ABSTRACT: Pseudomonas aeruginosa produces the toxic secondary metabolite hydrogen cyanide (HCN) at high cell population densities and low aeration. We have used Affimetrix microarrays to investigate the impact of HCN as a signal in cell-cell communication by comparing the transcriptome of the wild-type strain PAO1 to that of an HCN-negative mutant (PAO6344) under cyanogenic conditions.

Project description:Pseudomonas aeruginosa produces the toxic secondary metabolite hydrogen cyanide (HCN) at high cell population densities and low aeration. We have used Affimetrix microarrays to investigate the impact of HCN as a signal in cell-cell communication by comparing the transcriptome of the wild-type strain PAO1 to that of an HCN-negative mutant (PAO6344) under cyanogenic conditions. Total RNA was extracted from cultures of the wild-type strain PAO1 as well as from the isogenic HCN negative mutant (PAO6344), when HCN production was maximal (i.e. end of exponential growth phase). Each RNA pool derived from 3 technical replicates. 1 biological replicate per strain was performed on a different day.

Expression data of the mouse heart of a nose-only HCN inhalation model and a subcutaneous KCN injection model

Project description:Smoke inhalation from a structure fire is a common route of cyanide poisoning in the U.S. Cyanide inhibits cellular respiration, often leading to death. Its rapid distribution throughout the body can result in injuries to multiple organs, and cyanide victims were reported to experience myocardial infarction and other cardiac complications. We performed oligonucleotide microarrays to establish cardiac transcriptomes of an animal model of nose-only inhalation exposure to hydrogen cyanide (HCN), which is relevant to smoke inhalation. We also profiled cardiac transcriptomes after subcutaneous injection of potassium cyanide (KCN). Although the KCN injection model has been often used to evaluate medical countermeasures, this study demonstrated that cardiac transcriptomes are largely different from that of the HCN inhalation model at multiple time points within 24 hours after exposure.

HCN regulates cellular processes through posttranslational modification of proteins by S-cyanylation

Project description:Hydrogen cyanide (HCN) is coproduced with ethylene in plant cells and primarily enzymatically detoxified by the mitochondrial ß-cyanoalanine synthase (CAS-C1). Permanent or transient depletion of CAS-C1 activity in Arabidopsis results in physiological alterations in the plant that suggest that the function of HCN is a gasotransmitter molecule. Label-free quantitative proteomic analysis of enriched mitochondrial samples isolated from the wild type and cas-c1 mutant revealed significant changes in protein content, identifying 451 proteins that are absent or less abundant in cas-c1 and 353 proteins that are only present or more abundant in the mutant background. Gene ontology classification of these proteins highlights proteomic changes that explains the root hairless phenotype and the altered immune response observed in the cas-c1 mutant. The mechanism of action of cyanide as a signaling molecule has been addressed using two proteomic approaches focused on identifying the S-cyanylation of cysteine as a posttranslational modification of proteins. Both the 2-imino-thiazolidine chemical method and the direct untargeted analysis of proteins using LC-MS/MS identified a set of 163 proteins susceptible to S-cyanylation that included sedoheptulose 1, 7-bisphosphatase (SBPase), the peptidyl-prolyl cis-trans isomerase (CYP20-3) and enolase 2 (ENO2). In vitro analysis of these proteins identified that this modification in the SBPase Cys74, CYP20-3 Cys259 and ENO2 Cys346 residues affected the enzymatic activity of the enzymes. GO classification and protein-protein interaction cluster analysis revealed the function of S-cyanylation in the regulation of primary metabolic pathways, such as glycolysis, and the Calvin and S-adenosylmethionine cycles.

scRNA-seq analysis (well-based) of pharmacological HCN channel block with ZD7288 on rat primary cortical neuronal stem cells

Project description:We analysed transcriptomic changes of single cell transcriptomes from primary rat cortical neuronal stem cells (NSC) after pharmacologically blocking HCN channels with ZD7288 compared to untreated NSC. This well-based scRNA-seq aproach revealed a pronounced cell cycle arrest in G1 phase of ZD7288 treated (HCN blocked) NSC.

Transcription profiling of Pseudomonas aeruginosa PAO1 wild type and PA2384 strains at different culture densities to investigate their response to iron limitation

Project description:The gene PA2384 in Pseudomonas aeruginosa PAO1, annotated originally as unknown function, has been previously shown to be dramatically responsive to iron limitation. In the present study, PA2384 is shown by bioinformatics analysis to have a weak similarity to the N-termini DNA binding domain of fur, a well-known ferric uptake regulator. To experimentally investigate the function of PA2384 P. aeruginosa PAO1 recombinant (pUCP20::PA2384) overexpressing PA2384 and PA2384 knock-out mutant PAO1-23844 are constructed and studied. Physiological characterization in a carefully controlled cultivation system shows that the knockout strain needed a longer lag phase to grow and exhibited a significantly reduced production speed of siderophore (pyoverdine and pyochelin) in the stationary phase. Genome-scale transcriptional profiles at different growth stages are compared between the wild type and âPA2384 mutant grown under iron-limiting conditions. The expression of more than 350 genes is affected. Among them, seventy-one genes involved in iron uptake are significantly induced by PA2384. 102 quorum sensing (QS) dependent genes exhibited differential transcription. They include genes related to the biosynthesis of some important virulence factors such as pyocyanin, rhamnolipids and hydrogen cyanide. Transcription of genes responsible for the synthesis of Pseudomonas Quinolone Signal (PQS) is greatly advanced by the knockout of PA2384. We postulate that PA2384 affects QS via PQS. Furthermore, the knockout of PA2384 also results in altered expression of genes involved in electron transfer, central metabolism, phosphorus starvation and translation. It implies that PA2384 may affect more basic physiology than only respond to iron uptake and is a versatile global regulator in P. aeruginosa under iron starvation. This drop-seq scRNA-seq aproach showed accumulation of ZD7288 treated cells in G1 phase and confirmed our previous findings from a well-based scRNA-seq approach with cell cycle arrest in G1 after HCN channel block.
