Transcriptomic Classification and Developmental Mapping of Canine Acute Leukemia Reveal Distinct Myeloid and Lymphoid Subgroups

ABSTRACT: Canine acute leukemias are biologically heterogeneous hematopoietic malignancies whose molecular features remain incompletely defined. We performed bulk RNA sequencing of peripheral blood leukocytes from 110 dogs with acute leukemia together with 10 immunophenotypically normal peripheral blood controls and 5 immunophenotypically normal bone marrow controls. The study was designed to define transcriptional programs associated with canine acute leukemia, resolve myeloid- and lymphoid-associated molecular subgroups, compare leukemia profiles with normal hematopoietic reference populations, and evaluate conserved developmental and leukemogenic programs relevant to comparative leukemia biology.

PLCG1 is required for AML1-ETO leukemia stem cell self-renewal

Project description:In an effort to identify novel drugs targeting fusion-oncogene induced acute myeloid leukemia (AML), we performed high-resolution proteomic analysis. In AML1-ETO (AE) driven AML we uncovered a deregulation of phospholipase C (PLC) signaling. We identified PLCgamma 1 (PLCG1) as a specific target of the AE fusion protein which is induced after AE binding to intergenic regulatory DNA elements. Genetic inactivation of PLCG1 in murine and human AML inhibited AML1-ETO dependent self-renewal programs, leukemic proliferation, and leukemia maintenance in vivo. In contrast, PLCG1 was dispensable for normal hematopoietic stem- and progenitor cell function. These findings are extended to and confirmed by pharmacologic perturbation of Ca++-signaling in AML1-ETO AML cells, indicating that the PLCG1 pathway poses an important therapeutic target for AML1-ETO positive leukemic stem cells.

Transcription profiling of human hematopoietic cells from 38 healthy donors and leukemic blasts from 26 AML patients

Project description:Acute myeloid leukemia (AML) is one of the most common and deadly forms of hematopoietic malignancies. We hypothesized that microarray studies could identify previously unrecognized expression changes that only occur only in AML blasts. We were particularly interested in those genes with increased expression in AML, believing that these genes may be potential therapeutic targets. Experiment Overall Design: We compared gene expression profiles between normal hematopoietic cells from 38 healthy donors and leukemic blasts from 26 AML patients. Normal hematopoietic samples included CD34+ selected cells (N = 18), unselected bone marrows (N = 10), and unselected peripheral bloods (N = 10).

In silico predicted compound targeting the IQGAP1-GRD domain selectively inhibits growth of human acute myeloid leukemia

Project description:Acute myeloid leukemia (AML) is fatal in majority of adults. Identification of new therapeutic targets and their pharmacologic modulators are needed to improve outcomes. Previous studies had shown that immunization of rabbits with normal peripheral WBCs that had been incubated with fluorodinitrobenzene elicited high titer antibodies that bound to a spectrum of human leukemias. We report that proteomic analyses of immunoaffinity-purified lysates of primary AML cells showed enrichment of scaffolding protein IQGAP1. Immunohistochemistry and gene-expression analyses confirmed IQGAP1 mRNA overexpression in various cytogenetic subtypes of primary human AML compared to normal hematopoietic cells.  shRNA knockdown of IQGAP1 blocked proliferation and clonogenicity of human leukemia cell-lines. To develop small molecules targeting IQGAP1 we performed in-silico screening of 212,966 compounds, selected 4 hits targeting IQGAP1-GRD domain, and conducted SAR of ‘fittest hit’ to identify UR778Br, a prototypical agent targeting IQGAP1. UR778Br inhibited proliferation, induced apotosis, G2/M arrest, and colony formation by leukemia cell-lines and primary-AML while sparing normal marrow cells. IQGAP1/F-actin showed co-localization and UR778Br induced filopodia formation in U937 cells. UR778Br exhibited favorable ADME/T profiles and drug-likeness to treat AML. In summary, AML shows dependency on IQGAP1 and UR778Br, identified through in-silico studies, selectively targeted AML cells while sparing normal marrow.

