Single-cell transcriptomic atlas of normal canine thymus for developmental mapping of canine lymphoma/leukemia

ABSTRACT: These data were generated as part of the study, “Transcriptomic Classification and Developmental Mapping of Canine Acute Leukemia Reveal Distinct Myeloid and Lymphoid Subgroups.” Single-cell RNA sequencing was performed on thymic cells from three healthy dogs to establish normal T-lineage developmental reference populations for comparison with canine acute leukemia transcriptional profiles.

Project description:Canine acute leukemias are biologically heterogeneous hematopoietic malignancies whose molecular features remain incompletely defined. We performed bulk RNA sequencing of peripheral blood leukocytes from 110 dogs with acute leukemia together with 10 immunophenotypically normal peripheral blood controls and 5 immunophenotypically normal bone marrow controls. The study was designed to define transcriptional programs associated with canine acute leukemia, resolve myeloid- and lymphoid-associated molecular subgroups, compare leukemia profiles with normal hematopoietic reference populations, and evaluate conserved developmental and leukemogenic programs relevant to comparative leukemia biology.

Transcriptional changes in demyelinating canine distemper virus encephalitis

Project description:Canine distemper virus (CDV)-induced demyelinating leukoencephalitis (CDV-DL) in dogs is a translational animal model for human demyelinating diseases such as multiple sclerosis. The aim of this study was to perform an assumption-free microarray analysis of gene expression in different subgroups of CDV-DL as compared to normal controls. Dogs were classified into normal controls (group 1), acute CDV-DL lesions with CDV within the brain but without demyelination and inflammation (group 2), subacute lesions with demyelination but without inflammation (group 3), and subacute to chronic lesions with demyelination and inflammation (group 4).

Gene Transcription Abnormalities in Canine Atopic Dermatitis

Project description:Canine atopic dermatitis (AD) is clinically similar to human AD, implicating it as a useful model of human eosinophilic allergic disease. To identify cutaneous gene transcription changes in relatively early inflammation of canine AD, microarrays were used to monitor transcription in normal skin (n=13) and in acute lesional AD (ALAD) and nearby visibly nonlesional AD (NLAD) skin (n=13) from dogs. Scanning the putative abnormally-transcribed genes, several potentially relevant genes, some abnormally transcribed in both NLAD and ALAD (e.g. IL6, NFAM1, MSRA, and SYK), were observed. Comparison for abnormally-transcribed genes common to two related human diseases, human AD and asthmatic chronic rhinosinusitis with nasal polyps (aCRSwNP), further identified genes or gene sets likely relevant to eosinophilic allergic inflammation. These included 1) genes associated with alternatively-activated monocyte-derived cells, including members of the monocyte chemotactic protein (MCP) gene cluster, 2) members of the IL1 family gene cluster, 3) eosinophil-associated seven transmembrane receptor EMR1 and EMR3 genes, 4) interferon-inducible genes, and 5) keratin genes associated with hair and nail formation. Overall, numerous abnormally-transcribed genes were observed only in canine AD; however, many others are common to related human eosinophilic allergic diseases and represent therapeutic targets testable in dogs with AD. Total RNA from skin biopsy specimens from 13 Healthy (i.e. Normal) dogs were compared to total RNA from acute lesional skin biopsy specimens (i.e. ALAD) and nearby visibly nonlesional skin biopsy specimens (i.e. NLAD) from 13 dogs with atopic dermatitis.

The DoGA Consortium Atlas of Canine Enhancers and Promoters Across Tissues and Development

Project description:The domestic dog is a powerful genetic model for complex traits, disease and behaviours relevant to human biology, yet the canine genome still lacks a systematic transcription-defined atlas of regulatory elements. Existing resources have improved annotation but largely infer regulatory activity from chromatin features rather than directly mapping transcription initiation at promoters and enhancers. Here, we address this gap using 114 CAGE-seq libraries spanning 56 tissues and developmental stages from 9 dogs. We identify 68,446 promoters and 46,661 active enhancers, and define their tissue-enriched activity across the canine body. Among comprehensive enhancer and promoter sets, 9,787 are classified as robust enhancers and 27,341 as robust promoters, thus indicating a subset with high confidence. Our results and data resources will facilitate additional future community efforts for gene discovery in disease, morphology, and behavior and improve the suitability of the dog as a model organism for human physiology and human diseases.
