Arabidopsis WT Col0 plants were grown in greenhouse till stage 1.03-1.04 (growth conditions 1). They were then confined in short day conditions and at 22°C (growth conditions 2). At stage 5.10 plants were wounded at the base of the stem and part of them were inoculated with 3 different C58 Agrobacterium strains (WT, accR or traI). Project description:Arabidopsis thaliana (thale cress) wild-type (WT) and transgenic line were in the Columbia-0 (Col-0) background. The T-DNA insertion mutants of AOP3 (SALK_001655C) and the WT were sowed directly in fertilized soil. Plants were grown in optimal conditions (control) in a growth chamber with long day photoperiod (16h light/21 celsius degrees - 8h dark/19 celsius degrees). Watering was made with water. At the onset of flowering (occurring between 5 and 6 weeks after seed sowing), high temperature (HT) was applied to half of the plants of the corresponding experiment by transferring them to another growth chamber (SANYO, Thermo Fisher Scientific) displaying high temperature conditions (16h of light/27 celsius degrees - 8h of dark/24 celsius degrees). The other half of the plants, constituting control plants, remained in the initial growth chamber with control temperature conditions. Flower bud tagging was used to harvest seeds at precise developmental stages: Globular, Transition, Torpedo, Bent cotyledon, Mature green and Dry seed. Furthermore, rosette leaves were also harvested. Untargeted metabolomics analysis (LC-MS/MS) were performed with the 6 seed developmental stages and corresponding rosette leaves for both genotypes and temperature growing conditions.

Project description:Mannitol is a sugar alcohol that serves as a compatible solute contributing to exceptional salt tolerance in several plant species. Arabidopsis plants transformed with the mannose-6-phosphate reductase (M6PR) gene from celery were dramatically more salt tolerant. Following treatment with 100mM NaCl, transgenic plants, relative to wild type (WT), were more successful in bolting, flowering, and production of viable seed, were less chlorotic/necrotic, and with less inhibition of growth (leaf number, rosette diameter, plant height, stalk number, and dry weight). When irrigated with 200 mM NaCl, both transformants and WT plants died without producing seeds, but M6PR transformants bolted and showed significantly less chlorosis and necrosis and had higher survival rates and dry weights than those of WT. Under normal growth conditions there were no negative effects of the M6PR transgene on overall growth (leaf number, rosette diameter, plant height, stalk number, and dry weight), or time to bolting/flowering or seed production compared to wild type (WT). Despite the lack of effects on phenotype in the absence of salt stress, genome wide expression analyses indicated that expression levels of more than 2000 genes were altered by presence of the M6PR transgene: however, there were many fewer differences observed between the M6PR and non-transgenic plants in the presence of salt stress (459), suggesting that M6PR pre-conditioned the plants for exposure to salinity. Gene categories most affected in the M6PR transgenic plants were involved in DNA binding, signal transduction, metabolism/energy, cell structure, membrane transport, defense response, and transcription. Notably, a large number of known stress genes were induced, including those related to cell walls, biotic stress, and ABA- and ethylene-responses. Our work and that in other labs has suggested that mannitol acts as an osmoprotectant, but mannitol levels are invariably quite low, and perhaps inadequate to explain its effects as an osmoprotectant. The gene expression data here indicate that stress tolerance of mannitol-producing Arabidopsis is also due, at least in part, to enhanced expression of a number of stress inducible genes related to both biotic and abiotic stress tolerance. Both M6PR transgenic and Col WT plants were grown in the growth chamber in the absence and presence of salt stress. Plants from 20 days after sowing (6 days after salt treatment) were used for RNA extraction and hybridization on Affymetrix microarrays. There were two biological replicates for each genotype and salt treatment combination.

