Project description:Transcription profiles in BL21, BL21/pOri1 and BL21/pOri2 were analysed using DNA microarray technology. BL21, BL21/pOri1 or BL21/pOri2 strains were cultured at chemostat status and harvested after the cultivation arrived steady status. Experiment Overall Design: BL21, BL21/pOri1 and BL21/pOri2 were cultured at the exponential growth status or at the same growth rate status, respectively. E. coli BL21, BL21/pOri1 and BL21/pOri2 RNAs were reverse-transcripted into cDNAs, The RNAs from the BL21, BL21/pOri1, BL21/pOri2 were labelled with biotin. The labelled cDNAs were mixed and then hybridized on the microarray slides. Experiments were repeated four times. Most of them have no significant difference comparing plasmid-carrying E. coli and plasmid-free E. coli

Microaerobic fermentation alters lactose metabolism in Escherichia coli

Project description:We report the effect of oxygenation state in lactose grown escherichia coli producing recombinant proteins. To shed more light on the mechanistic correlation between the uptake of lactose and dissolved oxygen, a comprehensive study has been undertaken with the E. coli BL21 (DE3) strain. Differences in consumption pattern of lactose, metabolites, biomass and product formation due to aerobiosis have been investigated. Transcriptomic profiling of metabolic changes due to aerobic process and microaerobic process during protein formation phase has been studied and the results provide a deeper understanding of protein production in E. coli BL21 (DE3) strains with lactose based promoter expression systems.This study also provides a scientific understanding of escherichia coli metabolism upon oxygen fluctuations.

Metabolomic analysis of riboswitch containing E. coli recombinant expression system

Project description:In this study we have employed metabolomics approaches to understand the metabolic effects of producing enhanced green fluorescent protein (eGFP) as a recombinant protein in Escherichia coli cells. This metabolic burden analysis was performed against a number of recombinant expression systems and control strains and included: (i) standard transcriptional recombinant expression control system BL21(DE3) with the expression plasmid pET-eGFP, (ii) the recently developed dual transcriptional–translational recombinant expression control strain BL21(IL3), with pET-eGFP, (iii) BL21(DE3) with an empty expression plasmid pET, (iv) BL21(IL3) with an empty expression plasmid, and (v) BL21(DE3) without an expression plasmid; all strains were cultured under various induction conditions. The growth profiles of all strains together with the results gathered by the analysis of the Fourier transform infrared (FT-IR) spectroscopy data, identified IPTG-dependent induction as the dominant factor hampering cellular growth and metabolism, which was in general agreement with the findings of GC-MS analysis of cell extracts and media samples. In addition, the exposure of host cells to the synthetic inducer ligand, pyrimido[4,5-d] pyrimidine-2,4-diamine (PPDA), of the orthogonal riboswitch containing expression system (BL21(IL3)) did not display any detrimental effects, and its detected levels in all the samples were at similar levels, emphasising the inability of the cells to metabolise PPDA. The overall results obtained in this study suggested that although the BL21(DE3)-EGFP and BL21(IL3)-EGFP strains produced comparable levels of recombinant eGFP, the presence of the orthogonal riboswitch seemed to be moderating the metabolic burden of eGFP production in the cells enabling higher biomass yield, whilst providing a greater level of control over protein expression.

Transcriptional profiling of Escherichia coli cultured under severe zinc limitation

Project description:Escherichia coli strain MG1655 was grown in parallel chemostat cultures in GGM. In one chemostat the culture was fed adequate Zn; in the other, measures were taken to eliminate Zn from the chemostat vessel and culture medium. Culture volume (120 ml), temperature (37 oC) and stirring speed (437 rpm) were maintained. Steady state values for pH and OD600 were 6.9 and 0.6, respectively. After 50 hours, samples from the adequate Zn and Zn-limited chemostats were harvested into RNAprotect and total RNA was purified using Qiagen’s RNeasy Mini kit (using the supplier’s protocol) prior to use in microarray analysis. Biological experiments (i.e. a comparison of adequate versus low Zn in chemostat culture) were carried out three times, and a dye swap performed for each experiment, providing two technical repeats for each of the three biological repeats.

Proteomics of Diverse Clonal Groups of Enterotoxigenic Escherichia coli Underline Variations in Surface Antigens and Similarities in Metabolism

Project description:Enterotoxigenic Escherichia coli (ETEC) is an important cause of diarrhoea, a pervasive disease in low- and middle-income countries that affects mostly young children and visiting travellers. Substantial diversity exists among ETEC isolates, hindering development of effective preventive means. To investigate how ETEC genomic variation is reflected at expressed proteome level, we applied label-free quantitative proteomics to 7 human ETEC strains representing 5 epidemiologically important lineages. We further determined the protein profile of the non-pathogenic E. coli B strain BL21 to discriminate metabolic features specific for ETEC. The analysis yielded a dataset of 2,894 proteins, of which 1,777 were present in all strains. Each ETEC strain displayed on average 27 (±10) proteins with known or putative links to virulence, both plasmid- and chromosomally-encoded, and a number of strain-specific isoforms participating in the biosynthesis of surface antigens. Statistical comparison of relative protein levels between the ETEC strains and BL21 revealed several proteins with significantly increased amounts only in BL21, including enzymes of arginine biosynthesis and metabolism of melibiose, galactitol and gluconate. ETEC strains displayed consistently increased levels of proteins that were functional in iron acquisition, maltose metabolism, and acid resistance. These results suggest that specific metabolic functions are shared among ETEC isolates.
