Project description:Porcine respiratory and reproductive syndrome virus (PRRSV) is a virus infecting swine and causes swine abortion. Previously, non-structural protein 11 (Nsp11) from PRRSV was shown to have inhibitory function to type I IFN signaling. In this project, we want to see in addition to type I IFN, whether other cellular pathways are influenced by Nsp11 systemtically. A cell line stably expressing PRRSV Nsp11 was established, designated as MARC-Nsp11 cells, and an RNA microarray was conducted using these cells and WT MARC-145 cells MARC-145 and MARC-Nsp11 cells were seeded one day prior to experiments and total cellular RNAs were extracted using Trizol (Invitrogen) and purified by RNeasy mini kit (Qiagen). The quantity and quality of RNA were determined using an Align 2100 bioanalyzer (Agilent Technologies, Palo, Alto, CA, USA), and the RNA integrity was determined above 7. The RNA samples were then subjected to microarray using Human Gene 1.0 ST arrays (Affymetrix UK Ltd, High Wycombe, UK) at the Keck Biotechnology Center, University of Illinois, Urbana, IL). The microarray was repeated twice in duplicates each.

Project description:We found that fuse ΔLMP1 to MAVS could strengthen MAVS mediated inhibition of PRRSV replication in MARC-145 cells. To better understand the biological function of the fusion protein ΔLMP1-MAVS, overall gene expression of MARC-145 cells transfected with ΔLMP1-MAVS or MAVS was evaluated by mRNA-seq. The result showed that ΔLMP1-MAVS upregulated a number of genes associated with innate immune responses to viral infection, including plenty of interferon-stimulated genes. This study provides reference date to research the working mechanism of ΔLMP1-MAVS.

Project description:The aim of this study was to acquire a better understanding of porcine reproductive and respiratory syndrome (PRRS) disease through a deeper knowledge of gene expression changes that occur in pulmonary lymph nodes by comparing PRRS virus (PRRSV), porcine circovirus type 2 (PCV-2), and swine influenza virus (IAV-S) infections. The PRRSV, IAV-S and PCV-2 viral infections followed a clinical course in these domestic pigs typical of experimental infection of young pigs with these viruses. PRRSV isolate SDSU-73 was pathogenic in this study inducing fever, anorexia, listlessness, and dyspnea.

Project description:Porcine reproductive and respiratory syndrome (PRRS) has been one of the most economically important diseases affecting swine industry worldwide and causes great economic losses each year. PRRS virus (PRRSV) replicates mainly in porcine alveolar macrophages (PAMs) and dendritic cells (DCs) and develops persistent infections, antibody-dependent enhancement (ADE), interstitial pneumonia and immunosuppression. But the molecular mechanisms of PRRSV infection still are poorly understood. Here we reported on the first genome-wide host transcriptional responses to normal PRRSV (N-PRRSV) infection using Solexa/Illumina’s digital gene expression (DGE) system, a tag-based high-throughput transcriptome sequencing method, and analyzed systematically the relationship between pulmonary gene expression profiles after N-PRRSV infection and infection pathology. Our results indicated that N-PRRSV appeared to utilize multiple strategies for its long surviral in infected pigs, including subverting host innate immune response, hijacking host lipid metabolism, inducing an anti-apoptotic and anti-inflammatory state as well as developing ADE. Virus-induced pro-inflammatory cytokines, chemokines, adhesion molecules and inflammatory enzymes production and inflammatory cells, antibodies, complement activation were likely to result in the development of inflammatory responses during N-PRRSV infection processing. N-PRRSV-induced immunosuppression might be mediated by apoptosis of infected cells, which caused depletion of immune cells and induced an anti-inflammatory cytokine response in which they were unable to eradicate the primary infection or developed secondary infection. Our systems analysis will benefit for better understanding the molecular pathogenesis of N-PRRSV infection, developing novel antiviral therapies and identifying genetic components for swine resistance/susceptibility to PRRS.

