CITE-seq of peripheral blood and cerebrospinal fluid immune cells in multiple sclerosis

ABSTRACT: CITE-seq: droplet-based 10x Genomics 5' single-cell gene expression (GEX) with cell-surface-protein antibody-derived tags (ADT, 42-antibody TotalSeq panel) profiling of peripheral blood mononuclear cells (PBMCs) from 4 healthy controls and 12 MS donors (16 donors, each with paired GEX and ADT libraries; 32 libraries).

Single-cell CITE-seq profiling of human bone marrow B cells with IgD and IgM antibody-derived tags

Project description:We performed single-cell RNA sequencing with cellular indexing of transcriptomes and epitopes by sequencing (CITE-seq) on human bone marrow samples to characterize B cell populations. Cells were profiled using the 10x Genomics Chromium platform with simultaneous measurement of gene expression and antibody-derived tags (ADT), including IgD and IgM surface markers. This dataset enables integrated analysis of transcriptomic and protein-level features to resolve B cell developmental and functional states within the bone marrow microenvironment.

Single-cell RNA-seq and CITE-seq of autochthonous KP and KPN mouse tumors

Project description:Colorectal cancers are complex ecosystems, with interactions between the cancer epithelium and the tumor microenvironment (TME) shaping disease progression. Cancer-associated fibroblasts are key TME components, influencing epithelial plasticity and immune cell infiltration. In this study, we collected autochthonous tumours from KP (villinCreER KrasG12D/+ Trp53fl/fl) and KPN (villinCreER KrasG12D/+ Trp53fl/fl Rosa26N1icd/+) mice, colorectal cancer models that develop invasive tumours and metastasise to the liver with high penetrance and short latency. We aimed to characterise the cellular composition of these tumours, focusing on shifts in different cell compartments, particularly fibroblast phenotypes. Dissociated single cells were enriched for fibroblasts by fluorescence-activated cell sorting based on negative expression of Epcam and Cd45 (Double negative, DN). Single-cell RNA sequencing and CITE-seq were performed. CITE-seq staining used the TotalSeq™-C Mouse Universal Cocktail V1.0 (BioLegend), and cell hashing was performed using TotalSeq™-C0308 anti-mouse Hashtag 8 (Barcode: TATAGAACGCCAGGC) and TotalSeq™-C0314 anti-mouse Hashtag 14 (Barcode: CTTTCGCCAACTCTG).

Single cell RNA and CITE sequencing of cells from synovial tissue biopsies of healthy donors, and Rheumatoid Arthritis (RA) patients with active disease or sustained clinical remission

Project description:The dataset includes the raw FASTQ files generated from the 10x Genomics Single Cell 3’ v3.1 experiments. For samples processed with TotalSeq Hashtag reagents, the corresponding hashtag oligonucleotide and condition annotations are provided as separate .csv files. The processed matrices contain filtered readcounts for each cell barcode and, where multiplexing was used, the demultiplexed sample assignments derived from the hashtag data as .csv files. Synovial biopsies were taken using 14G Precisa Needle (HS Hospital Service, Italy) in ultrasound-guided protocol, and digested as described previously (Alivernini et al, 2020). Live CD45+ cells from the synovial tissue (ST) of healthy donors (n=3), patients with active RA (n=5) and patients in sustained remission (n=2) were sorted for single cell RNA (scRNA) or CITE (scCITE) sequencing using the 10x Genomics platform. Maximum 20,000 immune cells from tissue were sorted into Protein LoBind 1.5 ml Eppendorf tube containing 300 μl of RPMI media with 10% of FSC. Cells were loaded onto a Chromium Controller (10X Genomics) for single-cell partitioning, followed by library preparation using Single-Cell 3’ Reagent Kits v3.1. For 3 healthy ST and 4 ST from active RA (Figure S1), Totalseq Hashtag were used (Biolegend #394601, #394603, #394605, #394607, #394609) to combine 2 samples per run, and TotalSeq™-A Human Universal Cocktail (V1.0) was used to collect protein expression (CITEseq) data together with transcriptome data. Single-cell libraries were sequenced on the Illumina HiSeq 4000 system to a minimum depth of 50k reads/cell.

