Transcriptome profiling of Erigeron breviscapus seedlings under different light intensity treatments

ABSTRACT: This study investigated the gene expression profiles of Erigeron breviscapus seedlings under five gradient light intensity levels with three biological replicates per group. Total RNA from leaf samples was subjected to mRNA sequencing (RNA-seq) to identify light-responsive genes and regulatory pathways. Raw sequencing reads have been deposited in the National Genomics Data Center (NGDC) Genome Sequence Archive (GSA) under accession number CRA036241. This submission includes processed gene expression count matrix and FPKM matrix.

In vitro expansion of human sperm through nuclear transfer

Project description:We reported a kind of new haploid embryonic stem cell, human haploid androgenetic embryonic stem cell, which kept the sperm characteristic epigenetic modification patterns for imprinting genes. In this study, two human haploid androgenetic embryonic stem cell lines (ha-AGHESC) and two human haploid parthenogenetic embryonic stem cell lines (ha-PGHESC) with somatic control and diploid HESC control, were processed with RNA-sequencing (RNA-seq) and whole genome bisulfite sequencing (WGBS). We showed that the reconstructed semi-clone HESCs were similar to the diploid HESC in transcriptome and the methylome especially related to the known human imprinting genes. The raw data of WGBS and bulk RNA-seq are deposited at Genome Sequence Archive (GSA) of Human with accession number HRA004100.

The transcriptome of 4 h and 8 h post light shift were compared using RNA-seq. The reference transcriptome used was Dt-v10 (GEO accession no. GSE70876) Results and Conclusions: Genes belonging TCA cycle and amino acid syntheses increased later at 8 h, suggesting that they are the rate-limiting in the response to higher light intensity

Analysis of seeds from Aethionema arabicum Turkish (TUR) and Cyprus (CYP) accession in response to light

Project description:The seed germination in response to light shows natural variation in two accessions of Aethionema arabicum (Brassicaceae). One accession from Turkey (TUR) germinates well in darkness and light, while another closely related accession from Cyprus (CYP) germinates only in the dark. To understand the transcriptional differences between the two accession, we performed RNA-seq analysis from imbibed seeds, which were kept either in darkness or under light for 23 hours. Results provide the first transcriptional comparison from light-neutral (TUR) and light-sensivite (CYP) seeds kept in darkness or exposed to light.

Single-cell RNA sequencing of CD45+ immune cells across primary tumor, sentinel tumor-draining lymph node, and axillary lymph node in treatment-naive triple-negative breast cancer

Project description:Regional lymph node metastasis critically influences distant metastatic progression, anti-tumor immunity, and patient prognosis in triple-negative breast cancer (TNBC). In this study, fresh surgically resected specimens from treatment-naive TNBC patients were collected and CD45+ immune cells were isolated for single-cell RNA sequencing to characterize immune remodeling across matched primary tumors, sentinel tumor-draining lymph nodes (S-TDLNs), and secondary axillary lymph nodes (ALNs). The overall project integrated scRNA-seq with imaging mass cytometry, Visium and Xenium spatial transcriptomics, and multiplex immunofluorescence. This GEO submission contains processed scRNA-seq expression matrices and associated metadata only. Raw sequencing data have been deposited previously in in the Genome Sequence Archive (GSA) for human data, and the GSA ID is HRA010347.
