Transcriptome analysis of thermal adaptive E. coli (part 2)

ABSTRACT: Two E. coli genotypes (type_II and type_III) that showing a mutation either within rpoH or upstream of groESL were isolated in the thermal adaptative evolution. Transcriptome analyses of the two genotypes exponentially growing at both regular and high temperatures were performed.

Project description:Transcriptome analyses of the Escherichia coli cells acquired in the thermal adaptive evolution (Kishimoto et al, 2010, PLoS Genet) were performed. The ancestor strain (Anc) and the evolved strains (41B, 43B, 45L and 37L) were analyzed. The cells exponetially growing at the regular (37ºC) and/or evolutionary (41~45ºC) temperatures and in response to heat shock at 45ºC were collected for microarray analyses. Multiple transcriptome analyses identified the specific evolutionary direction and bias for thermal adaptation.

Transciptional response to acute thermal stress in Chinook salmon

Project description:Thermal stress is a serious and growing challenge facing Chinook salmon (Oncorhynchus tshawytscha) living in the southern portion of their native range. River alterations have increased the likelihood that juveniles will be exposed to warm water temperatures during their freshwater life stage, which can negatively impact survival, growth, and development and poses a threat to dwindling salmon populations. In order to better understand how acute thermal stress affects the biology of salmon, we performed a transcriptional analysis of gill tissue from unacclimated Chinook juveniles exposed to short periods at water temperatures ranging from ideal to potentially lethal. Reverse transcribed RNA libraries were sequenced on the Illumina HiSeq2000 platform and a de novo reference transcriptome was created. Differentially expressed transcripts were annotated using Blast2GO and relevant gene clusters were identified.

How thermal challenges change gene regulation in the songbird brain and gonad: implications for sexual selection in our changing world

Project description:In a rapidly warming world, exposure to high temperatures may impact fitness, but the gene regulatory mechanisms that link sublethal heat to sexually selected traits are not well understood, particularly in endothermic animals. Our experiment used zebra finches (Taeniopygia guttata), songbirds that experience extreme temperature fluctuations in their native Australia. We exposed captive males to an acute thermal challenge (43°C) compared with thermoneutral (35°C) and lower (27°C) temperatures. We found significantly more heat dissipation behaviors at 43°C and heat retention behaviors at 27°C, temperatures previously shown to reduce song production and fertility. Next, we characterized gene expression in tissues important for mating effort – the posterior telencephalon, for its role in song production, and the testis, for its role in fertility and hormone production. Differential expression of hundreds of genes in the testes, but few in the brain, suggest the brain is more buffered from extreme temperatures. Nevertheless, dopaminergic signaling in the brain co-varied with heat dissipation behaviors, providing a mechanism by which temporary thermal challenges may alter motivational circuits for song production. In both brain and testis, we also observed quantitative continuous variation between thermally sensitive gene networks and individual differences in thermoregulatory behavior, indicating that mechanisms of thermal-behavioral tolerance have microevolutionary potential. Taken together, these results suggest that selection for thermal tolerance could impact performance of sexually selected traits, and in turn, sexual selection in a warming world could influence how thermal tolerance evolves.

Symbiodinium clade content drives host transcriptome more than thermal stress in the coral Montastraea faveolata (part 1)

Project description:Given the overwhelming evidence that symbiont genotypes differentially affect host processes such as growth, bleaching susceptibility, and nutrient acquisition, we set out to measure gene expression differences in fragments of Montastraea faveolata harboring two different clades of Symbiodinium. On the reefs near Puerto Morelos, México, colonies of M. faveolata are known to shift algal symbiont clade with depth, often associating with clade A at the top, clade B in the middle, and clade C near the bottom of the colony. By measuring photosynthetic efficiency and gene expression in control and heat-stressed fragments containing either clade B, clade C, or a mix of both, we found that: 1) the algal response to thermal stress is due to both host and algal factors; 2) fragments of M. faveolata express different genes in response to sub-bleaching thermal stress depending on algal genotype; 3) the overall effect of heat stress on coral gene expression is less significant than the effect of housing different zooxanthellae types. Overall, we present convincing evidence that different Symbiodinium clades may be functionally distinct, which in turn, greatly influences host gene expression.

Transcriptional rearrangements associated with thermal stress and preadaptation in Baikal whitefish (Coregonus baicalensis)

Project description:In this work, we describe the transcriptional profiles of adapted and non-adapted one-month-old Baikal whitefish juveniles after heat shock exposure. Preadapted fish were exposed to a repeated thermal rise of 6 °C above control temperature every 3 days throughout embryonic development. One month after hatching, preadapted and non-adapted larvae were either maintained at control temperatures (12 °C) or exposed to an acute thermal stress (TS) of 12 °C above control temperature. The information on transcriptional profiles will contribute to further understanding of the mechanisms of adaptation of whitefish to the environment.

Architecture of thermal adaptation in Exiguobacterium sibiricum strain 255-15: A genome and transcriptome approach

Project description:Several microorganisms have wide temperature growth range and versatility to tolerate large thermal fluctuations in diverse environments. To better understand thermal adaptation of psychrotrophs, Exiguobacterium sibiricum strain 255-15 was used, a psychrotrophic bacterium that grows from -5°C to 39°C. Its genome is approximately 3 Mb in size, has a GC content of 47.7% and includes 2,978 putative protein-encoding genes (CDS). The genome and transcriptome analysis along with the organism's known physiology was used to better understand its thermal adaptation. A total of about 27%, 3.2% and 5.2% of E. sibiricum strain 255-15 CDS spotted on the DNA microarray yielded differentially expressed genes in cells grown at -2.5°C, 10°C and 39°C, respectively, when compared to cells grown at 28°C. The hypothetical and unknown genes represented 10.6%, 0.89% and 2.3% of the CDS differentially expressed when grown at -2.5°C, 10°C and 39°C versus 28°C. The transcriptome analyses showed that E. sibiricum is constitutively adapted to cold temperatures since little differential gene expression was observed at growth temperatures of 10°C and 28°C, but at the extremities of its Arrhenius growth profile, namely -2.5°C and 39°C, much more differential gene expression occurred. Functional genomics of acclimation and adaptation in response to thermal stress in Daphnia

We report genome-wide patterns of gene expression in two heat tolerant southern and two heat-sensitive northern clones of Daphnia pulex exposed to either optimal (18°C) or substressful (28°C) temperatures.

Steady State Thermal Acclimation in the Eurythermal Goby fish, Gillichthys mirabilis

Project description:The goal of this study was to identify transcriptional resonses to thermal acclimation in a highly eurythermal fish. Specifically, what are the genes necessary to maintain homostasis at different temperatures and do these genes underlie any known acclimatory responses? Gillichthys mirabilis (goby fish) were acclimated to 3 temperatures (9C, 19C and 28C) for one month. Gill tissue from 7-9 individuals were dissected and immediately flash frozen in liquid nitrogen. Total RNA was extracted, reverse transcribed into cDNA, labeled with cy5 and hybridized against a common reference (cy3) on 2-color cDNA microarray developed for this species. Significant genes were determined by expression differences between groups (one-way ANOVA, FDR<0.05) .