Comprehensive Benchmarking of CITE-seq versus DOGMA-seq Single Cell Multimodal Omics

Project description:The recently developed transcription, epitopes, and chromatin accessibility by sequencing (TEA-seq) and similar DOGMA-seq single-cell trimodal omics assays provide unprecedented opportunities for understanding cell biology, but independent optimization, benchmarking and evaluation are lacking. We explored the utility, pros and cons of DOGMA-seq compared to the bimodal cellular indexing of transcriptomes and epitopes by sequencing (CITE-seq) assay in activated and stimulated human peripheral blood T cells. We identified an optimal incubation time and concentration of digitonin (DIG) for cell permeabilization and found that single-cell trimodal omics measurements after DIG permeabilization were generally better than after an alternative “low-loss lysis” (LLL) permeabilization condition. Next, we found that DOGMA-seq with optimized DIG permeabilization and its ATAC library provides more information, even though its mRNA and cell surface protein antibody-derived tag (ADT) libraries have slightly inferior quality, compared to CITE-seq. Finally, we recognized the additional value of DOGMA-seq for studying lineage-specific T helper cells.

Taz protects aged hematopoietic stem cells from exhaustion [CITE-seq]

Project description:We report here the analysis of young and aged hematopoietic stem and progenitor cells (HSPCs) by transcriptional profiling (bulk RNA-Seq, CITE-Seq) and chromatin profiling (ATAC-Seq, scATAC-Seq). We use here a Clca3a1 as a surface marker to further fractionate HSPCs. HSPCs were sorted by flow cytometry. During the staining procedure for flow cytometry, the antibody cocktail also included antibodies labelled with oligos (antibody-derived tags =ADTs) which can later be analyzed by the 10x Chromium controller.

Single cell analyses and machine learning define hematopoietic progenitor and HSC-like cells derived from human PSCs

Project description:This dataset contains single cell RNAseq and CITE-seq of human hematopoietic progenitors differentiated in vitro from hiPSCs. We provide processed files corresponding to counts and metadata for the RNA-seq and the CITE-seq. For the RNA-seq dataset suspension CD235a-CD43+live cells collected at day 13 of differentiation were analysed. For the CITE-seq dataset, suspension CD235a-live cells and adherent CD31+ and CD31- were analysed. ADT tags for membrane markers are also contained in the dataset. Single-cell CITE-seq of peritoneal exudate cells from C57BL/6J mice during acute Toxoplasma gondii infection

Project description:C57BL/6J mice were infected intraperitoneally with 20 cysts of Toxoplasma gondii. Peritoneal exudate cells were harvested on day 5 post-infection and profiled by single-cell CITE-seq (10x Genomics) using the BioLegend TotalSeq-B Mouse Universal Cocktail v1.0 to jointly measure transcriptome and cell-surface protein expression. This dataset was used to characterize T-bet (Tbx21) expression across myeloid populations during acute toxoplasmosis.

Comparison of different hashing methods on human PBMCs and primary mice tissues

Project description:the aim 1 was to evaluate hashing (sample multiplexing) accuracy of TotalSeq-B antibodies and CellPlex (a multiplexing solution from 10x Genomics) on 2 pools of PBMCs from 3 different donors. Thus the genetic difference between donors was used as a ground truth for sample demultiplexing based on antibody or lipid hashing hashing. the aim 2 was to evaluate TotalSeq antibody and lipid hashing on different mice primary tissues using different hashing protocols.

CIPHER-seq enables low-stress intracellular multimodal profiling of immune activation

Project description:This study introduces CIPHER-seq, an optimized intracellular CITE-seq workflow that minimizes fixation-induced cellular stress while enabling simultaneous measurement of intracellular proteins and transcriptomes in the same cell. Peripheral blood mononuclear cells (PBMCs) were processed using either CIPHER-seq or a commercial intracellular protocol (Proteintech) under unstimulated or PMA/ionomycin-stimulated conditions. Single-cell RNA and antibody-derived tag (ADT) libraries were generated using 10x Genomics Flex chemistry. The dataset enables benchmarking of intracellular chemistries, assessment of RNA–protein concordance, and characterization of cytokine-driven immune activation at single-cell resolution.

Single-cell transcriptome and T cell receptor profiling of the tuberculin skin test

Project description:We undertook single cell RNA, TCR and antibody-derived tag (ADT) sequencing of human skin suction blisters induced at the site of of the tuberculin skin test on day 2. This submission comprises data from 31 individuals (9 male, 22 female) with immunological memory to mycobacterial antigens. TotalSeq-C Human Universal Cocktail v1 (BioLegend) was used to tag 130 cell surface proteins. Data were acquired with 10X Genomics technology. Following quality control filtering, the integrated dataset contained 63881 cells, with concurrent TCR sequencing data for 37413 cells.
