Expression data from Arabidopsis wild type and cdm1 young floral buds

ABSTRACT: We used microarray analysis to examine transcriptomic changes in cdm1 mutant, identifying genes potentially regulated by CDM1 by comparing gene expression between cdm1 and wild type young floral buds. Among 375 genes that showed differential expression (P-value <0.05) with >1.5-fold changes between wild type and cdm1, 185 genes were down-regulated by 1.5 to 7.10-folds, whereas 190 genes were up-regulated by 1.5 to 5.82-folds.

Among 375 genes that showed differential expression (P-value <0.05) with >1.5-fold changes between wild type and cdm1, 185 genes were down-regulated by 1.5 to 7.10-folds, whereas 190 genes were up-regulated by 1.5 to 5.82-folds. Wild type and cdm1 young floral buds were used to isolate total RNA, with two biological replicates for each. Microarray analysis was performed using 500ng of total RNA per sample as described in the Genechip Expression Analysis Technical Manual.

High-throughput sequencing of zebrafish wild-type and duox mutant larvae

Project description:To determine the molecular basis for the dual oxidase in circulation in duox mutant zebrafish, we performed high-throughput sequencing at 4 dpf. Results revealed 375 up-regulated genes and 360 down-regulated genes in the duox mutant zebrafish compared with wild-type zebrafish. We found that some mitochondrial genes are down-regulated in duox mutant zebrafish, which was reconfirmed with qRT-PCR.

Granulosa cell gene expression associated with oocyte developmental competence

Project description:Gene expression profiles of granulosa cells from rat ovarian follicles by Affymetrix rat whole genome array showed that twelve genes were up-regulated, while one gene down-regulated more than 1.5 folds in the normal developmental competence group compared with those in the poor developmental competence group. Gene ontology classification showed that the up-regulated genes included lysyl oxidase and nerve growth factor receptor associated protein 1, which are important in the regulation of protein-lysine 6-oxidase activity, and in apoptosis induction, respectively. The down-regulated genes included glycoprotein-4-beta galactosyltransferase 2, which is involved in the regulation of extracellular matrix organization and biogenesis. Keywords: Dose response

Identification of direct targets of Arabidopsis JAGGED in floral buds

Project description:JAGGED (JAG) is a regulatory gene that controls shoot organ growth in Arabidopsis. To reveal the molecular links between JAG and the cellular activities required for tissue growth, we used chromatin immunoprecipitation-high-throughput sequencing (ChIP-Seq). To reveal the genome-wide JAG binding sites, we used anti-GFP antibodies to pull down JAG-bound DNA from jag-2 inflorescences complemented with a genomic JAG-GFP fusion (JAG:JAG-GFP) [14]. ChIP-Seq was performed and analyzed in triplicate, with wild-type inflorescences used as epitope-negative controls.

Project description:To investigate the impact of disruption of the non-CG DNA methylation/H3K9me2 pathway upon transcription in Arabidopsis, we performed RNA-seq using meiotic-stage floral buds from wild type (Col-0) and kyp/suvh4 suvh5 suvh6 mutant plants. This enabled identification of differentially expressed genes and transposable elements (TEs). TEs that were up-regulated in kyp/suvh4 suvh5 suvh6 relative to wild type were evaluated for over-representation of elements within each TE family.
