Single-cell RNA-seq of E13.5 and E14.5 mouse skin dermis in Actβcat, SHH OE, and Gli3 cKO conditions

ABSTRACT: Mouse embryonic skin samples were collected at E13.5 or E14.5. For each condition, dorsolateral skin from littermate control and mutant embryos was dissected and dissociated for single-cell RNA-seq. Conditions include constitutive dermal β-catenin activation (Actβcat, E13.5), SHH overexpression (SHH OE, E13.5), and Gli3 conditional knockout (Gli3 cKO, E13.5), each with paired littermate controls. An additional E14.5 wildtype replicate was included.

Project description:Lgr5 is a novel marker expressing in the interzone from around e14.5 of developing synovial joint. By comparing the expression profiles of e14.5 Lgr5+ interzone cells, surrounding Lgr5- non-interzone cells and also e13.5 digit, we have identified some differential expressing genes in the interzone. We have generated bulk RNAseq data of e14.5 Lgr5+ interzone cells, surrounding non-interzone cells and e13.5 Sox9+ chondrocytes cells in digit.

The transcription factor Gli3 promotes B cell development in the fetal liver through repression of Shh

Project description:Before birth B-cells develop in the fetal liver (FL). Here we show that Gli3 activity in the FL stroma is required for B-cell development. In the Gli3-deficient FL B-cell development was reduced at multiple stages, whereas the Sonic hedgehog (Shh)-deficient FL showed increased B-cell development, and Gli3 functioned to repress Shh transcription. Use of a transgenic Hedgehog (Hh)-reporter mouse showed that Shh signals directly to developing B-cells, and that Hh pathway activation was increased in developing B-cells from Gli3-deficient fetal liver. RNAsequencing confirmed that Hh-mediated transcription is increased in B-lineage cells from Gli3-deficient FL, and showed that these cells expressed reduced levels of B-lineage transcription factors and BCR/pre-BCR-signalling genes. We showed that expression of the master regulators of B-cell development, Ebf1 and Pax5, is reduced in developing B-cells from Gli3-deficient FL and increased in Shh-deficient FL, and that in vitro Shh-treatment or neutralisation can repress or induce their expression respectively.

Single cell RNA sequencing of fetal mouse intestine at key stages of development (E13.5, E14.5, E15.5, E16 and E17.5)

Project description:Here, we present the fetal mouse intestine data from the project \\"Comparison of human and mouse mesenchyme identifies common and unique aspects of intestinal patterning\\". Whole intestines were harvested from fetuses from timed pregnant matings for wildtype C57BL/6 mice (Jax strain #000664). Fetal stages were confirmed according to the Theiler staging chart (https://www.emouseatlas.org/emap/ema/staging_criteria/staging_criteria.html). Whole intestines (from the common bile duct through the cecum) were collected at key stages of development (E13.5, E14.5, E15.5, E16 and E17.5). Male and female intestines from each stage were pooled and dissociated to single cells for single cell RNA sequencing as previously described (Miller et al. 2020 Dev Cell). Specifically, E13.5 was 6 intestines, E14.5 was 5 intestines, E15.5 was 4 intestines, E16 was 3 intestines and E17.5 was 3 intestines.

Genome-Wide Gli3 Binding Sites in the E11.5 Mouse Limb Bud

Project description:Sonic hedgehog (Shh) signals via Gli transcription factors to direct digit number and identity in the vertebrate limb. We have characterized the Gli-dependent cis-regulatory network through a combination of whole genome ChIP-on-chip and transcriptional profiling of the developing mouse limb. These analyses identified approximately 5,000 high quality Gli3 binding sites, including all known Gli-dependent enhancers. Discrete binding regions exhibit a higher-order clustering, highlighting the complexity of cis-regulatory interactions. Further, Gli3 binds inertly to previously identified neural-specific Gli enhancers, demonstrating the accessibility of their cis-regulatory elements. Intersection of DNA binding data with gene expression profiles predicted 205 putative limb target genes. The supplementary bed file contains all 5,274 high quality binding Gli3 binding sites reported in the paper.
