Single-cell RNA sequencing of wild-type and knockout mouse samples

ABSTRACT: This study compares single-cell transcriptomes from wild-type and Dusp2-/- mouse PBMCs samples after VSV infection using the 10x Genomics single-cell 3' gene-expression platform. One WT library and one KO library were generated, and each library was sequenced in two technical runs.

Comparative analysis of single-cell RNA sequencing methods with and without sample multiplexing

Project description:Single-cell RNA sequencing (scRNA-seq) has emerged as a powerful technique for investigating biological heterogeneity at the single-cell level in human systems and model organisms. Recent advances in scRNA-seq have enabled the pooling of cells from multiple samples into single libraries, thereby increasing sample throughput while reducing technical batch effects, library preparation time, and the overall cost. However, a comparative analysis of scRNA-seq methods with and without sample multiplexing is lacking. In this study, we benchmarked methods from two representative platforms: Parse Biosciences (Parse; with sample multiplexing) and 10X Genomics (10x; without sample multiplexing). By using peripheral blood mononuclear cells (PBMCs) obtained from two healthy individuals, we demonstrate that demultiplexed scRNA-seq data obtained from Parse showed similar cell type frequencies compared to 10X data where samples are not multiplexed. Despite a relatively lower library and cell capture efficiencies, Parse can detect rare cell types (e.g., plasmablasts and dendritic cells) which is likely due to its relatively higher sensitivity in gene detection. Moreover, comparative analysis of transcript quantification between the two platforms revealed platform-specific distributions of gene length and GC content. These results offer guidance for researchers in designing high-throughput scRNA-seq studies.

Transcriptome profiling of the mouse suprachiasmatic nucleus at single cell resolution

Project description:Circadian rhythms are governed by the hypothalamic suprachiasmatic nucleus (SCN) which consists of ca. 20,000 cellular oscillators bound together in a powerful time-keeping network. The goal of this study was to characterise its component cells and network structure by conducting single-cell sequencing of SCN organotypic slices. scRNASeq libraries were prepared using 10x Genomics Chromium Single Cell 3’ Library and Gel Bead v2 kit. SCN cells, diluted in 0.04% BSA-nuclease-free water, reverse transcription master mix and partitioning oil, were loaded on a ChromiumTM Single Cell A Chip and run on the Chromium Controller to obtain at target cell recovery rate of 8,000 cells. Final libraries were sequenced on one flow cell of an Illumina HiSeq 4000 with a read length of 26bp for read 1 (cell barcode and unique molecule identifier and sample barcode) and 98bp for read 2 (RNA read) to yield approximately 340 million reads per sample. We sequenced 13,324 cells from 52 SCN slices at circadian time 7.5 (mid-day) over three independent sequencing runs, and 16,996 cells from 36 SCN slices at circadian time 15.5 (mid-night) over two independent sequencing runs.

Single-cell V(D)J-seq of CD3+ and CD19+ lymphocytes from PBMCs of COVID-19 patients

Project description:We selected COVID-19 positive individuals, their direct contacts, and unmatched controls. CD3+ and CD19+ cells were sorted from PBMCs and they were analyzed for surface expression, 5' gene expression, and TCR/BCR profiling at single-cell resolution. For each group, three samples were pooled using Biolegend hashtag antibodies (TotalSeq™-C C0251, TotalSeq™-C C0252, and TotalSeq™-C C0253 ) and multiple runs were performed per library. The raw data for each run will be provided upon request.

Longitudinal Single-Cell Transcriptomic Profiling of the Peripheral Immune Response in Ischaemic Stroke

Project description:This dataset consists of single-cell RNA sequencing (scRNA-seq) data derived from Peripheral Blood Mononuclear Cells (PBMCs) of two ischaemic stroke patients (P66 and P79). The study follows a longitudinal design to identify temporal changes in the systemic immune response, with samples collected at two timepoints: the acute in-patient stage (V1) and at 6-9 months follow-up (V3). Here, four samples (P66_V1, P66_V3, P79_V1, P79_V3) were multiplexed using the 10x Genomics CellPlex protocol and processed as a single pool. Approximately 33,000 cells were loaded onto a 10x Chromium Controller using the Chromium Next GEM Single Cell 5' Reagent Kit. This specific library represents the Gene Expression (GEX) portion of a multi-modal immune profiling experiment. The primary objective of this study was to assess the dynamics of the circulating immune compartment following ischaemic stroke.

Project description:We collected a timecourse scRNA-seq dataset from wildtype C. elegans larvae, using ubiquitous flurophores to FACS sort cells in order to collect as many tissues as possible. The data deposited were collected from one single experiment with pools A,B,C representing different 10X runs for a given sample. The overall goal of the experiment was to identify the tissues in which oscillating gene expression occurs, and to understand tissue-specific differences in oscillatory output. We were able to identify 18 different tissues, 7 of which show clear oscillatory expression patterns.
