ABSTRACT: To rigorously characterize the Fsr regulon, we compared gene expression in V583 isogenic mutants in Fsr genes and each of the Fsr-regulated protease genes using microarrays and purified GBAP, the quorum-sensing molecule. We used microarrays to identified the genes that are regulated directly by Fsr Quorum sensing system.

Project description:To rigorously characterize the Fsr regulon, we compared gene expression in V583 isogenic mutants in Fsr genes and each of the Fsr-regulated protease genes using microarrays and purified GBAP, the quorum-sensing molecule. We used microarrays to identified the genes that are regulated directly by Fsr Quorum sensing system. E. faecalis V583 cells were collected at 0 minutes and 10 minutes after GBAP addition, for RNA extraction and hybridization on Affymetrix microarrays. The cells were collected when the number of the cells are ideal for Quorum sensing activation. This procedure was also made without GBAP addition. For each condition were made replicates.

A transcriptome analysis of the Vibrio fischeri LuxR-LuxI regulon

Project description:Acyl-homoserine lactone (acyl-HSL) quorum sensing was first discovered in Vibrio fischeri where it serves as a key control element of the seven-gene luminescence (lux) operon. Since this initial discovery, other bacteria have been shown to control hundreds of genes by acyl-HSL quorum sensing. Until recently, it has been difficult to examine the global nature of quorum sensing in V. fischeri. However, the complete genome sequence of V. fischeri is now available and this has enabled us to use transcriptomics to identify quorum-sensing regulated genes and to study the quorum-controlled regulon of this bacterium. In this study, we used DNA microarray technology to identify over two-dozen V. fischeri genes regulated by the quorum sensing signal N-3-oxohexanoyl-L-homoserine lactone (3OC6-HSL). The Enterococcus faecalis V583 transcriptional profile during survival within macrophages

Project description:Transcriptional profiling of E. faecalis V583 during intracellular survival compared to V583 grown to mid-log phase (OD 600 = 0.05) in THB + 1% glucose. In this study we report the complete intracellular E. faecalis V583 transcriptome following infection of RAW264.7 macrophages. During intracellular survival, approximately 45% of the V583 genome was differentially regulated including numerous genes involved in the oxidative stress, heat shock and SOS responses. We observed that the E. faecalis-containing phagosome was limited for glycolytic substrates, nucleotides, amino acids and numerous ions necessary for growth and protein function. Approximately 35% of the genes differentially regulated during survival within macrophages were of hypothetical/unknown function, suggesting that the V583 response to phagocytosis involves many previously unstudied loci. Here, we provide the first comprehensive study elucidating the transcriptional response of E. faecalis to phagocytosis, which may provide new targets for future studies.

Hierarchical transcriptional regulation of quorum sensing genes in Vibrio harveyi

Project description:Quorum sensing controls hundreds of genes in vibrios required for cell density-specific behaviors, including bioluminescence, biofilm formation, competence, secretion, and motility. The central regulator in the quorum sensing pathway in vibrios is LuxR/HapR, which directly regulates >100 genes in the 625-gene regulon of Vibrio harveyi. Among these directly regulated genes are 15 transcription factors, which we predicted would comprise the second tier in the hierarchy of the quorum sensing regulon. To better study the mechanism of regulation of the quorum sensing network, we mapped all transcriptional start sites in V. harveyi using dRNA-seq. From these data, we determined the relative position of LuxR binding sites in the promoters of genes directly regulated by LuxR. We confirmed that LuxR directly binds to the promoters of the genes encoding transcription factors and quantified the extent of LuxR activation or repression of transcript levels. Finally, we determined the individual regulons for a subset of transcription factors that have not been previously studied. For regulators such as LysR- or AsnC/Lrp-type transcription factors, the regulons contained >100 genes that contained both unique and overlapping genes with the LuxR regulon. These data support a model in which LuxR directly regulates other transcription factors, which act to further alter the second tier of the gene expression cascade producing cell density behaviors in V. harveyi.

A Distinct QscR Regulon in the Pseudomonas aeruginosa Quorum Sensing Circuit

Project description:To better understand the role of QscR in P. aeruginosa gene regulation and to better understand the relationship between QscR, LasR and RhlR control of gene expression we used transcription profiling to identify a QscR-dependent regulon. Our analysis revealed that QscR activates some genes and represses others. Some of the repressed genes are not regulated by the LasR-I or RhlR-I systems while others are. The LasI-generated 3-oxododecanoyl-homoserine lactone serves as a signal molecule for QscR. Thus QscR appears to be an integral component of the P. aeruginosa quorum sensing circuitry. QscR uses the LasI-generated acyl-homoserine lactone signal and controls a specific regulon that overlaps with the already overlapping LasR and RhlR-dependent regulons. Project description:In Gram-positive bacteria, the direct quorum sensing activation pathway involves sensing a autoinducing peptide (AIP) inside the cell after its maturation, export and re-internalization. Once internalized, the AIP interacts with a transcriptional regulator belonging to the RRNPP family. In Streptococcus thermophilus, AIPs are matured by a protease called Eep, exported by an ABC transporter called PptAB, and re-imported by another ABC transporter called Ami. We used a deep sequencing approach (RNAseq) to identify all genes whose expression is controlled by a quorum sensing mechanism involving the three partners PptAB, Eep and Ami. Thus, we studied the mRNA transcriptional profiles in Streptococcus thermophilus strain LMD-9 and 3 mutants deleted for the pptAB, eep and amiCDE genes. The four strains were also deleted for the comR gene in order to get rid off the genes whose expression is controlled by ComR. Indeed, ComR is a RRNPP regulator and its regulon has been already identified. The four strains were grown in a chemically defined medium and cell were harvested at the end of the exponential phase (OD600 1).
