Transcriptomic comparison of colorectal cancer biopsies and human iPSC-derived intestinal organoids

ABSTRACT: This bulk RNA-seq study compares primary colorectal cancer and metastatic colorectal cancer biopsy samples, adjacent normal colorectal tissue, and human iPSC-derived intestinal organoids. The dataset supports analysis of transcriptional differences in epithelial lineage identity, inflammatory and stromal remodeling, extracellular matrix organization, metabolic adaptation, and tissue-level regulatory programs.

Phosphoproteomics scaled-down to tumor biopsy level. Part 2: biopsies

Project description:Mass spectrometry-based phosphoproteomics of tumor tissue or cell line lysates provides insight in aberrantly activated signaling pathways and potential drug targets. For improved understanding of the individual patient’s tumor biology, analysis of the phosphoproteome should be feasible and reproducible using tumor needle biopsies. We hereto scaled down a pTyr-phosphopeptide enrichment protocol to biopsy-level protein input and show its performance using colorectal cancer (CRC) cell line and needle biopsies from patients. In this study, the feasibility of label-free pTyr-phosphoproteomics at the biopsy level is demonstrated. Unsupervised cluster analysis shows that this approach can identify patient-specific profiles, which will improve our understanding of individual tumor biology and may enable future pTyr-phosphoproteomics-based TKI treatment selection.

Fate-mapping within human iPSC-derived kidney organoids reveals conserved mammalian nephron progenitor lineage relationships.

Project description:Early human kidney development is poorly documented due to tissue inaccessibility and a lack of genetic tractability. Here we combine reprogramming, CRISPR/Cas9 gene-editing and organoid technologies to study the nephron lineage in a human context. We confirm the presence of a SIX2+ population in early kidney organoids with a transcriptional profile akin to human fetal nephron progenitors. Using lineage-tracing analyses, we show that SIX2-expressing cells contribute to nephron formation but not to the putative collecting duct epithelium. Labeling of SIX2+ cells at various time-points during organoid differentiation revealed a markedly reduced capacity for these cells to contribute to nephron formation over time. This suggests human kidney organoids lack a true nephron progenitor niche, as the developing kidney does in vivo, capable of both self-renewal and ongoing nephrogeneis. Nonetheless, human iPSC-derived kidney tissue maintains previously identified lineage relationships, which supports the utility of in vitro organoid models for interrogating the molecular and cellular basis of early human development.

Human iPSC-Derived Fallopian Tube Organoids with BRCA1 Mutation Recapitulate Early Stage Carcinogenesis

Project description:We generate induced pluripotent stem cells (iPSCs) from healthy individuals and young ovarian cancer patients with germline pathogenic BRCA1 mutations. We then differentiate them into a human iPSC-derived fallopian tube organoid model. We recapitulated BRCA1 mutant ovarian carcinogenesis in vitro and showed tumors in vivo. Using the IPSC derived fallopian tube organoid model, we identify a unique transcriptional profile associated with BRCA1 mutation similar to the ovarian cancer profile.

Single-Cell RNA Sequencing of TGF-Treated Human iPSC-Derived Skin Organoids

Project description:Human iPSC-derived skin organoids provide a powerful model for studying skin development and disease. Here, we investigated the effects of TGF-β treatment on human iPSC-derived skin organoids using single-cell RNA sequencing (scRNA-seq). Transcriptomic analysis identified diverse cellular populations, including keratinocytes and fibroblast-like cells, and revealed significant TGF-β-induced changes in cell states and gene expression. TGF-β treatment upregulated profibrotic and extracellular matrix-associated genes and activated pathways related to tissue remodeling and epithelial–mesenchymal transition. These findings demonstrate that iPSC-derived skin organoids recapitulate key features of TGF-β-mediated skin remodeling and provide a useful platform for studying fibrosis and cellular heterogeneity at single-cell resolution.

