Project description:This array is spotted in house in order to survey the interested genes expressed mainly in skin with the selection of the clones from Research Genetics. Keywords: Genetic Mutant 5 week-old heterozygous Hr(n) mutant mice vs wild-type mice was used in the microarray. Four biological replicates were included from the same litter. Dye swapping was done to control dye-specific errors. The data was analyzed with ImaGene and GeneSight from BioDiscovery.

Project description:We conducted microarray-based comparative genomic hybridization (array-CGH) with a DNA chip carrying 2,464 BAC clones to examine genomic aberrations of 236 neuroblastomas (112 sporadic and 124 mass screening-detected). In paralell, gene-expression profiling was also performed by using in-house cDNA microarrays. Keywords: Comparative genomic hybridization A UCSF BAC array carrying 2,464 clones, which covers the whole human genome at roughly 1.2-Mb resolution, was used. The 500-ng aliquots of tumors and reference DNAs were labeled by random priming with each Cy3-dCTP and Cy5-dCTP (Amersham Pharmacia, Piscataway, NJ). Hybridization was performed as previously reported [Pinkel D, et al. Nat Genet 1998;20:207-11.]. UCSF Spot and UCSF Sproc programs to analyze values for spotted clones [Jain AN, et al. Genome Res 2002;12:325-32.] were used.

Project description:Next-generation sequencing has emerged as a promising platform for whole genome transcriptome profiling. The microarray technology has in contrast a long track record, but may suffer from issues related to background fluorescence and non-specific hybridization. The two technologies have been compared for eukaryotic transcriptomes in various studies. However, for prokaryotes information on comparative performance of the two technologies is sparse. We thus compared the two technologies for Streptococcus thermophilus. With just single experiments there was a strong correlation between the technologies. We compared our in house spotted DNA microarray platform with the same RNA samples sequenced externally. The aim was to, without replicate arrays or sequencing, to determine if the two technologies correlate well.

Project description:Random monoallelic expression is defined by the allele-specific expression of genes, and by the fact that for an individual cell this monoallelic expression is neither obligate nor necessarily coordinated with the allelic expression in other cells. In order to find novel examples of random monoallelic expression in mouse, we did a transcriptome-wide survey of allele-specific gene expression in two different immortalized cell types. Lymphoblast cell lines and fibroblast cell lines were established (both clonal and nonclonal) and were used as a source of both nuclear RNA and genomic DNA. These samples were assessed for allele-specific gene expression using a custom-designed Mouse SNP Chip. A large number of genes (over 10% of those that were assessed in lymphoblast clones) displayed random monoallelic expression.
