Project description:This series contain time course microarray data from MCF10A-Myc cells treated with either ethanol or Dexamethasone for 30 min, 2 hr, 4 hr, and 24 hr. This series contains three biological replicates that were analyzed as independent replicate experiments (data were normalized within each replicate experiment, not across all samples). Keywords: time course MCF10A-Myc cells were subjected to 72 hrs of growth factor withdrawal followed by treatment with either vehicle (ethanol) or Dex (10-6 M) for 0.5, 2, 4 or 24 hrs. Total RNA from each sample was extracted using QiagenM-bM-^@M-^Ys RNeasy Kit. Preparation of biotinylated cRNA and hybridization to oligonucleotide arrays (Affymetrix human genome genechip HG-U133A) were performed at the University of Chicago Microarray Core Facility. HG-U133A genechip contains 22,215 probe sets that represent approximately 16,000 human genes. The complete procedure was repeated independently three times. Gene chips were scanned and analyzed using Robust Multi-array Average (RMA) algorithm.

Analysis of genetic changes in MCF10A series cells and MCFDCIS derived xenografts

Project description:MCF10A series is one of the few human models of breast tumor progression. A derivative of MCF10A cells is the MCFDCIS, which reproducibly forms comedo DCIS-like lesions that spontaneously progress to invasive tumors. We used this model to explore the relative importance of myoepithelial cells and stromal fibroblasts in the in situ to invasive breast carcinoma transition. We use Affymetrix 11K XbaI or 250K StyI SNP arrays to analyze the MCF10A series cells and MCFDCIS derived xenografts for copy number changes and LOH (loss of heterozygosity). Project description:Mammary epithelial cells MCF10A and HER2 overexpressing MCF10A cells were grown on matrigel in the absence or presence of epidermal growth factor. Cells were lysed and RNA was collected at 1.5,3,5,7,9 days. Total 20 arrays from four time course experiments. MCF10A and MCF10A-HER2 (overexpressed HER2) were plated on Matrigel in the absence or presence of 20 ng/ml of EGF. This design creates four panels of experiments of 5 time points each.

Project description:This is a time course experiment with 4 - 6 slides per time point where all samples were hybridised to time zero. The microarray slides were scanned using a GenePix 4000B Scanner (Axon Instruments, Foster City, CA, USA). The â??SPOTâ?? software package (CSIRO) was used to identify spots and subtract backgrounds. The extracted information was normalised using the â??Statistics in Microarray Analysis" (SMA) open source R package. Scaled print tip group lowes normalisation was performed for each slide and replicate slides were scaled to each other. The cDNAs used in this microarray were identified as part of collaborative project between the IMVS and Bionomics Limited. The project aims were to identify genes up-regulated during in vitro capillary tube formation as targets for angiogenesis-based therapeutics.
