Project description:To compare up-regulation of genes following CpG activation, we performed microarray analysis of activated macrophages from B6 and F1(B6xMOLF) mouse strains. Cells were activated for 0, 2 and 4 hrs with 200nM of type B CpG. Levels of mRNA for many genes differened dramatically between the strains Peritoneal macrophages were elicited from pertoneal cavity of mice 3 days after thioglycollate injection. The cells were plated overnight at a density of 5 million cells per 100 mm dish and activated the next day with 200 nM CpG. Total RNA was isolated with TRIZOL followed by reverse transcrition, fragmentation and labeling accroding the manufacture's (Affymetrix) recommendations

Project description:Toll-like receptor and RIG-I-like receptor classs may evoke or instruct a distinct type of response that is more reflective of the pathogen encountered. Although this issue may be critical to a better understanding of the regulation of immune responses to microbial infections, it has not been addressed through a direct, side-by-side comparison of the two receptor classes. To address this, we performed microarray analysis of mRNAs from peritoneal macrophages stimulated with a synthetic B-form DNA, poly(dA-dT)M-cM-^CM-;poly(dT-dA) ( B-DNA) or a CpG-B oligonucleotide, which respectively activates RLRs or TLR9, and identified B-DNA inducible genes and CpG-B inducible genes. Peritoneal macrophages from B6 mice were stimulated with B-DNA (10M-NM-<g/ml) or CpG-B(3M-NM-<M) for 4 hous, and then subjected to microarray analysis.

Macrophage Response to LPS, poly(I:C) and CpG DNA Stimulation

Project description:Molecular Pathways and Transcriptional Networks Involved in the Macrophage Response to LPS, poly(I:C) and CpG DNA Stimulation Background: Toll-like family of receptors recognizes pathogen-associated molecular patterns (PAMPs) from different organisms. TLR4 is the receptor for bacterial lipopolysaccharide (LPS), dsRNA viral mimic poly(I:C) binds to TLR3, and bacterial CpG DNA signals through TLR9. TLR4 signaling is mediated by adaptor molecules Myd88 and TRIF while TLR3 pathway involves only the TRIF adaptor and TLR9 signals solely through Myd88. Methods: To identify genes other than those in TLR pathways that mediate macrophage response to different PAMPs, RAW264.7 cells were stimulated with LPS, poly(I:C), or CpG DNA, and RNA was profiled on microarrays 6 hrs and 24 hrs post-treatment. Gene expression data were analyzed to determine genes, pathways and transcriptional networks that are in common and unique to each of the three TLR stimuli. Potentially novel candidates revealed by this analysis were tested for their role in innate immunity using RNA interference. Results: Many genes are differentially regulated by LPS and poly(I:C) at both 6 hrs and 24 hrs following treatment, while CpG DNA elicits a much less pronounced transcriptional response. By analyzing gene expression data for networks and pathways, we prioritized differentially expressed genes that are in common to all three PAMPs as well as those shared by LPS and poly(I:C). Knockdown by RNA interference of two genes, Plec1 and TPST1, inhibited production of IL-6 in response to LPS in cultured macrophages. Conclusions: We have identified novel innate immunity genes that may be important in macrophage response to LPS, poly(I:C), and CpG DNA stimuli. Our results provide potential biomarkers and therapeutic targets that should be further investigated in mice and human populations.

F1 hybridization effects on mouse oocytes

Project description:This dataset consists of germinal vesicle (GV) and metaphase II (MII) oocytes from B6, D2, and B6xD2 F1 mice. Oocytes from a single mother were pooled as one biological replicate to become one sample. The goal of the study was to explore the genetic effects on oocyte quality, and more specifically, to determine a viable explanation for the hybrid vigor phenotype displayed in F1 mice. This study is the first to combine oocytes of different stages and different genotypes (two parental inbred strains and F1 hybrid) into a single analysis capable of identifying molecular characteristics that distinguish F1 hybrids.

Project description:We report the grobal gene expression in follicular (FO) B cells stimulated with CpG, IFNa, and CpG plus IFNa for 12 hours prior to the onset of PC differentiation. We found that stimulation with CpG plus IFNa upregulates metabolic processes compared to stimulation with CpG alone. This study highlight the pivotal role of IFNa in determining the fate of PC differentiation of TLR9-activated FO B cells.

Genetic Architecture of Protein Expression and its Regulation in the Mouse Brain

Project description:Natural variation in protein expression is common in all organisms and contribute to phenotypic differences among individuals. While variation in gene expression at the transcript level has been extensively investigated, the genetic mechanisms underlying variation in protein expression have lagged considerably behind. Here we investigate genetic architecture of protein expression by profiling a deep mouse brain proteome of two inbred strains, C57BL/6J (B6) and DBA/2J (D2), and their reciprocal F1 hybrids using two-dimensional liquid chromatography coupled with tandem mass spectrometry (LC/LC-MS/MS) technology. By comparing protein expression levels in the four mouse strains, we observed 329 statistically significant differentially expressed proteins between the two parental strains and identified four common inheritance patterns, including dominant, additive, over- and under-dominant expression. We further applied the proteogenomic approach to detect variant peptides and define protein allele-specific expression (pASE).
