Landscape of genome-wide DNA methylation profile of colorectal cancer metastasis

Project description:Genome-wide DNA methylation of colorectal cancer patients with lymph node metastases showed global loss of DNA methylation in CG-poor, non-CpG island (CGI) regions. Overall CGI methylation was increased in tumour samples. Differential methylation analysis of CGIs identified 60 putative biomarkers, with >20% increase in DNA methylation in both primary tumour and metastasis samples compared to normal adjacent tissue.

Project description:The goal of this study is to investigate the secretion from human colorectal adenocarcinoma cell, which effect to peripheral blood mononuclear cell (PBMC). Genome wide DNA methylation profiling of co-cultured PBMC without human colorectal adenocarcinoma cell lines and co-cultured PBMC with human colorectal adenocarcinoma cell lines were generated datas by microarray technology. The Illumina Infinium MethylationEPIC BeadChip was used to obtain DNA methylation profiles across approximately 850,000 CpGs in enhancer regions, gene bodies, promoters and CpG islands. Samples included duplicate PBMC of female control, duplicate PBMC of male control, duplicate PBMC of female were co-cultured with HT29, and duplicate PBMC of male were co-cultured with SW480.

Fatty acid synthesis in colorectal cancer: characterization of lipid metabolism in serum, tumour, and normal host tissues

Project description:The objective of the experiment was to compare serum fatty acid metabolite abundance between individuals with varying clinical stages of colorectal cancer (stage I-IV) and age-and-gender matched disease-free controls. Fatty acid metabolite abundance was compared between locoregional (stage I-III) and liver metastatic (stage IV) cancer, as well as between all stages of colorectal cancer (stage I-IV) and disease-free controls. Reprogrammed energy metabolism is now listed as one of the central hallmarks of cancer cells. Aberrant fatty acid metabolism contributes to tumourigenesis through provision of substrates for membrane synthesis, signalling molecules, and synthesis of complex lipids. In this thesis, the role of fatty acid metabolism is explored in the context of colorectal cancer. Metabolomics techniques were employed to characterize fatty acid metabolites in serum, and lipogenic gene expression was quantified in tumour and normal tissues to investigate host response to cancer. Fatty acid metabolite abundance was increased in the serum of individuals with colorectal cancer, and a growth factor signalling axis and lipogenic transcription factor upstream of the endogenous fatty acid synthesis pathway were increased in colorectal liver metastases. It was concluded that liver metastases have an effect on growth factor production in the hepatic microenvironment, leading to increased signalling through a pathway that activates the lipogenic transcription factor that regulates fatty acid synthesis.

Gene expression profiles in 132 laser microdissected colorectal cancer tissues

Project description:Tissues from another series of 132 patients with colorectal cancer were collected by laser micro-dissection with the Leica Laser Microdissection System (Leica Microsystems). Gene expression levels obtained from 132 microdissected colorectal tumors were compared with microdissected normal colon epitheliums. we used the commercially available Human Whole Genome Oligo DNA Microarray Kit (Agilent Technologies). Labeled cRNAs were fragmented and hybridized to an oligonucleotide microarray (Whole Human Genome 4×44K Agilent G4112F). Fluorescence intensities were determined with an Agilent DNA Microarray Scanner and were analyzed using G2567AA Feature Extraction Software Version A.7.5.1 (Agilent Technologies).
