Project description:To be a successful pathogen, S. aureus has to adapt its metabolism to the typically oxygen- and glucose-limited environment of the host. Under fermenting conditions and in the presence of glucose S. aureus uses glycolysis in order to generate ATP via substrate level phosphorylation and mainly lactic acid fermentation to maintain redox balance by oxidizing NADH equivalents. However, it is unclear how S. aureus proceeds under anoxic conditions when also glucose is limited, likely representing the bona-fide situation in the host. Using a combination of proteome, transcription and metabolome analyses, we show that in the absence of glucose and oxygen, pyruvate as being a model metabolite for a non-glycolytic carbon source is channeled towards the production of acetyl-CoA (AcCoA) in a pyruvate formate-lyase (PflB)-dependent reaction to produce ATP and acetate. This process critically depends on inactivation of the catabolite control protein A (CcpA), leading to upregulation of pflB transcription. Thus, we describe a switch prioritizing acetate over lactate fermentation when glucose is absent. Under these conditions also ethanol production via the alcohol dehydrogenases AdhE and Adh1 is repressed in order to prevent wasteful consumption of AcCoA. Taken together, our study provides insights into the metabolic framework underlying the adaption of S. aureus to adverse host conditions.

Project description:Adaptation to altered osmotic conditions is a fundamental property of living cells and has been studied in particular detail in the yeast Saccharomyces cerevisiae. Yeast cells accumulate glycerol as compatible solute, controlled at different levels by the High Osmolarity Glycerol (HOG) response pathway. Up to now, essentially all osmostress studies in yeast have been performed with glucose as carbon and energy source, which is metabolised by glycolysis with glycerol is as a normal by-product. Here we investigated the response of yeast to osmotic stress when yeast is respiring ethanol as carbon and energy source. Remarkably, yeast cells do not accumulate glycerol under these conditions and it appears that trehalose may partly take over the role as compatible solute. The HOG pathway is activated in very much the same way as in during growth on glucose medium and is also required for osmotic adaptation. Slower volume recovery was observed in ethanol-grown cells as compared to glucose-grown cells. Dependence on key regulators as well as the global gene expression profile were similar in many ways to those previously observed in glucose-grown cells. However, there are indications that cells re-arrange redox-metabolism when respiration is hampered under osmostress, a feature that could not be observed in glucose-grown cells.

Project description:We applied RNA-Seq analysis to investigate the involvement of the DNA damage response kinase Rad53 and core histones in the transcriptional response to a carbon source switch from 2% glucose to 3% ethanol. Cells were cultured in synthetic complete medium with 2% glucose and switched to 3% ethanol. Samples were collleted in log phase in glucose, 1 hour after the switch (acute response) or 20 hours after the switch (adaptation). The data show that subtelomeric genes are repressed in sml1 rad53 mutants irrespective of the carbon source, in a histone-dependent manner. The data further show that Rad53 is not involved in the global carbon source switch response, but specifically in the expression of switch-inducible subtelomeric genes.

Project description:From McDonnell et. al. Cell Reports 2016: Cells integrate nutrient sensing and metabolism to coordinate proper cellular responses to a particular nutrient source. For example, glucose drives a gene expression program characterized by activating genes involved in its metabolism, in part, by increasing glucose-derived histone acetylation. Here, we find that lipid-derived acetyl-CoA is a major source of carbon for histone acetylation. Using 13C-carbon tracing combined with acetyl-proteomics, we show that up to 90% of acetylation on certain histone lysines can be derived from fatty acid carbon, even in the presence of excess glucose. By repressing both glucose and glutamine metabolism, fatty acid oxidation reprograms cellular metabolism leading to increased lipid-derived acetyl-CoA. Gene expression profiling of octanoate-treated hepatocytes shows a pattern of upregulated lipid metabolic genes, demonstrating a specific transcriptional response to lipid. These studies expand the landscape of nutrient sensing and uncover how lipids and metabolism are integrated by epigenetic events that control gene expression.

Project description:The purpose of this study was to examine how Mtb integrates acidic pH and available carbon sources as environmental cues to regulate its metabolism and growth rate. RNA-seq transcriptional profiling of M. tuberculosis growing at acidic or neutral pH, in pyruvate or glycerol, was examined. These studies identified carbon source-dependent and -independent pH-dependent adaptations. Mtb strain CDC1551 was grown in standing T-75 flasks in 40 mL of medium seeded an initial OD of 0.1. We examined medium in four conditions pH 7.0 10 mM glycerol, pH 5.7 10 mM glycerol, pH 7.0 10 mM pyruvate, pH 5.7 10 mM pyruvate. Following 3 days of incubation at 37C, RNA was isolated from the bacterial cultures and used for RNA-seq.

Project description:Saccharomyces cerevisiae and Schizosaccharomyces pombe are the most commonly studied yeast model systems, yet comparisons of global proteome remodeling between these yeast species are scarce. Here, we profile the proteomes of S. cerevisiae and S. pombe cultured with either glucose or pyruvate as the sole carbon source to define common and distinctive alterations in the protein landscape across species. In addition, we developed an updated streamlined-tandem mass tag (SL-TMT) strategy that substitutes chemical-based precipitation with more versatile bead-based protein aggregation method (SP3) prior to enzymatic digestion and TMT labeling. Our new workflow, SL-SP3-TMT, allowed for near-complete proteome profiles in a single experiment for each species. The data revealed expected alterations in protein abundance, highlighted complete canonical biochemical pathways, and provided insight into previously uncharacterized proteins. The techniques used herein, namely SL-SP3-TMT, can be applied to virtually any experiment aiming to study remodeling of the proteome using a high-throughput, comprehensive, yet streamlined mass spectrometry-based strategy.

Project description:γ-Aminobutyric acid (GABA) is a non-proteinogenic amino acid and widespread in nature from microorganisms to plants and animals. DNA microarray analysis revealed that the transcription of gabTDP was strongly increased in C. glutamicum wild type grown with GABA and urea compared to the same strain cultivated with glucose and urea. Remarkably, the presence of ammonia partially inhibited growth on GABA, and the reasons for it were also investigated in this study.

Studies were conducted in the model filamentous fungi, Aspergillus nidulans¸ under rich growth conditions. PkaA is a known kinase that mediates a wide range of processes including: nutrient sensing, stress responses, regulation of metabolism, as well as development and pathogenicity. Here, fungi were grown in rich media containing glucose. The comparison between the control strain and the deletion mutant transcript levels revealed previously unknown targets, such as the transcription factor CreA, the main repressor responsible for carbon catabolite repression (CCR).
