Project description:N-Myc oncoprotein induces neuroblastoma by modulating gene transcription, and long noncoding RNAs exert biological effects by regulating gene expression. We analysed whether N-Myc and the long noncoding RNA lncMycN mediate the expression of common subsets of genes. Neuroblastoma Kelly cells were transfected with control siRNA, N-Myc siRNA-1, N-Myc siRNA-2, lncMycN siRNA-1 or lncMycN siRNA-2. RNA was extracted from the cells 48 hours after siRNA transfections, and subjected to differential gene expression studies with Affymetrix microarrays.

A long noncoding RNA regulates sister chromatid cohesion [microarray]

Project description:Long noncoding RNAs (lncRNAs) have appeared to be involved in the most diverse cellular processes through multiple mechanisms. Here we describe a previously uncharacterized human lncRNA, CONCR (cohesion regulator noncoding RNA), transcriptionally activated by MYC, which is upregulated in multiple cancer types. The expression of CONCR is cell cycle-regulated, and it is required for cell cycle progression and DNA replication. Moreover, cells depleted of CONCR show severe defects in sister chromatid cohesion, suggesting an essential role for CONCR in cohesion establishment during cell division. CONCR interacts with and regulates the activity of DDX11, a DNA-dependent ATPase and helicase involved in DNA replication. These findings suggest a novel mechanism of action for CONCR in the modulation of DDX11 enzymatic activity, unveiling the direct involvement of a lncRNA in the establishment of sister chromatid cohesion. Characterization of the function of the long noncoding RNA CONCR. A549 were transfected with a control siRNA or with a combination of two siRNAs targeting CONCR. Three independent siRNA-mediated knockdowns (siRNA CONCR REP1, 2 and 3) and controls (siRNA Control REP1, 2 and 3) were used for the analysis.

Knockdown of STAiR18, an IL-6/STAT3-induced long noncoding RNA, in INA-6 multiple myeloma cells

Project description:STAiR18, an mRNA-like STAT3-induced long noncoding RNA shows ubiquitous expression. RNAi-mediated knockdown of STAiR18 led to a dramatic decrease in INA-6 cell vitality. Furthermore, STAiR18 knockdown reduced the STAT3 RNA and protein levels in these cells, suggesting a positive feedback loop between STAT3 and its target ncRNA STAiR18. Microarray analyses of INA-6 cells after STAiR18 or STAT3 knockdown revealed overlapping changes of transcription patterns indicating a close functional interplay between the two molecules. Taken together, STAiR18 represents a novel noncoding RNA that is likely to play an important role for the oncogenic function of the STAT3 pathway. STAT3- and STAiR18-dependent gene expression in human multiple myeloma cell line INA-6 was measured 40 hours after transfection with either a negative control siRNA, an siRNA to STAT3 or an siRNA to STAiR18. Four independent experiments were performed for each siRNA approach, yielding 12 approaches in total.

Project description:Cryptosporidium is a protozoan parasite that infects the gastrointestinal tract of humans and animals. It is an important opportunistic pathogen in children under the age of two and immunocompromised adults. There is currently no fully effective therapy or vaccine. Long noncoding RNAs are RNA transcripts, over 200 nt in length, that are capable of regulating gene expression through both transcriptional and translational methods. Our lab previously identified a panel of host long noncoding RNAs are that upregulated during Cryptosporidium infection, including NR_033483. Further experiments indicated this host long noncoding RNA may be playing a pro-parasitic role during infection. We hypothesized that NR_033483 is regulating the expression of host immune genes to aid the parasite. In this study, we treated intestinal epithelial cells with an siRNA targeting NR_033483 to knockdown its expression, or a scrambled siRNA control, and infected the samples with Cryptosporidium. We sought to determine changes in host gene expression when NR_033483 was knocked down verse control samples.

Project description:The long noncoding RNA NKX2-1-AS1 is highly expressed in primary lung adenocarcinomas compared to squamous carcinomas, similar to its adjacent protein-coding gene NKX2-1, but its contribution to lung tumorigenesis is not well understood. In this study we knockdown NKX2-1-AS1 by siRNA transfection and analyze the effect on gene expression in the lung carcinoma H441 cell line.
