Project description:Heterosis is a complex phenomenon governed by many phenotypes in combination. In comparative account of the different stages a better understanding regulating this phenomenon in terms of gene action can be ascertained. We used microarrays to ascertained the kind and extent of gene actions in the different developmental stages to reach to the conclusion of contribution of different mode of gene actions. A total of 45 arrays representing in triplicates of each five developmental stages of an Indica hybrid and its parents five vegetative developmental stages. Indica hybrid (MRP5401) has been take along with its parents (female parent PMS80 (B Line) and male parent PR319 (R line)) and five stages are selected for RNA extraction and hybridization on Affymetirx microarray comprising young leaf (Leaves of 14-days-old seedling), young root (Roots of 14-days-old seedlings), Leaves of 40-60-days-old plants, Roots of 40-60-days-old plants and Flag Leaves of 90-days-old plants. Further these stages are named accordingly as YL_B, YL_H, YL_R (Leaves of 14-days-old seedlings of B parent, hybrid and R parent), YR_B, YR_H, YR_R (Roots of 14-days-old seedlings of B parent, hybrid and R parent), ML_B, ML_H, ML_R (Leaves of 40-60-days-old plants of B parent, hybrid and R parent), BMR, HMR, RMR (Roots of 40-60-days-old plants of B parent, hybrid and R parent) and BFL, HFL, RFL (Flag leaves of 90-days-old B parent, hybrid and R parent). Project description:Based our serial analysis of gene expression (SAGE) data from an elite Chinese super-hybrid rice (LYP9) and its parental cultivars (93-11 and PA64s) in three major tissue types at three different developmental stages, we obtained a much more comprehensive view of genes that related to rice heterosis and analyzed the potential effects of gene-expression difference on the heterosis of rice.These heterotic expression genes among different genotypes provided new avenues for exploring the molecular mechanisms underlying heterosis, including variable gene expression patterns. Project description:A biological phenomenon in which hybrids exhibit superior phenotypes from its parental inbred lines known as heterosis, has been widely exploited in plant breeding and extensively used in crop improvement. Hybrid rice has immense potential to increase yield over other rice varieties and hence is crucial in meeting increasing demand of rice globally. Moreover, the molecular basis of heterosis is still not fully understood and hence it becomes imperative to unravel its genetic and molecular basis. In this context, RNA sequencing technology (RNA-Seq) was employed to sequence transcriptomes of two rice hybrids, Ajay and Rajalaxmi, their parental lines, CRMS31A (sterile line, based on WA-CMS) and CRMS32A (sterile line based on Kalinga-CMS) respectively along with the common restorer line of both hybrids, IR-42266-29-3R at two critical rice developmental stages viz., panicle initiation (PI) and grain filling (GF). Identification of differentially expressed genes (DEGs) at PI and GF stages will further pave the way for understanding heterosis. In addition, such kind of study would help in better understanding of heterosis mechanism and genes up-regulated and down-regulated during the critical stages of rice development for higher yield.

Project description:Heterosis is the phenomenon whereby the progeny of particular inbred lines have enhanced agronomic performance relative to both parents. Although several hypotheses have been proposed to explain this fundamental biological phenomenon, the responsible molecular mechanisms have not been determined. The maize inbred lines B73 and Mo17 produce a heterotic F1 hybrid. Global patterns of gene expression were compared in seedlings of these three genotypes using a microarray that contains 13,999 cDNAs. Using an estimated 15% false discovery rate as a cut-off, 1,367 ESTs (9.8%) were identified as being significantly differentially expressed among genotypes. All possible modes of gene action were observed, including additivity, high- and low-parent dominance, under-dominance, and over-dominance. The largest proportion of the ESTs (78%, 1,062/1,367) exhibited expression patterns that are not statistically distinguishable from additivity. Even so, 22% of the differentially regulated genes exhibited non-additive modes of gene expression. Classified on the basis of significant pair-wise comparisons of genotype means, 181 of these 305 genes exhibited high-parent dominance and 23 exhibited low-parent dominance. In addition, 44 genes exhibited under- or over-dominant gene action. Here, we performed sRNA profiling of F1 super-hybrid rice LYP9 and its parents using high-throughput sequencing technology, and identified 355 distinct mature microRNAs and trans-acting small interfering RNAs, 69 of which were differentially expressed sRNAs (DES) between the hybrid and the mid-parental value. Among these, 34 DES were predicted to target 176 transcripts, of which 112 encoded 94 transcription factors. Further analysis showed that 67.6% of DES expression levels were negatively correlated with their target mRNAs either in flag leaves or panicles. The target genes of DES were significantly enriched in some important biological processes, including the auxin signalling pathway, in which existed a regulatory network mediated by DES and their targets, closely associated with plant growth and development. Overall, 20.8% of DES and their target genes were significantly enriched in quantitative trait loci of small intervals related to important rice agronomic traits including growth vigour, grain yield, and plant architecture, suggesting that the interaction between sRNAs and their targets contributes to the heterotic phenotypes of hybrid rice. Our findings revealed that sRNAs might play important roles in hybrid vigour of super-hybrid rice by regulating their target genes, especially in controlling the auxin signalling pathway. The above finding provides a novel insight into the molecular mechanism of heterosis.

Project description:Heterosis is a complex biological phenomenon in which hybridization exhibits superior phenotypic characteristics. The underlying molecular basis for heterosis, particularly for fishes, remains elusive. The utilization rate of fish heterosis far exceeds our understanding of it on a theoretical level. To gain a comprehensive and unbiased molecular understanding of fish heterosis, we characterized mRNA-seq, miRNA-seq, and proteomes of Pelteobagrus fulvidraco, P. vachelli, and the hybrid yellow catfish Huangyou-1 (P. fulvidraco ♀×P. vachelli ♂) livers using next-generation sequencing technologies and tandem mass tags. Our results show that the nonadditive, homoeologue expression bias and expression level dominance pattern were readily identified in transcriptional, post-transcriptional, or protein levels, providing the evidence for the widespread presence of dominant models during hybridization. At the same time, a number of miRNA-mRNA-protein pairs were found and validated by qRT-PCR and parallel reaction monitoring assays.

Project description:Through a two-year field experiment, G70×GDH11 with strong heterosis and K326×GDH11 with weak heterosis were screened out. Transcriptome analyses revealed that 80.89% and 57.28% of the differentially expressed genes (DEGs) in the strong and weak heterosis combinations exhibited an overdominant expression pattern, respectively. The genes that up-regulated the overdominant expression in the strong heterosis hybrids were significantly enriched in the ion homeostasis. Genes involved in K+ transport (KAT1/2, GORK, AKT2 and KEA3), activity regulation complex (CBL-CIPK5/6), and vacuole (TPKs) genes were overdominant expressed in strong heterosis hybrids, which contributed to K+ homeostasis and heterosis in tobacco leaves.
