Proteome of primary, CRISPR/CAS9 modified mouse CD4+ T cells

Project description:We analyzed the total proteome of CD4+ T cells isolated from WT mice, and cultured to perform a CRISPR/CAS9 edition of their genome, in order to introduce an OST sequence at the C-terminus of proteins of interest (LAT or UBASH3A, n=6 biological replicates in each case). Control CD4+ T cells , isolated and cultured in the same way, but not modified by CRISPR/CAS9, were also analyzed (CT, n=6 biological replicates), as well as CD4+ T cells which have undergone a smaller number of expansion cycles than long term CD4+ T cells (WT, n=2 biological replicates). Each sample was analyzed once by single run naoLC-MS, resulting in 20 raw files.

Project description:To study the effect of the Grk2 or Ets1 KOs in rat and human CD4+ T cells, in vivo or in vitro respectively, we generated KO CD4+ T cell lines by CRISPR-RNP nucleofection (with an gRNA targeting the gene locus) or control (with a non-targeting gRNA) 3' bulk RNAseq was conducted on CD4+ T-MBP rat cells isolated form spleen or spinal cord parenchyma three days after co-transfer of control and KO cells into the animal. Cells were FACS sorted based on their fluorescent protein reporters, BFP for control, and GFP for KOs. For human experiments, CD4+ T cells were isolated from buffy coats, KOed and restimulated in vitro, and 3' bulk RNAseq was performed. For rats, three biological replicates were used from three different animals, for humans, four biological replicates were used from four different donors

Transcriptomic analysis of CD4 T cells

Project description:Treatment-naive HIV, HCV mono-/co-infected individuals with CD4+ T cell counts >300/uL were recruited, and the global gene expression profiles of CD4+ T cells were analyzed.Equal amount of CD4+ T cells isolated from each individual were pooled to form three replicative groups. Total RNA was isolated and analyzed by Affymetrix GeneChip Array. Differentially expressed genes were identified and further confirmed by qRT-PCR. To further understand the biological meanings underlying the transcriptome data the Gene Set Enrichment Analysis was used.

Comparative proteomic analysis of mouse CD4+Foxp3+ regulatory T cells and CD4+Foxp3- conventional T cells

Project description:In this study, we compared the proteomes of mouse CD4+Foxp3+ regulatory T cells (Treg) and CD4+Foxp3- conventional T cells (Tconv) in order to build a data set of proteins differentially regulated in these two cell populations. The data set contains mass spectrometry results from the analysis of 7 biological replicates of Treg/Tconv cell samples purified by flow cytometry, each experiment performed from a pool of 4-5 mice. Global proteomic analysis of each sample was performed by single-run nanoLC-MS/MS, using chromatographic separation of peptides on 50cm C18 reverse-phase columns, with either a 480min gradient on LTQ-Velos orbitrap mass spectrometer (replicates 1 and 2) or a 300min gradient on Q-Exactive orbitrap mass spectrometer (replicates 3-7). Several MS injection replicates were performed for some experiments, leading to 27 raw files composing the data set. The detailed description of each analysis (file name, sample type, biological replicate number, MS technical replicate number, MS instrument used, sample name in MaxQuant ouput) is given in the table “Files list.txt”.

RNA sequencing of CD4+ and CD8+ subsets of human engineered regulatory T cell lines expressing FOXP3, FOXP+Helios-FL, FOXP3+Helios-Δ3b

Project description:We report RNA sequencing data for three human engineered regulatory T cell lines expressing FOXP3, FOXP+Helios-FL, FOXP3+Helios-Δ3b. From total RNA from 3 biological replicates from each cell line, we generated RNA Sequencing data that compared gene expression between CD4+ and CD8+ cells for each cell line. RNA Sequencing demonstrated that the addition of full-length Helios changed gene expression in cellular pathways and the Treg signature compared to FOXP3 alone or the other major Helios isoform.
