mTPP of temperature sensitive proteasome mutants

Project description:Temperature sensitive (TS) missense mutants have been foundational in the characterization essential gene function. However, an unbiased approach for the analysis of the biochemical and biophysical changes in TS missense mutants within the context of their functional proteomes is lacking. We applied mass spectrometry (MS) based thermal proteome profiling (TPP) to investigate the proteome-wide effects of missense mutations in a specific application that we refer to as mutant Thermal Proteome Profiling (mTPP). This study characterized the global changes in mRNA abundance, protein abundance, and protein thermal stability as a result of missense mutants within two subunits of the yeast ubiquitin-proteasome system. Global protein abundance measurements and RNA sequencing data resulted in a large number of possible candidates that could be causing the phenotypic changes observed in the mutant strains. The additional information gained from mTPP along with complementary proteomic and transcriptomic experiments allows for multiomic intersection analysis that may reveal interesting regulatory categories to pursue in follow-up mechanistic experiments.

Transcription profiling of yeast Rap1 and Abf1 DNA-binding temperature sensitive mutants and wild type controls

Project description:Abf1 and Rap1 are General Regulatory Factors that contribute to transcriptional activation of a large number of genes, as well as to replication, silencing, and telomere structure in yeast. In spite of their widespread roles in transcription, the scope of their functional targets genome-wide has not been previously determined. We have used microarrays to examine the contribution of these essential GRFs to transcription genome-wide, by using ts mutants that dissociate from their binding sites at 37 C. We combined this data with published ChIP-chip studies and motif analysis to identify probable direct targets for Abf1 and Rap1. We also identified a substantial number of genes likely to bind Rap1 or Abf1, but not affected by loss of GRF binding. Interestingly, the results strongly suggest that Rap1 can contribute to gene activation from farther upstream than can Abf1. Also, consistent with previous work, more genes that bind Abf1 are unaffected by loss of binding than those that bind Rap1. Finally, we showed for several such genes that the Abf1 C-terminal region, which contains the putative activation domain, is not needed to confer this peculiar "memory effect" that allows continued transcription after loss of Abf1 binding. Experiment Overall Design: Three replicates each of rap1 ts and abf1 ts yeast were grown at 25 C and shifted to 37 C, along with matched wild type controls, prior to RNA isolation. The ts mutants lose DNA binding at 37 C.

Transcription profiling time series of a S. cerevisiae TOR2 temperature-sensitive mutant grown at non-permissive temperature

Project description:We analysed the transcriptional effects of the TOR2-controlled signaling function using a genome-wide microarray approach in yeast. In S. cerevisiae, TOR2 has two essential signaling functions. One, shared with TOR1, is required for translation initiation, transcription, and cell growth in response to the presence of nutrients. The second is unique to TOR2, and functions in cell-cycle-dependent actin polarization and possibly in transcription. A previous genetic screen for mutants defective in the TOR-shared and the TOR2-unique functions identified several TOR2 temperature-sensitive alleles. In this study, we compared total transcription profiles for strain SH121, which is specifically defective in the TOR2-unique function, and its isogenic wild type counterpart SH100.

Proteomic characterisation of host-pathogen interactions during bovine trophoblast cell line infection by Neospora caninum

Project description:Despite the importance of bovine neosporosis, important knowledge gaps remain concerning pathogenic mechanisms of N. caninum. The infection of the placenta is a crucial event in the pathogenesis of the disease, however, very little is known about the relation of the parasite with this target organ. Recent studies have shown that isolates with important variations in virulence also show different interactions with the bovine trophoblast cell line F3, involving proliferative capacity and transcriptome host cell modulation. Herein, we use the same model of infection to study the interaction of Neospora with these target cells at the proteomic level using LC-MS/MS over the course of the parasite lytic cycle. We also analyzed the proteome differences between high (Nc-Spain7)- and low (Nc-Spain1H)- virulence isolates. The results showed mitochondrial processes and metabolism as the main point of Neospora-host interactions. Interestingly, Nc-Spain1H infection showed the highest level of influence on host cell proteome in contrast to Nc-Spain7 infection. These results confirm Nc-Spain7 capacities to evade host cell response and establish infection more effectively.
