Whole genome transcript profiling upon 4 days of salt treatment

ABSTRACT: Our study identified long term salt stress treatment to induce symptoms similar to developmental senescence. In order to identify possible crosstalk components shared between developmental and salt-triggered senescence. We first obtained the expression profile of Arabidopsis leaves under the condition of salt-induced senescence (4 days) and then compared it with the transcriptome of developmental leaf senescence.

Project description:Grapevine rootstock 1616C shoots were sterilized and cultured on Murashige & Skoog (MS) medium containing 2% sucrose (w/v). Plantlets were grown in a growth chamber with a 16-h light/8-h dark cycle for 10 weeks at 25 °C. Plantlets with 4–5 leaves were chosen for use in stress treatments. Experiments were conducted with treatment groups: The control (C, without any chemical treatment), TM (treated with 5 μg mL-1 tunicamycin (TM)) and salt (treated with 400 mM NaCl). Microarray analysis was performed and we investigated transcript profiles in leaves of the salt-tolerant grapevine rootstock 1616C under salt- and ER-stress at 6 and 24 hours

Gene expression study after 1 and 3 days of salt exposure in a Solanum tuberosum cultivar called PS3

Project description:The molecular response to salt exposure was studied in the leaves of a S. tuberosum clone using cDNA microarray. Differentially expressed genes were classified according to their known or predicted function and their expression ratio as compared to the control. The major changes upon a 150 mM NaCl exposure in potato leaves occurred in the photosystem apparatus and Calvin cycle: many transcripts coding for proteins belonging to photosystems I and II and chlorophyll synthesis were repressed. On the other hand, we observed the induction of various kinds of transcription factors implicated in osmotic stress response via ABA-dependent or ABA-independent pathways but also in plant defense pathways. This revealed a crosstalk between abiotic and biotic stress responses during salt exposure, which activated several adaptation mechanisms including HSP, LEA, dehydrins and PR proteins. Gene expression changes related to carbohydrate and amino acid metabolism were also observed, pointing at putative modifications at the metabolic level.

Dynamic Transcriptome in Limonium bicolor Leaf Development: Insights into Genes Controlling Salt Gland Differentiation

Project description:The salt glands in the epidermis of recretohalophytes play a pivotal role in salt tolerance by secreting excess salts from tissues. Irrespective of the importance of understanding the secretion process, nothing is known about the molecular mechanisms of salt gland development. Limonium bicolor possesses multi-cellular salt glands in the epidermis and provides a model to study salt gland development. We applied next-generation sequencing to profile early leaf development using five distinctly different developmental stages, which were quantified by successive collections of the first true leaf of L. bicolor with precise spatial and temporal resolution. Twenty-two percent of the genes were differentially expressed along the developmental gradient. Cluster analysis revealed specific expression patterns at one stage, and identified enriched functions specific for each developmental stage. Seventy-two genes were identified as highly involved in salt gland differentiation. Salt glands have high homology with trichomes, which was also confirmed by mutants with increased salt gland densities. A model is proposed to illustrate genes participating in salt gland differentiation. This unique dataset lays the foundation for identifying key genes involved in salt gland development and salt secretion, which is a requisite for understanding mechanisms that could make agriculture possible in saline areas worldwide.

Differentiation of the high night temperature response in leaf segments of rice cultivars with contrasting tolerance

Project description:Transcript and metabolite profiling were performed in leaf segments (sheath, base, middle, tip) of six rice cultivars with different sensitivity to high night temperatures (HNT). On the phenotypic level, leaves of HNT-sensitive rice cultivars showed clear stress symptoms by chlorosis and necrosis while almost no leaf phenotype different from the control was observed for the tolerant varieties. The aim of this study was to identify molecular key-player for HNT-sensitivity causing leaf senescence.

Transcript profile analysis suggests marker genes to distinguish between Phase 0 and Phase 1 responses of Arabidopsis to salt stress

Project description:Most physiological and molecular mechanisms of salinity stress are researched based on salt shock conditions. However, salt shock doesn’t occur in agricultural practice or natural ecosystem. In the fields, salts accumulate gradually through high salt or sodium irrigation water and poor managements that allow ground water to rise to soil surface. Therefore, it is more reasonable to research salinity stress in a mild way (stepwise salt addition). The objective of this study is to select marker genes to differentiate between salt shock (Phase 0) and salt stress (Phase 1). Three replicates were used for all RNA-Seq experiments conducted on control, Phase 0 and Phase 1 samples in Arabidopsis thaliana. Phase 0 samples (rosette leaves) were harvested 1 hour later from 105 mM NaCl salt shock treatment; Phase 1 samples (rosette leaves) were harvested 2 days later after reaching 90 mM NaCl by a stepwise addition (15 mM NaCl per day).

RNA-seq (H3K9ac and H3K4me3) analysis on Arabidopsis Col-0, hac1-1 (SALK_080380), and hac1-2 (SALK_136314)

Project description:Nutrient remobilization during leaf senescence nourishes the growing plant. Understanding the regulation of this process is essential for reducing our dependence on nitrogen fertilizers and increasing agricultural sustainability. Our lab is interested in chromatin changes that accompany the transition to leaf senescence. Previously, darker green leaves were reported for Arabidopsis thaliana hac1 mutants, defective in a gene encoding a histone acetyltransferase in the CREB-binding protein family. Here, we show that two Arabidopsis hac1 alleles display delayed age-related developmental senescence, but have normal dark-induced senescence. Using a combination of ChIP-seq for H3K9ac and RNA-seq for gene expression, we identified 44 potential HAC1 targets during age-related developmental senescence. Genetic analysis demonstrated that one of these potential targets, ERF022, is a positive regulator of leaf senescence. ERF022 is regulated additively by HAC1 and MED25, suggesting MED25 may recruit HAC1 to the ERF022 promoter to increase its expression in older leaves.