Cryobiopsy: A Breakthrough Strategy for Clinical Utilization of Lung Cancer Organoids

Project description:The biggest problem with lung cancer organoid (LCO) is that most lung cancer organoids are derived from surgical specimens of early-stage lung cancer patients. In fact, patients who initially need chemotherapy are patients with advanced lung cancer who cannot undergo a surgery. So, making lung organoids from biopsy specimens successfully is an urgent task. The success rate of culturing LCO from biopsy tissues is very low because conventional lung biopsies such as transthoracic needle biopsy and forcep biopsy only get a small amount of lung tissue. The possibility of critical complications such as bleeding and pneumothorax makes it difficult to obtain enough specimens. Overgrowth of normal lung cells in late passages is also a critical problem in LCO and optimized culture conditions for LCO remain to be identified. To overcome the hurdles of lung cancer organoid, we made LCOs from cryobiopsy specimens of all stages of lung cancer patients. Transbronchial cryobiopsy can obtain over 10 times greater volume of tissue compared to bronchoscopic forceps biopsy and it can be applied to even peripheral lesions with radial endobronchial ultrasonography. The success rate of LCO culture was also markedly improved and recapitulated the characteristics of primary tumors. LCOs derived from cryobiopsy specimens can overcome the critical limitations of present lung cancer organoids. We expect that cryobiopsy will be a breakthrough strategy of clinical application of LCO in all stages of lung cancer.

Patient-iPSC-derived kidney organoids show functional validation of a ciliopathic renal phenotype

Project description:Purpose: A proof of concept study examining the disease modelling capabilities of patient iPSC derived kidney organoids. Methods: A proband was diagnosed by genome sequencing with compound heterozygous IFT140 mutations. A one-step reprogramming/gene-editing protocol of proband fibroblasts was used to derive both uncorrected patient and isogenic gene-corrected induced pluripotent stem cells (iPSC) which were differentiated to kidney organoids. Organoids were examined by immunofluorescence. Additionally, epithelial cells magnetically sorted from whole kidney organoids underwent transcriptional profiling and spheroid culture. Results: Differential expression analysis of organoid epithelial cell fractions demonstrated apicobasal polarity, cell-cell junction and dynein motor assembly downregulation in patient organoids. Defective ciliary morphology and spheroid culture were rescued in gene corrected organoids. Conclusions: This study validates patient iPSC-derived kidney organoids as a novel, faithful and patient-specific model to further the study of inherited renal disease in regenerated, human, in vitro tissue.

Investigative needle core biopsies support multimodal deep-data generation in glioblastoma

Project description:Glioblastoma (GBM) is a primary brain cancer with an abysmal prognosis with few effective therapies. The ability to investigate the tumor microenvironment before and during treatment would greatly enhance both our understanding of disease response and progression, as well as the delivery and impact of therapeutics. Stereotactic biopsies are a routine surgical procedure performed primarily for diagnostic histopathologic purposes. The adaptation of stereotactic biopsy tissue for complex and integrated investigative multi-modal molecular analyses (‘Multi-omics”) in the context of GBM regional heterogeneity is not routinely performed, Most of the tissue is consumed with standard of care clinical testing and the amount and quality of remaining cells, particularly in the context of recurrent GBMs that have failed previous treatments, has not previously been shown to be amenable to complex analyses. Here we performed highly resolved multi-modal analysis methods including single cell RNA sequencing, spatial-transcriptomics, metabolomics, proteomics, phosphoproteomics, T-cell clonal analysis, and immunopeptidomics on needle biopsy cores obtained from a single patient during the same procedure. In a second patient, we analyzed multi-regional core biopsies to decipher spatially associated tissue and genomic variance. Finally in a separate cohort of patients we investigated the utility of stereotactic biopsies as a method for generating patient derived xenograft models. Dataset integration across modalities showed good correspondence between spatial modalities and revealed tumor and immune cell associated metabolic profiles and cell signalling pathways. In conclusion, stereotactic needle biopsy cores are of sufficient quality for the purposes of investigative biopsy and can generate multi-omics data, providing data rich insight into a patient’s disease to interrogate the tumor immune microenvironment.
