons in dispersed primary cell cultures from Sprague-Dawley rat (9 biological replicates), C57BL/6 mouse (14 biological replicates), and Balb/c mouse (5 biological replicates)
