Project description:A cDNA microarray was constructed from the expressed sequence tags (ESTs) of different developmental stages, and comparative genome hybridization based on microarray procedures were carried out. Dermatophyte species are classified into three genera: Epidermophyton, Microsporum, and Trichophyton. To determine the relationship between these three groups comparative genome hybridization were used in our experiment. Trichophyton rubrum genmic DNA was reference DNA and labelled by Cy3 while the other dermatophytes genomic DNA were test DNA and labelled by CY5. Test and reference DNA were co-hybridized with the T. rubrum cDNA microarray and the numbers of genes shared between each species and T. rubrum were determined. Keywords: Comparative Genomic Hybridization We used a Trichophyton rubrum cDNA microarray prepared in our lab through comparative genome hybridization of genomic DNA of 21 dermatophyte strains (belonging to 20 species) to elucidate the taxonomy and evolution profiles of 20 dermatophyte species. The numbers of genes shared between each species and T. rubrum were determined. Each strain DNA hybridized for 3 times. The slides were separated into three groups base on different datasets.

R. rubrum S1H appears to be about 4 times more sensitive than the model strain Escherichia coli MG1655 to cobalt-60 gamma irradiation. Whole genome response of R. rubrum to 25 Gy revealed the common expression of SOS response related genes in both rich and minimal media. Quantitative expression of the lexA gene was followed after various recovery time following gamma irradiation and showed differential gene expression pattern between minimal and rich medium. This work paves the way for forthcoming molecular studies on the effect of ionizing radiation on R. rubrum S1H and the other MELiSSA strains. Project description:In the frame of the European MELiSSA project, which aims to develop a closed biological life support system for forthcoming long term space exploration missions, the study of the alpha-proteobacterium Rhodospirillum rubrum S1H cultivated in space related environmental conditions has started. In the present work, the bacterium was grown using two different microgravity simulators, namely the Rotating Wall Vessel (RWV) and the Random Positioning Machine (RPM) and its response was evaluated at both the transcriptomic and proteomic levels using respectively a dedicated whole-genome microarray and high-througput proteomics. At the transcriptomic level, 13 genes were found significantly induced in the RWV samples and all 13 were included in the more pronounced response of 235 induced genes of R. rubrum S1H to the RPM cultivation. On the other hand, at the proteomic level, a few common proteins were found to be differentially expressed in RWV and RPM while the RWV appeared to induce a higher number of significantly regulated proteins. However, the transcriptomic and the proteomic approaches appeared to be complementary pointing out the likely interrelation between quorum sensing, cell pigmentation and cell aggregation in R. rubrum S1H. Future studies will aim to characterize this unknown quorum sensing regulon.

The high secreted proteolytic activity of these microorganisms during growth on proteins is assumed to be linked with their particular ability to exclusively infect keratinized host structures such as skin stratum corneum, hair and nails. Individual secreted dermatophyte proteases were recently described and linked with the in vitro digestion of keratin. However, the overall adaptation and transcriptional response of dermatophytes during protein degradation is largely unknown. To address this question, we constructed a cDNA microarray for the human pathogenic dermatophyte Trichophyton rubrum, which is based on transcripts of the fungus grown on proteins. Gene expression profiling during growth of T. rubrum on soy and keratin displayed the activation of a large set of genes encoding endo- and exoproteases. In addition, other specifically induced factors with potential implication in protein utilization were identified, including heat shock proteins, transporters, metabolic enzymes, transcription factors and hypothetical proteins with unknown function. This broad-scale transcriptional analysis of dermatophytes during growth on proteins reveals new putative pathogenicity related host adaptation mechanism of these human pathogenic fungi. Project description:Purpose: The dermatophyte Trichophyton rubrum is an anthropophilic filamentous fungus that infects keratinized tissues and is the most common etiologic agent isolated in cases of human dermatophytoses. To better understand the molecular effects of stress responses and fungal adaptability, we evaluated the effects of acriflavine, a cytoxic drug, on T. rubrum transcriptome in a time-course assay using high-throughput RNA-seq technology. Results: RNA-seq generated approximately 200 million short reads that were mapped to the Broad Institute’s Dermatophyte Comparative Database before differential gene expression analysis. A subset of 490 genes modulated in response to stress caused T. rubrum exposure to acriflavine were identified. These genes are involved in various cellular processes such as oxidation-reduction reactions, transmembrane transport, metal ion binding, and pathogenicity. The genes involved in pathogenicity were down-regulated, suggesting that this drug interferes with virulence factors that allow the establishment and maintenance of host infection. Conclusion: The results obtained in this large-scale analysis provide insights into the molecular events underlying the stress responses of T. rubrum Acriflavine.

Project description:Purpose: We assessed the transcriptome of the pathogenic fungus T. rubrum through RNA-seq analysis to identify transcriptome-wide changes in gene expression after challenge with undecanoic acid (UDA) Methods: T. rubrum conidia (about 1x10^6 conidia per mL) were grown on Sabouraud medium for 96h, at 28ºC under shaking. The resulted mycelium was transferred to RPMI 1640 medium in the absence or presence UDA (17.25 μg/mL) for 3h and 12h under shaking. Approximately 100 mg of frozen mycelia were used for total RNA extraction using Illustra RNAspin Mini Isolation Kit (GE, USA) and treated with RNAse-free DNAse I. RNA concentrations were estimated through NanoDrop ND-1000 spectrophotometer, and RNA integrity was verified using Agilent Bioanalyser platform 2100. RNA libraries were prepared for sequencing according to Illumina guidelines. Results: We identified changes in specific functional categories, indicating that a significant number of genes respond to the stress induced by UDA, including those that determine fungal virulence. Moreover, the data generated provide evidence that UDA induces the alternative splicing of several genes involved in diverse metabolic pathways. Conclusions: The general effect of UDA fungal toxicity involves changes to fungal metabolism and mechanisms for regulating pre-mRNA processing events.

Project description:R. rubrum S1H inoculated on solid minimal media was sent to the ISS in September 2006 (BASE-A experiment). After 10 days flight, R. rubrum cultures returned back to Earth. These cultures were then subjected to both transcriptomic and proteomic analysis and compared with the corresponding ground control. Whole-genome oligonucleotide microarray and high throughput proteomics, which offer the possibility to survey respectively the global transcriptional and translational response of an organism, were used to test the effect of space flight. Moreover, in an effort to identify a specific stress response of R. rubrum to space flight, ground simulation of space ionizing radiation and space gravity were performed under identical culture setup and growth conditions encountered during the actual space journey. This study is unique in combining the results from an actual space experiment with the corresponding space ionizing radiation and modeled microgravity ground simulations, which lead to a more solid dissection of the different factors contribution acting in space flight conditions. Total RNA was extracted from R. rubrum S1H grown after 10 days in space flight or after 10 days in simulated ionizing radiation or simulated microgravity. Each microarray slide contained 3 technical repeats.
