An Intra-BET Epigenetic Mechanism Driven by BRD4 Controls Pancreatic α-cell Expansion [CUT&Tag]

ABSTRACT: This study aims to identify downstream targets of the BRD4 pathway in human glucagonoma samples and αTC1 cells using CUT&Tag (Cleavage Under Targets and Tagmentation) assays. CUT&Tag was performed to profile BRD4 binding sites at the genome-wide level, providing insights into the transcriptional regulatory mechanisms mediated by BRD4 in pancreatic α-cell lineage.

Project description:To determine whether BRD4 directly regulates chromaffin-cell identity genes at the chromatin level, we performed CUT&Tag (Cleavage Under Targets and Tagmentation) using a BRD4-specific antibody in PC12 cells, in parallel with chromatin immunoprecipitation (ChIP). This approach allowed genome-wide mapping of BRD4 occupancy. Our CUT&Tag and ChIP analyses revealed that BRD4 directly occupies the regulatory regions of key chromaffin-cell genes, including TH, CHGB, and PHOX2A. These findings demonstrate that BRD4 acts as a direct transcriptional regulator of genes essential for chromaffin-cell identity and catecholamine biosynthesis, providing a mechanistic basis for its role in maintaining chromaffin-cell function and pheochromocytoma progression.

Project description:We performed the cleavage under targets and tagmentation (Cut & tag) assay followed by sequencing enriched DNA fragments to reveal the direct downstream targets of Pbx1. Firstly, we overexpressed Pbx1b with Pbx1b-IRES-GFP retrovirus in murine peripheral B cells to ensure the yields of DNA fragments. CUT & tag libraries were generated following instructions of the manufacturer’s protocol (Vazyme; cat TD901-01) and the Pbx1 antibody (CST; cat 4342) was used for signal enrichment.

A protocol for high-throughput microplate-based CUT&Tag

Project description:Cleavage Under Targets & Tagmentation (CUT&Tag) is a versatile method for measuring genomic occupancy of chromatin-associated proteins with high sensitivity and specificity. CUT&Tag has low sequencing requirements and is therefore suitable for highly multiplexed experiments, but methods to process samples at throughput without specialized equipment are lacking. Here we present a method for simultaneous parallel processing of 96 CUT&Tag samples in a standard microplate. Plate-CUT&Tag can be carried out in a similar time frame to benchtop CUT&Tag and yields data of comparable quality. We present data from cell culture and patient leukemia samples processed with Plate-CUT&Tag to illustrate its utility in large-scale preclinical and translational studies.

Project description:This study investigates the role of BET family member BRD4 in pancreatic islet organoid differentiation and endocrine cell development. Single-cell RNA sequencing was performed to characterize transcriptomic changes across three experimental systems: (1) human islet organoids following adenovirus-mediated BRD4 overexpression (B4OV) versus control; (2) pancreatic islets from α-cell-specific Brd4 knockout (αKO) mice versus control mice; and (3) stage 5 pancreatic endocrine progenitors following combined BRD4 activation and BRD2 suppression (B2sB4) versus control, after differentiation to stage 6. The dataset enables identification of BRD4-regulated gene expression programs and cellular heterogeneity during pancreatic endocrine differentiation.