Project description:Bacterial persistence, found in dormant and starved cells, is a health threat due to transient antibiotic tolerance. Harnessing a novel method for persister generation, we determined the proteome, metabolite levels and the physiology of E.coli persisters in and during entry into dormancy and starvation. In contrast to starved persisters, dormant persisters present in nutrient-rich conditions produced energy and grew, while both types had extremely low metabolite pools. The proteome of dormant cells governed by starvation response reached a unique state characterized by diminished anabolism, stress response and preservation of central metabolism protein levels. While starved cells approaches the same proteome, the limited carbon and energy source did not allow them to reach it, which caused their higher sensitivity to certain antibiotics. We present a conceptual model in which depleted metabolite pools resulting from initial persistence triggers provide a primitive, feed-forward starvation signal that sustains the growing persistent phenotype.

Project description:To study the early events of priming response leading to changes in gene expression in Arabidopsis thaliana Col0 wild type plant on infiltration with the potent elicitor molecule Diffusible Signal Factor (DSF). In the present experimentation we have employed total RNA microarray expression profiling as a discovery platform to identify differentially expressing genes that are upregulated and down regulated in the various pathways involved in priming the defense responses by the elicitor molecule DSF on infiltration in the host plant Arabidopsis thaliana. This would help understand the possible defense pathways elicited by the elicitor molecule during interaction. The rosette leaves of Arabidopsis thaliana Col0 plants of 4 weeks old were infiltrated with 100uM DSF and the total RNA samples at 4hpi, 8hpi and 16hpi were extracted along with methanol treatment serving as a control in two biological replicates 1A and 2A. Further, these RNA samples were checked for the quality and subjected to microarray analysis. The differentially expressing candidate genes were identified specific to DSF treatment and were quantified by real-time PCR post DSF treatments.

Project description:ngs2015_01_transition-transition-Identification of transcripts and long non-coding transcripts in wild-type mature rosette leaves of Arabidopsis thaliana during a photoperiodic switch inducing floral transition.-Arabidopsis thaliana Col-0 plants were grown in soil, in growth chamber under white fluorescent light, under short-day (8 hours light/16 hours dark, SD) or long-day (16 hours light/8 hours dark, LD) conditions. Temperature in SD was 21°C during the light period and 18°C during the dark, humidity (65%) remained constant. In LD, temperature (21°C) and humidity (70%) remained constant. Plants were cultured for 4 weeks in individual pot, in SD then transferred in LD. Plants were analysed at different time points before transfer (T0) and after two, three and five days of transfer (T2, T3, T5). The second pair of leaves was collected before dusk, at Zeitgeber time 15 (ZT15) considering ZT 0 the switched on of the light. Three biological replicates were performed. The floral transition occurs between T0 and T5 based on AP1:GUS marker, a inflorescence meristem is not yet visible during this developmental window at the center of the rosette.

Project description:In starchless mutants of Arabidopsis, pgm, and wild type, Col0, there are small differences in transcript levels at the end of the day, but large differences at the end of the night. Many of the transcripts of genes involved in biosynthesis and growth are repressed in the pgm mutant (Thimm et al., 2004). It is hypothesized that a transient depletion in sugars at the end of the night inhibits carbon utilization at the beginning of the day (Gibon et al., 2004). In order to test if the same inhibition of transcripts involved in biosynthesis and growth also occurs in starch excess mutants of Arabidopsis, Affymetrix arrays will be generated for WT (Col0), and the following mutants: sex4-3 (Salk 102567), ptpkis2 (Salk 053285), and sex1-3 (Yu et al., 2001). WT, sex4-3, and ptpkis2 plants were grown for 30 days and sex1-3 plants were grown for 36 days. All plants were grown in a growth chamber with a 12 hour photoperiod, quantum flux 100 mol m-2s-1, relative humidity was at least 75%, and a constant temperature of 20oC. Three leaves from 8 different plants of each genotype were harvested using a green safe lamp 0.5 hours before the lights came on in the morning and immediately frozen in LN2. Leaf material was powered using a mortar and pestle and RNA was extracted using a Purescript RNA isolation kit (Gentra Systems, MN, USA). Samples were then treated with DNaseI (Invitrogen, CA, USA).
