IcSHAPE profiling of Ebola virus RNA secondary structures in Huh7.5.1 and Vero E6 cells

ABSTRACT: Genome-wide icSHAPE profiling was performed to determine the secondary structures of Ebola virus RNA in intracellular and extracellular environments, in Huh7.5.1 human hepatocyte-derived cells and Vero E6 monkey kidney cells, defining the structural landscape of the viral genome. By integrating RNA structural data with covariation analysis, evolutionarily conserved RNA structural elements with potential regulatory functions were identified. SMRTnet was used to screen candidate small molecules targeting these structures, and MuSIC was used to predict interacting RNA-binding proteins. This integrated strategy helps uncover functional RNA elements and their regulatory networks, providing a foundation for the development of RNA-targeted therapeutic strategies against Ebola virus infection. Raw sequencing data have also been archived at the Genome Sequence Archive of the China National Center for Bioinformation, under BioProject PRJCA074507 (Huh7.5.1 dataset: HRA021191).
