Clock rescue in the brain restores 12- and 24- hour rhythms in the liver

Project description:Circadian profiling was performed in mouse livers from three different genotypes/treatments: Wildtype, Clock mutant, and brain-specific Clock rescue. Rescuing Clock specifically in the brain partially rescued robust circadian and harmonic rhythms. Samples were collected every 2 hours for 48 hours from 2-4 mice per time point; samples were pooled and analyzed using Affymetrix Mouse Exon arrays, analyzed at the gene level.

RNA from each individual biological replicate sample was extracted using RNeasy mini kit (Qiagen Cat# 74106) and hybridized on an Affymetrix mouse Gene ST1.0 microarray.

High-throughput high-multiplexed screening for splicing factors

Project description:An arrayed library containing pooled siRNAs targeting 18,480 human genes (Dharmacon, Lafayette, CO) was screened as previously described (Roosing et al., 2015).Briefly, 384-well plates with optical bottom (Greiner Bio-One, Monroe, NC) were spotted with 1 μl of 0.5 μM siRNA. Reverse transfection was next performed using Lipofectamine RNAiMAX at the final siRNA concentration of 10 nM. Culture medium was replaced with DMEM 24 hrs after transfection and cells were incubated for additional 48 hrs before lysis in SDS buffer for downstream analysis. These siRNAs were distributed in 57 plates, and after screen, we pooled 4 bar-coded plates for sequencing per Illumina sequencing lane.

Circadian Liver Gene Expression in Animals on Normal Chow or High Fat Diet

Project description:Circadian and metabolic processes are codependent. This experiment was designed to understand how a high fat diet affects circadian gene expression in the liver. Circadian gene expression in the liver is necessary for energy balance. Animals consuming normal chow or high fat diet (60% kcal from fat) for ten weeks were analyzed for circadian gene expression. Livers were harvested from animals every four hours throughout the circadian cycle.

Post-transcriptional regulation of circadian rhythm by miRNA in mouse liver

Project description:Gene regulatory circuit of circadian rhythm has been well studied at the transcriptional level. However, recent published Nascent-sequencing and proteomic data indicates that post-transcriptional mechanisms play essential roles in modulating temporal gene expression for proper circadian function. miRNAs are 19-25 nucleotides long small RNAs now well-known for their regulatory roles in the development and diseases through post-transcriptional and translational controls in a wide range of species. We systematically analyzed the miRNAs in mouse liver by Agilent microarray. Then by combining our results with the published high-through liver circadian microarray data, we identified nine mouse liver circadian miRNAs. ice were housed under a 12-h light/12-h dark regimen with food and water available ad libitum. ZT0 is defined as the time when the lights are turned on. Two mouse livers were collected every four hours in two consecutive days. Then the two samples for each time point were pooled together. The mouse liver RNAs were extracted according Agilent protocol. miRNA microarrays were manufactured by Agilent Technologies, and each contains probes for 670 mouse and miRNAs. Labeling and hybridization of total RNA were performed according to the manufacturer's protocol with no modification.

Project description:We isolated whole livers from male TDG knockout livers (4-month post tamoxifen injection) and HCC, along with their age matched male control livers. RNA was extracted from the samples as per RNAzol manufacturer guidelines with DNase treatment. RNA was then analyzed by bioanalyzer and subjected to sequencing using the Illumina NextSeq 500 platform.