The mechanisms that maintain these progenitor-like characteristics are poorly understood. We report that transcription factor Zfx is required for the development and propagation of experimental AML caused by MLL-AF9 fusion, and of T-ALL caused by Notch1 activation. In both leukemia types, Zfx activated progenitor-associated gene expression programs and prevented differentiation. Key Zfx target genes included mitochondrial enzymes Ptpmt1 and Idh2, whose overexpression partially rescued the propagation of Zfx-deficient AML. These studies identify a common mechanism that controls the cell-of-origin characteristics of acute leukemias derived from disparate lineages and transformation mechanisms. OGFOD1 enables AML chemo- and nutrient stress resistance by regulating protein synthesis

Project description:<p>Acute Myeloid Leukemia (AML) commonly relapses after initial chemotherapy response. We assessed metabolic adaptations in chemoresistant cells in vivo before overt relapse, identifying altered branched-chain amino acid (BCAA) levels in patient-derived xenografts (PDX) and immunophenotypically identified leukemia stem cells from AML patients. Notably, this was associated with increased BCAA transporter expression with low BCAA catabolism. Restricting of BCAAs further reduced chemoresistant AML cells but relapse still occurred. Among the persisting cells we found an unexpected increase in protein production. This was accompanied by elevated translation of 2-oxoglutarate-and-iron-dependent oxygenase 1 (OGFOD1), a known ribosomal dioxygenase that adjusts the fidelity of tRNA anticodon pairing with coding mRNA1–3 and upregulates protein synthesis in AML driving disease aggressiveness. Inhibiting OGFOD1 impaired translation processing, decreased protein synthesis and improved animal survival even with chemoresistant AML through regulation of protein synthesis. Leukemic cells can therefore persist despite the stress of chemotherapy and nutrient deprivation through adaptive control of translation while sparing normal hematopoiesis. Targeting OGFOD1 may offer a distinctive, translation modifying means of reducing the chemopersisting cells that drive relapse.</p>

An Informatic Approach to Chimeric Antigen Receptor Discovery Integrates Proteomics and Transcriptomics to Identify Novel Combinatorial Pairs

Project description:Chimeric antigen receptor (CAR) therapy targeting CD19 yielded remarkable outcomes in patients with acute lymphoblastic leukemia. To identify potential CAR targets in acute myeloid leukemia (AML), we probed the AML surfaceome for over-expressed molecules with potentially tolerable systemic expression. We integrated large transcriptomics and proteomics data sets from malignant and normal tissues, and developed an algorithm to identify potential targets expressed in leukemia stem cells, but not in normal CD34+CD38– hematopoietic cells, T cells or vital tissues. As these investigations did not uncover candidate targets with a profile as favorable as CD19, we developed a generalizable combinatorial targeting strategy fulfilling stringent efficacy and safety criteria. Our findings indicate that several target pairings hold great promise for CAR therapy of AML.

Loss of the metabolic sensor, PPARA, overcomes differentiation blockade and immune suppression in AML

Project description:The hematopoietic system balances self-renewal and differentiation in response to various environmental cues. The nuclear hormone receptor superfamily consists of ligand-activated transcription factors that allow cells to integrate external stimuli with cellular programs regulating differentiation, metabolism, proliferation and survival. We and others have shown that members of this family play central roles in normal, stress and malignant hematopoiesis. Here, we report that expression of PPAR-alpha is elevated in patients with high risk subtypes of acute myeloid leukemia (AML). On this basis, we hypothesized that genetic disruption of the alpha isoform of PPAR would selectively impair AML maintenance while sparing normal hematopoietic stem progenitor cells. Indeed, Ppara null MLL-AF9 leukemia displayed a relief of its differentiation blockade, a hallmark of acute leukemia. This restored differentiation was accompanied by gene expression patterns indicative of altered metabolic pathways and immune signaling. By contrast, steady-state and stress myelopoiesis were largely unaffected by the loss of Ppara with the exception of a mild increase in differentiated myeloid cells. Notably, a significant survival advantage was observed in Ppara deleted AML as compared to controls. In contrast, transplantation into Rag2-/- recipients substantially reduced this survival advantage, demonstrating dependence on the adaptive arm of the immune system. These results suggest possible therapeutic implications for immune modulation through pharmacologic targeting of PPARA signaling. Taken together, our in vivo studies of Ppara in MLL-AF9 AML are consistent with a model in which concomitant regulation of cell-intrinsic programs and modulation of interactions with the leukemic immune microenvironment by PPARA promotes leukemia maintenance.
