Gene expression profiling of Barrett’s esophageal tissues and esophageal adenocarcinoma specimens

Project description:Specimens were collected from esophageal adenocarcinoma patients undergoing esophagectomy for adenocarcinoma at the University of Michigan Health System between 1991 and 2004. Written consent was obtained from each patient according to the approval and guidelines of the University of Michigan institutional review board. Patients receiving treatment with chemotherapy and/or radiotherapy prior to surgery were excluded. Tissue samples were fresh-frozen in liquid nitrogen and stored at −80 °C until use. Cellularity of metaplastic, dysplastic, and tumor samples were assured to be greater than 70% before sample RNA was isolated. RNA from 31 Barrett’s and 15 adenocarcinoma samples was extracted and processed for hybridization on Affymetrix HG-U133A microarrays.

In-depth serum proteomics of hospitalized COVID-19 patients and PCR-negative healthy controls with HiRIEF LC-MS/MS

Project description:We performed in-depth MS-based plasma-proteome profiling in 20 hospitalised patients with COVID-19 and 7 healthy controls (PCR- and sero-negative for SARS-CoV-2) by high-resolution isoelectric focusing (HiRIEF) coupled with liquid chromatography and mass-spectrometry (LC-MS/MS). The SARS‐CoV‐2 PCR‐confirmed patients from Karolinska University Hospital in Stockholm, Sweden, were included in the study in April 2020. Data from the cohort and methodology of clinical and immunological assays has been previously described in detail elsewhere (Varnaitė et al., 2020). The study was approved by the Regional Ethical Review Board in Stockholm, Sweden and by the Swedish Ethical Review Authority, and is in accordance with the Declaration of Helsinki. All COVID-19 patients and healthy controls included in this study provided written informed consent. NSD3-NUT Fusion Oncoprotein in NUT Midline Carcinoma identified in 1221 patient-derived cell line by RNA-seq

Project description:Discarded live tumor tissue from a metastatic focus in the patient’s lung was collected under institutional review board approval through the NUT midline carcinoma registry (www.NMCRegistry.org). From this tissue the first known NUT-variant cell line, 1221, was established. To determine the putative partner gene to NUT, we performed comprehensive RNA-sequencing on RNA purified from 1221. We identified an in-frame transcript fusing the 5’ coding sequence of NSD3 (exons 1-7) to exons 2-7 of NUT. Expression of the NSD3-NUT fusion oncoprotein was verified by immunobloting with an antibody to NUT, revealing an approximately 200kDa band that is similar in size to BRD3-NUT, but smaller than BRD4-NUT

miRNA profiles of tonsilar B and T lymphocytes

Project description:miRNA profiling of human tonsilar B lymphocytes (naïve B cells, centroblasts and memory B cells) and tonsilar T cells, analyzing the 470 human miRNAs present in miRBase V9.1. B cell subpopulations and T cells were purified using specific antibodies, magnetic beads and the AutoMACS system (Miltenyi Biotec) from reactive tonsils obtained from routine tonsilectomies. Informed consents and the Institutional Review Board approval were obtained. Total RNA was extracted from cell pellets using the mirVana™ miRNA Isolation Kit (Ambion), and sent to LC Sciences facility for microarray hybridization using microfluidics technology. FirstChoice® Human Skeletal Muscle Total RNA (Ambion) was used as common reference for all hybridizations. Background substracted and normalized data from each channel was used to calculate log ratios sample/reference. Keywords: miRNA profiling
