Serum is preferable to plasma for circulating exosomal microRNA biomarker discovery studies

Project description:Exosomes were purified from 250 ul matched plasma and serum samples using ExoQuickTm. The presence of particles consistent in size with exosomes (60-150nm) was confirmed using a Nanosight LM10. miRNA was extracted from exosomes using an miRNeasy Serum/Plasma kit (Qiagen, #217184). miRNA was reversed transcribed using a TaqMan® microRNA Reverse Transcription Kit (Life technologies, #4366596). miRNA profiling was performed with a high throughput TaqMan® OpenArray® Human microRNA panel (Life technologies, #4461104). The panel consisted of probes for 754 human miRNAs that are based on miRNA sequences derived from Sanger miRBase v14. MegaplexTM Primer Human Pool A v2.1 and Human Pool B v2.0 or v3.0

The panel consisted of probes for 110 human miRNAs that are based on miRNA sequences derived from Sanger miRBase v20. The poor prognosis and rising incidence of HPV-positive oropharyngeal squamous cell carcinoma (OPSCC) highlight the need for improved methods for detection of this cancer. Molecular biomarkers offer potential for this. The potential for circulating miRNAs as biomarkers in some other cancers has been shown, but circulating miRNAs have not been well validated in OPSCC. This study therefore used stabilised nested cross validation to investigate whether circulating miRNAs could be used to differentiate OPSCCs from healthy controls and patients with gastro-oesophageal reflux disease.

Detection of Cancer with Serum miRNAs on an Oligonucleotide Microarray

Project description:Micro RNAs (miRNAs) are a class of small, non-coding RNA species that play critical roles throughout cellular development and regulation. miRNA expression patterns taken from various tissue types often point to the cellular lineage of an individual tissue Arrays for serum miRNA analysis were constructed with 547 human miRNA sequences obtained from the Sanger Database version 10.0 which appeared on 8/2/07. Because of limited space on the array, the probe list was modified to exclude a few newer miRNAs that had recently been added. The array includes miRNA probes for all studies referenced by this paper. Three probes were written for each miRNA: an anti-sensed wild-type version, a double-mutant control probe, and a sense control version. Antisense controls were not included if the corresponding antisense miRNA existed in the databases. The double mutant control mutations were screened in order to maintain the same notional melting temperature (Tm) as the wild-type Tm. They were also designed to avoid perturbing or creating any secondary structure that might appear in the wild-type probe. In addition to the 547 human miRNAs, we also included as controls, four sheep, three C. elegans, and two human sequences.

Sequencing of small RNAs in healthy human serum from China

Project description:We applied Solexa sequencing technology to identify normal human serum microRNA genes. Sequencing result was refered to miRBase 15.0, including 904 human miRNAs.Using this method, we found that there were total number of 513 miRNAs in normal human serum and the total copy number of the serum miRNA was 3780436.

Lung miRNA expression profiling in a mouse model of chronic obstructive pulmonary disease

Project description:To profile lung miRNA expression in our mouse model of cigarette smoke-induced chronic obstructive pulmonary disease, we employed the Agilent unrestricted Mouse miRNA (8 x 15k arrays per slide, AMADID Number: 021828, Sanger Version 12) platform as a discovery tool to identify miRNAs of interest in the development of experimental chronic obstructive pulmonary disease. Mice were exposed to cigarette smoke (or room air) for 4, 6, 8, 12 weeks, lungs were excised, and total RNA isolated.