Project description:MARC-145 cells were infected with porcine reproductive and respiratory syndrome virus (PRRSV)-2 isolate SD95-21 (KC469618.1), and a mutant thereof (KO2), and subjected to ribosome profiling to analyse the viral and host translatome, frameshifting on the viral genome, and putative frameshift-related ribosome pausing events. Samples were harvested at 9 hpi by flash-freezing, without cycloheximide pre-treatment. RNase I treatment was carried out, following which ribosomes and enclosed RNA were isolated by centrifugation through a sucrose cushion. RNA was extracted, ribosomal RNA was removed using Illumina's RiboZero kit, and remaining RNA was gel purified to select fragments 19-80nt long. Fragments were cloned into adapters based on the TruSeq small RNA adapters, with an additional seven random nucleotides at the 5′-end of the 3′-adapter and the 3′-end of the 5′-adapter. Libraries were sequenced on the Illumina NextSeq 500 platform as a paired-end run. For one NextSeq run, some potyvirus amplicons, indexed using TruSeq small RNA indices 1-48, was spiked in to the pool directly before sequencing, therefore some libraries (noCHX_RNA_9hpi_KO2_1, noCHX_RNA_9hpi_KO2_2, noCHX_RNA_9hpi_mock_1, noCHX_RNA_9hpi_mock_2, noCHX_RNA_9hpi_WT_1, noCHX_RNA_9hpi_WT_2) have a small proportion of potyvirus reads, but this does not represent co-infection in the biological sample and does not affect the conclusions of the study. Project description:Porcine reproductive and respiratory syndrome virus (PRRSV) remains a serious threat to the swine industry worldwide for many years. PRRSV has a high tropism for swine pulmonary alveolar macrophages (PAM), an essential innate immune cell. Here, we used RNA-sequencing approach to examine the transcriptional profile of in vivo infected and bystander PAM in the lung of PRRSV-infected swine at 7 days post-infection (dpi). We utilize the PRRSV virion stably expressing EGFP reporter gene to discriminate infected and bystander PAM cells. This work will allow us to differentiate the direct and indirect effect of infection at the cellular level. Firstly, average ~4.2% of reads from infected, while only ~0.06 % reads from bystander cells found mapping to the FL12-EGFP genome. Though most differentially expressed genes (DEGs) are shared between infected and bystander PAM compared to PAM from mock-infected animals, infected cells produce more inflammatory cytokines, interferon signatures, and antiviral immune genes than bystander cells. Importantly, upregulation of NFKB inhibitors (NFKBI) (NFKBIA, NFKBIZ, and TNFAIP3) and T cell exhaustion genes (PD-L1 (CD274), PRDM1, and IL10) was exclusively observed in infected cells. In-situ staining of lung tissue using NFKBI RNA probes confirms temporal upregulation of these immune regulators. Both NFKBI and T-cell exhaustion are prominent immune escape mechanism noted in a several viral infections, however, their role is unexplored in PRRSV pathogenesis. Collectively, these results reveal distinctive transcriptional changes occur within infected and bystander PAM and unique upregulation of NFKBI and T-cell exhaustion pathway in infected PAM indicates a strategy employ by PRRSV to subverts host immune responses.

Project description:Porcine reproductive and respiratory syndrome (PRRS) is an economically important disease with a significant impact on the pig industry. It is caused by PRRS virus (PRRSV), which predominantly infects and replicates in porcine pulmonary alveolar macrophages (PAMs), providing a useful in vitro model for understanding the host immune response to PRRSV infection. We pretreated PAMs with porcine IFN-α to induce an antiviral state within the cells and subsequently infected them with highly pathogenic (HP)-PRRSV. Changes in global gene expression in IFN-α-pretreated PAMs in response to HP-PRRSV infection were determined by RNA-sequence analysis. A total of 346 differentially expressed genes (DEGs) were transcriptionally upregulated by porcine IFN-α. Among these up-regulated DEGs, 93 showed significantly attenuated expression levels in response to HP-PRRSV infection. These attenuated DEGs were remarkably enriched in immune-response-related terms, such as 'RIG-Ilike receptor signaling pathway', 'Response to virus', and 'Response to stimulus'. Notably, expression levels of 93.8% (15/16) of antiviral genes (such as PKR, OAS1, IFIT1(ISG56) and ISG15), and genes encoding retinoic-acid-inducible gene-I protein (LOC100737466(DDX58), a cytoplasmic viral RNA sensor), interferon regulatory factor 7 (IRF7, a key transcriptional regulator of type I IFN-dependent immune response), signal transducer and activator of transcription 1 (LOC100738308(STAT1), a transcription factor for IFN-stimulated genes), and tumor necrosis factor-related apoptosis-inducing ligand (TNFSF10, a cytokine initiating proapoptotic signaling cascades) were significantly attenuated by HP-PRRSV infection. These results suggest that HP-PRRSV can counteract the type I IFN-induced antiviral state by interfering with the expression of genes involved in the host-defense response.
