Project description:To gain a comprehensive view of the host response to pathogens within these tissues, we determined the transcriptional profiles of intestinal lymphatic tissue infected with Y. enterocolitica. Expression analysis using Affymetrix GeneChips revealed a complex host response in the Peyers patches (PP) and mesenteric lymph nodes (MLN) following oral infection with Y. enterocolitica. Peyer's patches and mesenteric lymph nodes were surgically removed from uninfected (control) and infected (experimental) mice at 12 hours, day 2, 4 and 7 post oral infection. Tissue samples from 10 mice per time-point were combined. Total RNA was extracted using the Trizol method prior to total cDNA syntesis, labeling and hybridization to Affymetrix MGU74Av2 GeneChips. Data was processed and analyzed using MAS 5.0 and custom analysis protocols. Samples from Peyer's patches and mesenteric lymph nodes are included in this series.

Project description:Chronic enteric Mycobacterium avium subsp. paratuberculosis (MAP) infections are endemic in cattle worldwide but disease management is thwarted by a lack of therapeutics to prevent or control infection. A better understanding of the host-pathogen interactions occurring in Peyer’s patches (PP), the portal of MAP entry and site of infection, is required to develop effective vaccines. The ruminant small intestine possesses two structurally and functionally distinct PP (discrete [dPP] found in jejunum and continuous [cPP] found in ileum). Using RNA-Seq, we investigated the long-term outcome of persistent MAP infection in dPP compared to cPP in neonatal calves using surgically isolated intestinal segments containing draining mesenteric lymph nodes (MLN) and Peyer’s Patches (PP). At 12 months post-infection, MAP persisted at a detectable level in cPP (n=4), but was controlled in dPP (n=5). This study demonstrates a marked regional difference in both persistence of MAP infection and the mucosal immune responses that occur in dPP and cPP following infection.

In parallel, RNA was isolated from uninfected mice. The generation of fragmented cRNA was performed following the manufacturers instructions and used for hybridization onto GeneChip arrays MG-U74Avs2. Analysis of microarray data was performed using the Affymetrix Microarray Suite 5.0, Affymetrix Mining Tool 3.0. A median signal log2 ratio (SLR) grater than 1.5 or less than -1.5 was considered a significant change.

Project description:Probiotic bacteria may render mice resistant to the development of various inflammatory and infectious diseases. This study aimed to identify underlying mechanisms by which probiotic bacteria may influence intestinal immune homeostasis in non-inflammatory conditions. To this end, we studied the effect of short term (3 days) and long term (28 days) oral administration of VSL#3, a mixture of 8 probiotic bacteria, to healthy BALB/c and C57BL/6 mice, with dominant humoral or cellular immunity, respectively. Long-term treatment with VSL#3 resulted in an increase of B cells and a decrease of CD4+ T cells in the Peyer’s patches (PP) and mesenteric lymph nodes (MLN) of both mouse strains, compared to untreated mice. However, genome wide gene expression profiling using micro-arrays revealed that prolonged administration of VSL#3 to BALB/c and C57BL/6 mice was associated with host-specific modulation of gene expression in colon and small intestine. Whereas VSL#3 treatment resulted in down-regulation of Il13 and Epx, and up-regulation of Il12rb1, Ccr5, Cxcr3 and Cxcl10 in BALB/c mice, such effects were not observed in C57BL/6 mice. In BALB/c mice, a 2-fold increase in CD103+ CD11c+ dendritic cells was found both in PP and in MLN, 18 hours after the first treatment with VSL#3. Prolonged treatment with VSL#3 was associated with increased numbers of Th17 cells and Foxp3+ regulatory T cells in the MLN of these mice. Project description:The enteric pathogen Yersinia enterocolitica is a the most common gram-negative zoonotic pathogen that causes a variety of gut-associated diseases named yersiniosis ranging from enteritis, watery diarrhea, mesenteric lymphadenitis to post infectious extraintestinal sequelae such as reactive arthritis human yersiniosis. The species Y. enterocolitica comprises a diverse group of about 70 serotypes of which only 11 are harmful to humans. Among the pathogenic strains are the highly mouse-virulent 1B/O:8 strains (YeO:8). This bioserotype, in particular YeO:8 strain 8081v has been used to study the pathogenesis of Y. enterocolitica using mouse infection models. However, by far the most frequent cause of human yersiniosis in Europe and Japan (>90%) is Y. enterocolitica bioserotype O:3 (YeO:3), which is also frequently found in pigs and pork products. In this study a comparative RNA-seq-based transcriptomic approach was used to identify serotype/isolate-specific differences in the transcriptome of the isolates YeO:8 8081v and YeO:3 Y1 under infection-relevant conditions. This strategy allowed the generation of the first in-depth single-nucleotide resolution transcriptome of Y. enterocolitica, revealed major differences in the temperature- and growth phase-dependent expression profiles, and led to the discovery of changes that modulate transcripts levels of important virulence-relevant traits. Additionally a comprehensive map of transcriptional start sites for Y. enterocolitica was generated using cDNA libraries based on samples enriched for primary transcripts.

Project description:To assess the effects of rfaH mutation on gene expression, RNA sequencing was carried out using the RNA extracted from rfaH mutant and wild type bacteria cultivated at both 22˚C and 37˚C. Additionally, to differentiate between genes affected directly by the rfaH mutation and those affected by the O-antigen negative phenotype, the Y. enterocolitica O:3 strain YeO3-R1 missing the O-antigen was included in the RNA-sequencing study. At RT-grown bacteria altogether 77 (45 up- and 32 down-regulated) differentially expressed genes were identified. At 37ºC, on the other hand, 44 genes were differentially expressed; 14 genes up- and 30 genes down-regulated. The RNA-sequencing data of YeO3-R1 was available only for bacteria grown at 22˚C and the comparison revealed that 22 of the 102 genes were similarly differentially expressed both in rfaH and YeO3-R1 mutants. To detect genes regulated directly or indirectly by Hfq, deep RNA-seq was performed with RNA isolated from Y. enterocolitica wild-type strain 6471/76 and the YeO3-hfq::Km strain. Total RNA was isolated from two biological replicas of bacteria grown in LB to logarithmic phase (OD600 = 0.6) at two different temperatures, RT and 37°C. knocking out of Hfq affected the transcription of 346 genes at RT and 541 genes at 37°C, i.e., ca. 8 and 12.5 % of the Y. enterocolitica genes, respectively. At RT, of the 346 genes 216 genes were down- and 132 up-regulated, and at 37°C, of the 541 genes, 96 were down- and 445 up-regulated. A total of 95 genes were differentially expressed both at RT and 37°C; 27 showed down- and 59 up-regulated. For 9 genes opposite changes took place depending on the growth temperature.
