Spatial Transcriptomics Reveals Region-Specific Host Responses in Amoebic Gill Disease of Atlantic Salmon
Ontology highlight
ABSTRACT: Gill tissue was collected from four Atlantic salmon (Salmo salar) naturally infected with Neoparamoeba perurans during a marine trial at the Marine Institute's Lehanagh Pool Marine Research Site (Bertraghboy Bay, Ireland). AGD status was confirmed by macroscopic gill scoring (gill scores 4, 3, 1 and 1 for fish A-D) and by qPCR of gill swabs for amoeba load. The four samples with the highest morphological integrity and RNA Integrity Number were selected from a larger set of cryopreserved gills. For each fish, one 10 um cryosection was placed on a Visium Tissue Optimization slide to determine permeabilisation time (not sequenced), and two further sections were placed on two separate Visium Spatial Gene Expression slides (V13U19294 and V13U19334; capture areas A-D = fish A-D) as technical replicates, giving 8 libraries in total. Each library was sequenced across multiple Illumina NovaSeq X Plus lanes. No uninfected control gills were included, so the dataset describes the anatomical and immunological organisation of AGD-affected gills.
