Genes regulated by 4D09 effector from cyst nematode Heterodera schachtii and its host target (14-3-3Ɛ) in Arabidopsis roots

ABSTRACT: Arabidopsis Affymetrix ATH1 GeneChips were used to compare the mRNA profiles of root tissues of the transgenic plants overexpressing 4D09 effector gene from the cyst nematode Heterodera schachtii and the wild-type (C24). Also, Arabidopsis Affymetrix ATH1 GeneChips were used to compare the mRNA profiles of root tissues of the transgenic plants overexpressing 14-3-3Ɛ gene from Arabidopsis and the wild-type (Col-0). Wild-type (Arabidopsis thaliana, ecotypes C24 and Col-0 ), and the transgenic plants overexpressing 4D09 effector gene or overexpressing 14-3-3Ɛ gene from Arabidopsis were grown in vertical culture dishes on modified Knop’s medium for 2 weeks and then root tissues were collected for RNA extraction. ****[PLEXdb(http://www.plexdb.org) has submitted this series at GEO on behalf of the original contributor, Tarek Hewezi. Transcriptome changes triggered by Hyaloperonospora parasitica arabidopsis Noco2 in WT and wrky72 mutants at 96 hpt

Project description:Functional characterization of AtWRKY72 using Arabidopsis T-DNA insertion lines showed that this gene is important for basal defense to root-knot nematode (RKN) and Hyaloperonospora parasitica arabidopsis (Hpa), but not several tested R gene-mediated defenses.To profile transcriptional reprogramming associated with AtWRKY72-dependent basal defense we used Affymetrix ATH1 GeneChips representing ~24,000 Arabidopsis genes. Three independent biological replicates were performed with Col-0, wrky72-1 and wrky72-2 plants at 96 hpt with HpaNoco2 or mock treatment. Using a false discovery rate of less than 0.05 we identified for each of these three lines genes that showed significant transcriptional changes in response to HpaNoco2 compared to the mock-treated controls. Identification of downstream targets of WRKY72 in Arabidopsis by this microarray suggests that WRKY72 uses a unique signaling pathway that involves AP2/ERF TFs independent of the ethylene signaling pathway.

Expression data from Arabidopsis root tips rRBr mutant

Project description:The RETINOBLASTOMAâRELATED (RBR) is a key regulator of cell proliferation and differentiation in plants, and plays an important role in maintenance of the stem cell niche in the root. We used microarray analysis to characterize the transcriptional response of Arabidopsis thaliana root tips from rRBr mutant (7 samples) against Col-0 wild type (6 samples) after 4, 6 and 10 das. Using the Affymetrix ATH1 GeneChips, we followed the transcriptional dynamics underlying the phenotypic changes due to RBR silencing we have analysed the rRbr line at early time points of development (4, 6 and 10 das) and compared to Col-0 wild-type. Biological replicates were performed for each sample and hybridized to the chips.

Expression data from 35S:miR396b plants

Project description:Transcript profile of apices of 20 days-old Arabidopsis plants over expressing miR396b. We used ATH1 Affymetrics microarrays to obtain the transcription profile of plants overexpressing miR396b. We compared the transcriptome of 35S:miR396b plants vs wild-type plants (Col-0 accession), using ATH1 Affymetrics microarrays. For these experiments we collected vegetative apices together with the leaf primordia from plants of 20 days growth in short-day. For each genotype (Col-0, 35S:miR396b) we collected two samples.

Expression profiling of Fusarium oxysporum infected wild-type Arabidopsis and a 35S Fusarium SIX4 overexpression line.

Project description:Fungal effectors play important roles in inciting disease development on host plants. We identified an effector (Secreted in Xylem4, SIX4) in an Arabidopsis infecting isolate (Fo5176) of the root-infecting fungal pathogen Fusarium oxysporum and demonstrated this effector is required for full virulence. To explore the role of Fo5176_SIX4 we use whole transcriptome profiling of root tissues from plants overexpressing this effector (35sSIX4) versus wild-type (Col-0) plants after F. oxysporum infection. We grew both WT and 35sSIX4 plants for four weeks in soil. After four weeks the plants were infected with Fusarium oxyporum isolate Fo5176, trays covered with a plastic dome and incubated at 28C. There were four independent replicates of each treatment and each replicate contained root tissue from 20 plants. Each replicate (8 in total) was harvested 4 days post inoculation and the resulting RNA was used for hybridization to an Affymetrix ATH1 chip.
