Transcription profiling by array of Brachypodium response to increased ambient temperature in seedlings

Project description:Microarray analysis on Brachypodium distachyon seedlings was performed to determine the response of the transcriptome to changes in ambient temperature, including identification of marker genes that were up-regulated or down-regulated by a moderate increase in growth temperature. Wild-type Brachypodium (Bd21) seedlings were grown on MSR63 media without sucrose (Alves et al. 2009 Nature Protocols vol. 4 pp 638-649) in a short-day photoperiod (14 hr light/ 10 hr dark) at 17 ºC. As the third leaf was emerging, plants were transferred to 12 ºC for 48 hrs. Plants were then maintained at 12 ºC or transferred to one of two temperature treatments: constant 22 ºC or constant 27 ºC. Samples were collected before the shift (0 hr) and at 2 hr and 24 hr after the shift and immediately frozen in liquid nitrogen. For each harvest, two to three replicates were collected that each contained 3 seedlings.

Potato cyst nematode repsonses in potato

Project description:Sets of seven 2-week old potato plants carrying the nematode resistance gene H1, grown from tuber ‘chits’ in sandy loam at a constant temperature of 20 ºC and a light cycle of 16 hour light/8 hour dark, were each inoculated in the roots evenly with 2000 juveniles of the virulent potato cyst nematode Globodera pallida, or with the avirulent G. rostochiensis pathotype Ro1, or with water. Plants were manually watered throughout the duration of the experiment. 5, 17 and 33 days after inoculation, the roots were carefully washed and root tissue samples were individually flash-frozen in liquid nitrogen and stored at –80 ºC. Total RNA isolations were performed using the Qiagen RNeasy kit. All samples were treated with DNase. The experiment was replicated twice. Keywords: Direct comparison

Expression data from Arabidopsis Col-0 expressing FLAG-SUB1A or FLAG-SUB1C rice ERFs

Project description:In rice (Oryza sativa L.), the haplotype at the multigenic SUBMERGENCE 1 (SUB1) locus determines survival of prolonged submergence. SUB1 encodes two or three group VII Ethylene Response Factor (ERF) family transcription factors, SUB1A, SUB1B and SUB1C. A highly submergence-inducible SUB1A allele is present in lines that are submergence tolerant. This gene is the determinant of submergence tolerance. Here, the heterologous ectopic expression of rice SUB1A and SUB1C in Arabidopsis thaliana was employed to assess the transcriptional network mobilized by ectopic expression of SUB1A and SUB1C. Arabidopsis thaliana Col-0 plants were stably transformed with constructs allowing the expression of 35S:FLAG-SUB1A and 35S:FLAG-SUB1C. Affymetrix ATH1 arrays were hybridized with RNA isolated from 7-day-old whole seedlings at midday (growth chamber, 0.5X MS-agar plates, 1 %(w/v) sucrose, 23 ºC, 16 h light/ 8 h dark, 125 uE m-2 s-1). Two biological replicates each.

Agron-omics Long Day Optimal Watering (LOW) experiment

Project description:Plants adapt to the prevailing photoperiod by optimally adjusting growth and flowering to the availability of energy. When Arabidopsis thaliana plants are grown in long days individual leaf growth is favoured, whereas whole plant leaf area is decreased because of the rapid shift to floral stages and, consequently, the low number of total leaves. To understand the molecular profiles of adaptation to long-day conditions we profiled Arabidopsis leaf number six of plants grown in 16 hours of light at four developmental stages both at the end of the day and the end of the night and compared the profiles to those acquired in short day conditions.

Project description:Microarray analysis of Aspergillus niger under conditions with differing combinations of carbon source, nitrogen source, nitrogen concentration, and culture pH Fermentor cultures were grown in minimal medium (MM) at a constant temperature of 30 ± 0.5 ºC and with differing combinations of carbon source (either 277.5 mM glucose or 333.0 mM xylose), nitrogen source (NH4Cl or NaNO3) and nitrogen concentration (4x: 282.4 mM; 8x: 564.8 mM), and pH (pH4 or pH5) of the medium (M. Braaksma, A.K. Smilde, M.J. van der Werf, P.J. Punt, submitted for publication). At different time points samples were collected, quenched immediately in methanol at -45 ºC and centrifuged at -20 ºC to remove supernatant. Part of the biomass was frozen into liquid nitrogen and stored at -80 ºC for microarray analysis. For each of the 16 culture conditions one sample was selected for microarray analysis; samples were collected either around the time point carbon source depleted or a considerable time (~24 h) after carbon souce depletion. In addition some technical duplicates were included.
