Comparison of the transcriptional response to ethanol in laboratory and wild yeast strains

Project description:An S288c-derived lab strain of Saccharomyces cerevisiae has lower ethanol resistance than either the vineyard strain M22 or the oak strain YPS163. We performed a 60 minute time-course experiment in the presence of 5% ethanol and compared the transcriptional response to ethanol between strains. We additionally analyzed the time-point of maximal response (30 min.) in wild type cells, YPS163 msn2D, and YPS163 hap1D cells.

Genome-associated RNA Polymerase II includes the dissociable Rpb4/7 subcomplex

Project description:Yeast RNA polymerase (Pol) II consists of a ten-subunit core enzyme and the Rpb4/7 subcomplex, which is dispensable for catalytic activity and dissociates in vitro. To investigate whether Rpb4/7 is an integral part of DNA-associated Pol II in vivo, we used chromatin immuno-precipitation coupled to high-resolution tiling microarray analysis. We show that the genome-wide occupancy profiles for Rpb7 and the core subunit Rpb3 are essentially identical. Thus, the complete Pol II associates with DNA in vivo, consistent with functional roles of Rpb4/7 throughout the transcription cycle. Keywords: ChIP-chip Comparison of Rpb3 vs. Rpb4/7 genome-wide occupancy profiles. Data obtained from independent ChIP-chip experiments on two yeast strains: S288C Rpb3TAP vs. Rpb7-TAP strain and W303 Rpb3-TAP vs. wild type strain (IP with the monoclonal antibody for Rpb4/7). Biological replicates W303 strains: 1 x Rpb3-TAP, 1 x wt with Rpb4/7 antibody, independently grown and harvested. Biological replicates S288C strains: 3 x Rpb3-TAP, 2 x Rpb7-TAP, independently grown and harvested. One replicate per array.

Comparative Genomic Hybridization between S. cerevisaie strains JAY270 and S288c.

Project description:The arrays in this series correspond to a comparative genomic analysis between S. cerevisiae strain JAY270 and the reference laboratory strain S288c. JAY270 is a heterothalic diploid used in bioethanol production from sugar cane feedstock in Brazil. This strain has several chromosomal length polymorphisms between homologous chromosomes. The two Chr6 homologs, Chr6 short and Chr6 long, were examined using microarrays to determine the genomic regions which are rearranged. Three arrays are provided in this series. In all three total genomic DNA from a S288c isogenic strain was labeled with Cy3 and provides a reference for competitive hybridization to the arrays. The first array in the series is a full CGH-array comparing the complete JAY270 diploid genome to S288c. The second and third arrays correspond the PFGE-purified Chr6 short and Chr6 long DNA from JAY270 compared to the S288c genome (Band-arrays). The arrays used in this study were designed using the genome sequence of the reference S288c strain.
