Expression data of Human Gastric Adenocarcinoma

ABSTRACT: Anatomical staging is a critical, although imperfect, instrument to assess gastric cancer prognosis and define indication for surgery and adjuvant therapy. Despite recent advances, treatment results, as a whole, remain less than satisfactory. Thus, biomarkers are sorely needed to improve risk categorization and define new molecular targets for therapy. We used microarrays to identify genes differentially expressed according to prognosis of the patients.

We used microarrays to identify genes differentially expressed according to prognosis of the patients. A cohort of 15 patients was prospectively identified with a histological diagnosis of gastric adenocarcinoma, submitted to surgery with curative intent. Two prognostic patient groups were defined, according to overall survival (short x long), with a 24 month cut-off. These groups were matched by known prognostic factors: TNM staging, histological subtype (intestinal/diffuse) and gender.

miRNA* loading on Ago2

Project description:In flies, microRNAs (miRNAs) are synthesized as a short imperfect duplex, where the miRNA is paired to another small RNA, dubbed the "miRNA*". Usually, miRNA*s are degraded in the last steps of miRNA maturation, but we found evidence that some of them can be loaded on the Ago2 protein. Small RNAs (18-29 nt) from fly heads (WT, ago2 mutants, dcr-2 homozygous and heterozygous mutants) were sequenced using a Solexa Genome Analyzer instrument. The ago2 cDNA library was loaded twice on the instrument, yielding two technical replicates.

LIN28B underlies the pathogenesis of a subclass of Ewing sarcoma

Project description:Ewing sarcoma (EwS) is associated with poor prognosis despite current multimodal therapy. Targeting of EWS-FLI-1, the fusion protein responsible for its pathogenesis, and its principal downstream targets has not yet produced satisfactory therapeutic options, fuelling the search for alternative approaches. Here, we show that the oncofoetal RNA-binding protein Lin28B regulates the stability of EWS-FLI-1 mRNA in about 10% of EwS. Lin28B depletion in these tumours leads to a decrease in expression of EWS-FLI-1 and its direct transcriptional network, abrogating EwS cell self-renewal and tumorigenicity. Moreover, pharmacological inhibition of Lin28B mimics the effect of Lin28B depletion, suggesting that Lin28B sustains the emergence of a subset of EwS in which it also serves as an effective therapeutic target.

QCMAP Brain proteomics data - QCMAP: An Interactive Web-Tool for Performance Diagnosis and Prediction of LC-MS Systems

Project description:we developed a web-based application (QCMAP) for interactive diagnosis and prediction of the per-formance of LC-MS systems across different biological sample types. Leveraging on a standardized HeLa sample run in Sydney MS core facility, we trained predictive models on a panel of commonly used performance factors to pinpoint the precise conditions to a (un)satisfactory performance in three LC-MS systems. Next, we demonstrated that the learned model can be applied to predict LC-MS system performance for brain samples generated from an independent study. By compiling these predictive models into our web-application, QCMAP allows users to supply their own samples to benchmark the performance of their LC-MS systems and identify key factors for instrument opti-misation.. To demonstrate this, we obtained 10 datasets generated on a QECl instrument from mouse brain samples with different levels of quality.
